Project description:Negative immunomagnetic selection has become the method of choice for isolating T cell subsets for functional studies due to concerns that directly binding antibody to the surface of a cell, as occurs with positive selection, results in cross-linking of surface antigens, altered gene transcription and subsequent cellular activation. However there is little data to support this. We therefore examined the impact of the method of immunomagnetic cell selection on the gene expression profile of healthy human CD4 and CD8 T cells in a total of 21 cases. Experiment Overall Design: This study was composed of 4 groups of samples: CD4 Negative Selection (n=5), CD4 Positive Selection (n=5), CD8 Negative Selection (n=5), CD8 Positive Selection (n=6). Two samples (PS6 CD8 and PS9 CD4) were removed from the analysis due to discrepant normalised unscaled standard errors

Project description:To determine the effect of mutation of the KIX domain of CBP and p300 on gene expression, thymuses dissected from four to seven week old wild type and CBP KIX/KIX;p300 +/KIX adult mice were dissociated into single cell suspesions, antibody stained for CD4 and CD8, sorted for CD4+ CD8+ double positive thymocytes, RNA was made from the sorted cells and transcriptional profiling by array was carried out. Project description:Mouse thymocytes can be classified into four major subsets based on expression of CD4 and CD8 co-receptors. CD4-CD8- (double negative, DN) cells become CD4+CD8+ (double positive, DP) cells following productive T cell receptor (TCR) beta chain rearrangement. A small proportion of DP cells are selected through interaction of clonal TCRalpha/beta and MHC self peptide complex expressed on thymic stromal cells. DP cell expressing MHC class I-restricted TCR become CD4-CD8+ cells, which will finally differentiate into cytotoxic T cells, while MHC class II restricted selection generates CD4+CD8- helper lineage T cells. We used microarrays to identify genes important for thymocyte differentiation and lineage determination by profiling gene expression in different thymocyte subsets. Mouse thymocytes were divided into four subsets based on CD4, CD8a, and TCRb expression and purified by flw cytometry. FACS purified DN (CD4-CD8a-TCRb-), DP (CD4+CD8a+), CD4SP (CD4+CD8a-TCRbhi) and CD8SP (CD4-CD8a+TCRbhi) populations were lysed in Trizol, and provided to the Genomics Core Facility of the Memorial Sloan-Kettering Cancer Center (MSKCC) for quality control, quantification, reverse transcription, labeling and hybridization to MOE430A 2.0 microarray chips (Affymetrix). Arrays were scanned per the manufacturer’s specifications for the Affymetrix MOE430v2 chip.

Project description:Analysis of the effect of isolation methods (fluorescence activated cell sorting (FACS), positive and negative immunomagnetic selection) on gene expression in human primary CD4+, CD8+ T cells, B cells and monocytes. FACS incurs the least short-term changes in gene expression signature. This study evaluated the short-term effects on gene expression in four leukocyte subsets (CD4+, CD8+ T cells, B cells and monocytes) of the three commonly used isolation methods (FACS, positive and negative selection) in order to identify the optimal method for cell isolation for gene expression studies in patient samples where gene expression pertaining to a disease state or treatment is of interest and gene expression caused by cell handing is minimized.

Results indicate Foxo1 regulates the expression of genes encoding positive regulators of T cell activation, differentiation, homeostasis, cell adhesion, cell migration, and cellular stress responses. CD4+ and CD8+ T cells were isolated for RNA extraction and hybridization on Affymetrix microarrays.
