Project description:Umkirch-1/Umkirch-3 hybrid plants (KB142-2) grown at 16 degreeC long day were compared with siblings carrying a microRNA targeting the Umkirch-3 allele of At5g41750. Plants were about 3 weeks old, and whole rosettes were harvested. Each sample is a pool of 8-10 individuals.

RNA-seq data of three Lupinus angustifolius lines profiled for Diaporthe toxica resistance, based on stem RNA isolates from inoculated and control plants

Project description:Very resistant line (75A:258, carrying the Phr1 allele), moderately resistant line (Wonga, carrying the PhtjR allele) and a susceptible line (Emir) were used in this study. 4 weeks after plant sowing lower parts of stems were scarified and inoculated with Diaporthe toxica (studied plants) or not inoculated (control plants). Stem tissue was sampled at 1, 5, 9, 16 and 23 days post inoculation.

Project description:The rdr6.1 missense allele was found by TILLING in EMS mutagenized plants of Medicago truncatula. To analyse the impact of this point mutation on small RNA populations, we sequenced small RNA from two sibling lines carrying the mutation and the corresponding wild-type plants.

RNA-seq data of four Lupinus angustifolius lines profiled for anthracnose resistance, based on leaves RNA isolates from inoculated and control (mock-inoculated) plants

Project description:Resistant lines (Mandelup, carrying the AnMan allele and 83A:476 carrying the Lanr1 allele), the line which is putative novel donor of resistance (Boregine) and a susceptible line (Population 22660) were used in this study. 4 weeks after sowing, when the plants reached 4-6 leaf stage, plants were inoculated with Colletotrichum lupini or mock-inoculated (control plants) and then kept for 24 hours in darkness under ~100% humidity and temperature of 25°C. Leaves were sampled at 6, 12, 24, 36, and 48 hours post inoculation.

Comparison of sequencing assays for sensitive detection of circulating tumour DNA in stage IA-IV breast cancer

Project description:This study compared different assays for the detection of circulating tumour DNA (ctDNA) in serial plasma from stage IA-IV breast cancer patients, targeting structural variants (SVs), single nucleotide variants (SNVs) and/or somatic copy-number aberrations (SCNAs). SV-multiplex PCR, SNV-/SV-hybrid capture, and different depths of whole-genome sequencing (WGS) were used to evaluate ctDNA levels, demonstrating concordant results. SNV-hybrid capture targeting 1,347-7,491 mutations was the most sensitive assay, detecting 67% (36/54) of samples down to an allele fraction (AF) of 0.00024%. SV-multiplex PCR, targeting 21-47 mutations, detected 63% (34/54) of samples down to 0.00047% AF and has potential as a clinical assay.

RNA-sequencing of splenic RNA from mice with compound mutations in ADAR1 and ZBP1

Project description:The purpose of this study was to examine the role of ZBP1 in the phenotype that develops when ADAR1 activity is missing, in particular when the Zα domain of ADAR1 is mutated. Mice homozygous for a Zα domain-mutant allele of Adar1 (Adar1mZα/mZα mice) were compared with control mice carrying one mZα allele and one wild type allele of Adar1 (Adar1wt/mZα mice) and with mice carrying one mZα and one null Adar1 allele (Adar1-/mZα mice). Adar1-/mZα mice were also compared with mice additionally deficient in ZBP1 (Adar1-/mZα Zbp1-/- mice). Given the early postnatal lethal phenotype that develops in Adar1-/mZα mice, comparisons were made in RNA isolated from spleen tissue from newborn mice of each genotype (5 mice per genotype).
