Gene expression in wild type and Cagal102 knockout Candida albicans strains.

Project description:CaGAL102 is a sequence homolog of Rmlb. In Candida knock out of this gene causes abnormal hyphal morphogenesis and increased sensitivity to cell wall damaging agents. The knock out strain is also avirulent in mouse model of systemic infection. To get a larger insight into the function of the protein product of this gene we carried out global transcription analysis through micro array experiment. The gene is expressed under normal growth conditions and the knock out causes the cells to become hyphal under these conditions. GENE EXPRESSION DYNAMICS BEFORE AND AFTER ZYGOTIC GENOME ACTIVATION IN DROSOPHILA EARLY EMBRYOGENESIS

Project description:Post-transcriptional gene regulatory mechanisms are fundamental for the determination of gene expression dynamics and especially crucial for the earliest stages of animal development in which transcription is nearly silent. Here we performed high-resolution gene expression level change analysis in Drosophila maternal-to-zygotic transition (MZT). Intriguingly, we found that both stable transcript expression and an increase in translation efficiency can be crucial for protein upregulation prior to zygotic gene activation (ZGA), whereas such features diminished following ZGA. The results suggested that there are distinct regulatory mechanisms for protein upregulation pre- and post-ZGA in Drosophila embryos. Further, this study is the first to report the proteome-wide quantitative changes in protein ubiquitination in Drosophila MZT. Our results indicate that timely ubiquitination of the distinct target proteins during MZT are essential for the downregulation of protein expression levels. Profiling of the RNA-associated proteome changes in Drosophila MZT suggested that RNA-binding activities can be regulated without the respective change in net protein expression levels for over 200 proteins, including Pcid2 and Cpsf. Taken together, we report a diverse array of features that mediate post-transcriptionally regulated gene expression dynamics in Drosophila MZT.

Quantitative proteomics analysis of WT and tfeb-tfe3s triple knock-out zebrafish adult liver and embryos at 5 days post fertilization

Project description:The transcription factors tfeb and tfe3 belong to the MiT/TFE gene family and are known as master regulators of lysosomal function and autophagy. In normal conditions, they are sequestered in the cytosol of the cells and their nuclear translocation is finely regulated in response to a huge array of cell signals; however, the role of these transcription factors during vertebrate development remains unclear. We used zebrafish to investigate tfeb and tfe3 role during embryo development and in adult organs. We generated knock-out (KO) alleles for all the zebrafish tfeb and tfe3s isoforms. Our data show that triple-KO (tfeb-tfe3a-tfe3b) animals are lethal, and these transcription factors are involved in pancreas and liver development. Using the TMT-18plex labeling based quantitative proteomics method and liquid chromatography-tandem mass spectrometry (LC-MS/MS) we performed comparative proteomic analysis of 5 days post fertilization embryos (P1470 files) and adult liver organs (P1408 files) from 2 groups (WT and triple-KO).

Tet-dependent 5-hydroxymethyl-Cytosine modification of mRNA regulates the axon guidance genes robo2 and slit in Drosophila [ChIP LBF]

Project description:Modifications of mRNA, especially methylation of adenosine, have recently drawn much attention. The much rarer modification, 5-hydroxymethylation of cytosine (5hmC), is not well understood and is the subject of this study. Vertebrate Tet proteins are 5-methylcytosine (5mC) hydroxylases enzymes catalyzing the transition of 5mC to 5hmC in DNA and have recently been shown to have the same function in messenger RNAs in both vertebrates and in Drosophila. The Tet gene is essential in Drosophila because Tet knock-out animals do not reach adulthood. We describe the identification of Tet-target genes in the embryo and larval brain by determining Tet DNA-binding sites throughout the genome and by mapping the Tet-dependent 5hmrC modifications transcriptome-wide. 5hmrC-modified sites can be found along the entire transcript and are preferentially located at the promoter where they overlap with histone H3K4me3 peaks. The identified mRNAs are frequently involved in neuron and axon development and Tet knock-out led to a reduction of 5hmrC marks on specific mRNAs. Among the Tet-target genes were the robo2 receptor and its slit ligand that function in axon guidance in Drosophila and in vertebrates. Tet knock-out embryos show overlapping phenotypes with robo2 and are sensitized to reduced levels of slit. Both Robo2 and Slit protein levels were markedly reduced in Tet KO larval brains. Our results establish a role for Tet-dependent 5hmrC in facilitating the translation of modified mRNAs, primarily in developing nerve cells.
