Development of nucleus-targeted synthetic histone photoaffinity probes

Project description:Dissection of the physiological interactomes of histone post-translational modifications (hPTMs) is crucial for understanding fundamental epigenetic regulatory pathways. Current peptide- or protein-based histone photoaffinity probes have greatly expanded the ability to probe the epigenetic interactome, but in situ profiling in the context of native cells (live cells without genetic manipulations) remains challenging. Here, we developed a nucleus-targeted histone photoaffinity probe with a modular design that integrates a cell-permeable and nuclear localization peptide modules into an hPTM peptide equipped with a photoreactive moiety for profiling the hPTM-mediated interactome in native cells. This probe not only enables the probing of epigenetic interactomes in hard-to-transfect macrophage RAW264.7 cells, but also offers opportunities to characterize the interactome of newly emerging hPTM, such as lactylation, thus expanding the toolbox for profiling of hPTM-mediated PPIs in live cells.

Project description:Folate deficiency, arsenic exposure, and gamma-IR are known developmental toxicants and have carcinogenic effects. The mechanism by which IR is known, but the effect of arsenic or folate deficiency remains unclear. Their effect may be mediated by epigenetic alterations, leading to miRNA expression changes, and this experiment examined this hypothesis We used microarrays to detail the miRNA expression profiles of TK6 cells treated with 2 uM sodium arsenite for 6 days, folate-deficient media for 6 days, or 2.5 Gy IR exposure either acutely at 4 hours post exposure or long-term at 6 days post exposure, as well as requiste controls, all in biological triplicate. Histone ChIP-seq of primary mouse aortic endothelial cells treated with TNFα against untreated controls

Project description:TNFα is a potent cytokine to mediate inflammatory response by activation of the master transcription factor NF-kB. Endothelial cells are important participants in inflammatory responses in animals. NF-kB is a major mediator to activate endothelial cells by inducing multiple pro-inflammatory genes in response to TNFα. NF-kB mediated gene transcription is known to accompany rapid changes in epigenetic states. However, the epigenetic landscape in response to the cytokine challenge TNFα in mouse endothelial cells has not been described. Our approach characterized the epigenetic profiles on a genome-wide scale and mapped putative active enhancers in primary mouse aortic endothelial cells.
