Project description:To determine the extent to which the major small RNA pathways functions across the Arabidopsis thaliana genome, small RNA populations from several tissues of wild-type (wt) and mutant plants were amplified by RT-PCR and sequenced using high-throughput 454 sequencing technology. Keywords: small RNAs, high-throughput sequencing Amplicons were prepared by 5' and 3' adaptor ligation and RT-PCR using small RNA fractions from inflorescence tissue (containing stage 1-12 flowers) of wt Col-0 plants, mutants with defects in each DCL gene (dcl1-7, dcl2-1, dcl3-1, dcl4-2), and mutants with defects in each RDR gene for which a function has been established (rdr1-1, rdr2-1, rdr6-15). Amplicons from whole seedlings (3 day post-germinations) were prepared from Col-0 and rdr6-15 plants. Small RNA preparations from leaf samples of Col-O that were either uninoculated or inoculated by Pseudomonas syringae pv tomato (DC3000hrcC) for 1 hr and 3 hr were also sequenced.

Next generation sequencing of miR6024 overexpressing tomato transgenics in control state and under Alternaria solani stress

Project description:miR6024 overexpression may lead to changes in the transcriptome profile of tomato plants. Further changes may be noticed on infecting these plants with the necrotrophic pathogen Alternaria solani. These changes can only be gauged by carrying out a comparative transcriptome analysis with the wild type plants under similar conditions. We have used tomato (Pusa Ruby) for generation of miR6024 overexpressing transgenics. Disease study on these plants were carried out with the necrotrophic fungus A. solani. We carried an RNA-seq analysis using Illumina hiseq sequencing of 5 RNA libraries created from leaf tissues of wild type, OVX6024 transgenics and A. solani infected wild type and OVX6024 plants. The analysis revealed that 334 and 781 genes were significantly regulated in the transgenic plants and the infected transgenic plants respectively, with respect to their suitable wild type controls. GO enrichment analysis and pathway analysis have been carried out as well. This work is supported by grants from DBT and SERB, GoI.

Global transcriptome profiling of AtJUB1-OX and WT fruits at mature green (MG) and breaker+7 developmental stages.

Project description:To understand the AtJUB1 mediated regulation of tomato fruit development. To test how the NAC transcription factor JUNGBRUNNEN1 from Arabidopsis thaliana (AtJUB1, identical to ANAC042; At2g43000) affects the development of tomato fruits, AtJUB1-GFP was expressed in transgenic tomato plants under the control of the CaMV 35S promoter. AtJUB1-GFP fusion protein was previously shown to encode a functionally active transcription factor in Arabidopsis (Wu et al., 2012). We then performed gene expression profiling of fruits from AtJUB1-GFP lines (AtJUB1-OX plants) and non-modified wild-type (WT) plants. Fruits at two developmental stages, namely mature green (MG) and Breaker+7 days (B+7), were analysed. To this end, the pericarp was separated from the rest of the fruits and quickly frozen in liquid nitrogen for subsequent RNA extraction. Gene expression analysis was performed using GeneChip Tomato Genome Arrays (Affymetrix). Probe preparation and microarray hybridizations were performed by ATLAS Biolabs (Berlin, Germany).

Large scale sequencing of viroid derived small RNA in Potato spindle tuber viroid infected tomato plants

Project description:In order to analyze the production of small RNA (sRNA) by viroids upon infecting the plants, the tomato plants (Lycopersicum esculentum cv. Rutgers) were inoculated with the variants of Potato spindle tuber viroid (PSTVd). After 21-days of post inoculation, total RNA was extracted and subjected for deep-sequencing using Illumina platform. The primers were trimmed and only 21- to 24-nt long small RNAs were filtered after quality check of the raw data. The filtered 21- to 24-nt was mapped against the genomic and antigenomic strands of the respective PSTVd variants using standard pattern matching algorithm. The profiling of viroid derived sRNA (vd-sRNA) revealed that the viroids are susceptible to host RNA silencing mechanism. Evaluation of the vd-sRNA production in PSTVd infected tomato plants by high-throughput sequencing of small RNAs.

Project description:The tomato SlWRKY3 transcription factor was overexpressed in cultivated tomato (Solanum lycopersicum)and transgenic plants transcriptome was compared to that of wild-type plants. At least 4 plants were collected for RNA extraction. The aim of the experiment was to compare transcriptomes of 35::SlWRKY3 plants and wild-type plants grown together and on MS (Murashige and Skoog) medium in vitro for 4 weeks. A technical replicate (dye swap) was conducted.
