Project description:To validate transcription of the japonica non-exonic TARs and to understand their transcriptional relation with annotated genes, we constructed a new array (designated the re-array) to surrogate 44,385 non-TE gene models and 25,313 TARs in japonica each with five independent 36mer probes. Expression data from rice seedlings of wild type and the CHR729 mutant

Project description:In order to study the function of CHR729 in rice, the T-DNA insertion mutant of CHR729 was obtained and analysed. Total RNAs were extracted from 11-day-old seedlings of both wild type (Hwayoung) and CHR729 mutant plants. Affymetrix GeneChip® Rice Genome Array hybridization was performed with three biological replicates. Data was analyzed with SAM Excel add-in and in-house perl scripts. Results showed that 254 genes are up-regulated, and 345 genes are down-regulated (with q – value at 5%).

Transcription profiling of RaxR-regulon members of Xanthomonas oryzae pv. oryzae PXO99A

Project description:Xanthomonas oryzae pv. oryzae strain PXO99A, so called Xoo, is disable to infect in rice cultivar carrying Xa21 gene. Disrupted mutant of raxR gene, response regulator of two-component regulatory system (TCS), in Xoo was previously shown to partially retrieve back the bacterial capability to establish in Xa21 rice. RaxR was shown to mediate the expression of other rax gene operon members and also its expression is changed dependent on cell population density. In this study, we investigated the regulatory mechanisms mediated by RaxR using whole-genome transcriptional profiling analysis in comparison of (i) PXO99R (PXO99 strain lacking RaxR) vs. PXO99, (ii) PXO99Rox (PXO99 strain overexpressing RaxR) vs. PXO99, and (iii) PXO99Rox vs. PXO99R. As a result of array analysis, we revealed that RaxR is not only required for AvrXa21 activitiy, it also plays roles in regulatory functions, for example, pathogenicity, motility, and stress tolerance. Then, we generated knock out mutants of RaxR regulon members to validate regulatory functions of RaxR and to extend other biological impacts of RaxR beyond the Xoo AvrXa21 activity. The combined interpretation from array analysis and mutant functional validation presents the complexity of regulatory pathways between AvrXa21 activity and other biological activities in Xoo. Project description:Analysis of transgenic rice plants overexpressing the rice WRKY transcription factor OsWRKY53 or its phospho-mimicking mutant (OsWRKY53SD). Results provide insight into the roles of OsWRKY53 and its phosphorylation in the basal defense signaling against the rice blast fungus. Expression profiling in wild-type, OsWRKY53- or its phospho-mimicking mutant-overexpressing rice leaves infected with or without Magnaporthe Oryzae was analyzed using one-color method with four biological replicates.

Expression analysis of genes affected by dehydration-responsive transcription factor Os02g31890 from rice.

Project description:Os02g31890 encodes a dehydration-responsive transcription factor (named ´ARID´) from rice (Oryza sativa, cv. Dongjin). Expression profiling was performed 90 min after the start of dehydration stress in roots of Oryza sativa wild-type plants (cv. Dongjin) and a knock-out (i.e. arid) mutant. Wild-type rice plants and a line carrying a T-DNA insertion in the third exon of the transcription factor gene (arid mutant) were subjected to dehydration stress for 90 min. Well-watered wild-type and T-DNA insertion plants were used as controls. Total RNA was extracted from roots and subjected to expression profiling using rice Affymetrix microarrays.

Rice gene global expression analysis upon inoculation with different Magnaporthe isolates

Project description:Magnaporthe oryzae is the causative agent of the rice blast, the most relevant rice disease worldwide. To date expression analysis on rice infected with Magnaporthe oryzae have been carried out only with the strains FR13 (leaf) and Guy 11 (root). However different strains of Magnaporthe are present in the environment leading to different rice responses at molecular level. To gain more insight on the unknown molecular mechanisms activated by different Magnaporthe strains during rice defense, a global expression analysis was performed by using the GeneChip® Rice Genome Array. To identify rice genes differentially regulated upon infection by Magnaporthe isolates, inoculation with different strains were performed and samples were collected 24 hours post infection.
