Project description:Purpose: The goals of this study were to identify quantitative gene expression differences between whole tumor and tumor-associated macrophages (TAMs) derived from Lewis lung carcinoma (LLC) tumors grown in wild type and PI3Kinase-gamma-null mice. Methods: mRNA profiles of whole tumor or tumor-associated macrophages (CD11b+Gr1- cells) from wild type (WT) or PI3Kinase-gamma-knockout (p110g-/-) mice were generated by single deep read sequencing, in triplicate or quadruplicate, using Illumina HiSeq 2000. The sequence reads that passed quality filters were aligned to mouse transcriptome using the bowtie2 aligner. Gene-level summaries were normalized and analyzed for differential expression using DESeq.

RNA Sequencing Gene Expression Profiles in Wild-Type and MLK2 and MLK3 double knockout (MLK2-/-MLK3-/-) Mouse Lung Endothelial Cells Under Normoxic and Hypoxic Conditions

Project description:MLK2 and MLK3 are key regulators of angiogenesis, particularly under hypoxic conditions. To investigate the underlying mechanisms, we performed unbiased RNA sequencing on primary lung endothelial cells isolated from wild-type and MLK2 and MLK3 double knockout (MLK2-/-MLK3-/-) mice exposed to normoxia or hypoxia. Transcriptomic analysis revealed significant enrichment of the “Pathways in cancer” and “HIF1α signaling pathway,” which regulate proangiogenic genes. Our RNA Seq data suggest that, mechanistically, MLKs act through the long noncoding RNA H19 to regulate angiogenic gene expression. These findings identify the MLK-H19 axis as a critical regulator of endothelial function and a key driver of tumor-associated angiogenesis

Meteorin in macrophages regulates hematopoietic stem/progenitor cells

Project description:We show that meteorin (Metrn) from hypoxic macrophages restrains hematopoietic stem cells (HSCs) proliferation and mobilization. In macrophages specific Metrn knockout mice, reactive oxygen species levels in HSCs were upregulated through activating phospholipase C signaling. Macrophage specific knockout mice for Metrn (Metrn-fl/fl*LysM-Cre) were generated. Transcriptome profiling (RNA-Seq) and differential gene expression analysis of bone marrow LSK (lin- sca-1+ c-kit+) cells from Metrn-fl/fl*LysM-Cre (Metrn-cKO) and Metrn-fl/fl mice was performed. Metrn cKO mice showed a regulatory role for HSPCs by macrophages.

RNA resequencing of liver in macrophage-specific-Pparg knockout mice model

Project description:Wild type and macrophage-specific-Pparg knockout C57 mice were gavaged with CMC or DEHP for 28 or 90continuous days. At the end of the experiment, livers were harvested for RNA-seq. Data analysis revealed that DEHP induced remarkable changes of lipid metabolic genes in liver, and that loss of Pparg in hepatic macrophages significantly abrogated the elevation of gene overexpression associated with fatty acid metabolism.
