Project description:Fully-automated nuclear image segmentation is the prerequisite to ensure statistically significant, quantitative analyses of tissue preparations,applied in digital pathology or quantitative microscopy. The design of segmentation methods that work independently of the tissue type or preparation is complex, due to variations in nuclear morphology, staining intensity, cell density and nuclei aggregations. Machine learning-based segmentation methods can overcome these challenges, however high quality expert-annotated images are required for training. Currently, the limited number of annotated fluorescence image datasets publicly available do not cover a broad range of tissues and preparations. We present a comprehensive, annotated dataset including tightly aggregated nuclei of multiple tissues for the training of machine learning-based nuclear segmentation algorithms. The proposed dataset covers sample preparation methods frequently used in quantitative immunofluorescence microscopy. We demonstrate the heterogeneity of the dataset with respect to multiple parameters such as magnification, modality, signal-to-noise ratio and diagnosis. Based on a suggested split into training and test sets and additional single-nuclei expert annotations, machine learning-based image segmentation methods can be trained and evaluated.

Project description:This dataset consists of 3500 images of beach litter and 3500 corresponding pixel-wise labelled images. Although performing such pixel-by-pixel semantic masking is expensive, it allows us to build machine-learning models that can perform more sophisticated automated visual processing. We believe this dataset may be of significance to the scientific communities concerned with marine pollution and computer vision, as this dataset can be used for benchmarking in the tasks involving the evaluation of marine pollution with various machine learning models. The beach litter images were obtained from coastal environment surveys conducted between 2011 and 2019 by the Yamagata Prefectural Government, Japan. These images were originally obtained owing to the reporting guidelines concerning regular coastal-environmental-cleanup and beach-litter-monitoring surveys. Based on these images, the Japan Agency for Marine-Earth Science and Technology created 3500 images comprising eight classes of semantic masks for beach litter detection [1].

Project description:Smart farming (SF) applications rely on robust and accurate computer vision systems. An important computer vision task in agriculture is semantic segmentation, which aims to classify each pixel of an image and can be used for selective weed removal. State-of-the-art implementations use convolutional neural networks (CNN) that are trained on large image datasets. In agriculture, publicly available RGB image datasets are scarce and often lack detailed ground-truth information. In contrast to agriculture, other research areas feature RGB-D datasets that combine color (RGB) with additional distance (D) information. Such results show that including distance as an additional modality can improve model performance further. Therefore, we introduce WE3DS as the first RGB-D image dataset for multi-class plant species semantic segmentation in crop farming. It contains 2568 RGB-D images (color image and distance map) and corresponding hand-annotated ground-truth masks. Images were taken under natural light conditions using an RGB-D sensor consisting of two RGB cameras in a stereo setup. Further, we provide a benchmark for RGB-D semantic segmentation on the WE3DS dataset and compare it with a solely RGB-based model. Our trained models achieve up to 70.7% mean Intersection over Union (mIoU) for discriminating between soil, seven crop species, and ten weed species. Finally, our work confirms the finding that additional distance information improves segmentation quality.

Project description:Retinal vasculature provides an opportunity for direct observation of vessel morphology, which is linked to multiple clinical conditions. However, objective and quantitative interpretation of the retinal vasculature relies on precise vessel segmentation, which is time consuming and labor intensive. Artificial intelligence (AI) has demonstrated great promise in retinal vessel segmentation. The development and evaluation of AI-based models require large numbers of annotated retinal images. However, the public datasets that are usable for this task are scarce. In this paper, we collected a color fundus image vessel segmentation (FIVES) dataset. The FIVES dataset consists of 800 high-resolution multi-disease color fundus photographs with pixelwise manual annotation. The annotation process was standardized through crowdsourcing among medical experts. The quality of each image was also evaluated. To the best of our knowledge, this is the largest retinal vessel segmentation dataset for which we believe this work will be beneficial to the further development of retinal vessel segmentation.

Project description:Analyzing medical data to find abnormalities is a time-consuming and costly task, particularly for rare abnormalities, requiring tremendous efforts from medical experts. Therefore, artificial intelligence has become a popular tool for the automatic processing of medical data, acting as a supportive tool for doctors. However, the machine learning models used to build these tools are highly dependent on the data used to train them. Large amounts of data can be difficult to obtain in medicine due to privacy reasons, expensive and time-consuming annotations, and a general lack of data samples for infrequent lesions. In this study, we present a novel synthetic data generation pipeline, called SinGAN-Seg, to produce synthetic medical images with corresponding masks using a single training image. Our method is different from the traditional generative adversarial networks (GANs) because our model needs only a single image and the corresponding ground truth to train. We also show that the synthetic data generation pipeline can be used to produce alternative artificial segmentation datasets with corresponding ground truth masks when real datasets are not allowed to share. The pipeline is evaluated using qualitative and quantitative comparisons between real data and synthetic data to show that the style transfer technique used in our pipeline significantly improves the quality of the generated data and our method is better than other state-of-the-art GANs to prepare synthetic images when the size of training datasets are limited. By training UNet++ using both real data and the synthetic data generated from the SinGAN-Seg pipeline, we show that the models trained on synthetic data have very close performances to those trained on real data when both datasets have a considerable amount of training data. In contrast, we show that synthetic data generated from the SinGAN-Seg pipeline improves the performance of segmentation models when training datasets do not have a considerable amount of data. All experiments were performed using an open dataset and the code is publicly available on GitHub.

Project description:An increasingly common component of studies in synthetic and systems biology is analysis of dynamics of gene expression at the single-cell level, a context that is heavily dependent on the use of time-lapse movies. Extracting quantitative data on the single-cell temporal dynamics from such movies remains a major challenge. Here, we describe novel methods for automating key steps in the analysis of single-cell, fluorescent images-segmentation and lineage reconstruction-to recognize and track individual cells over time. The automated analysis iteratively combines a set of extended morphological methods for segmentation, and uses a neighborhood-based scoring method for frame-to-frame lineage linking. Our studies with bacteria, budding yeast and human cells, demonstrate the portability and usability of these methods, whether using phase, bright field or fluorescent images. These examples also demonstrate the utility of our integrated approach in facilitating analyses of engineered and natural cellular networks in diverse settings. The automated methods are implemented in freely available, open-source software.

Project description:Fast and selective isolation of single cells with unique spatial and morphological traits remains a technical challenge. We address this by establishing high speed image-enabled cell sorting (ICS), which records multicolor fluorescence images, and sorts cells based on measurements from image data at speeds up to 15,000 events per second. We combine ICS with CRISPR-pooled screens to identify novel regulators of the NF-κB pathway, enabling the completion of genome-wide image- based screens in around nine hours of run-time.

Project description:Despite the wide use of computer vision methods in plant health monitoring, little attention is paid to segmenting the diseased leaf area at its early stages. It can be explained by the lack of datasets of plant images with annotated disease lesions. We propose a novel methodology to generate fluorescent images of diseased plants with an automated lesion annotation. We demonstrate that a U-Net model aiming to segment disease lesions on fluorescent images of plant leaves can be efficiently trained purely by a synthetically generated dataset. The trained model showed 0.793% recall and 0.723% average precision against an empirical fluorescent test dataset. Creating and using such synthetic data can be a powerful technique to facilitate the application of deep learning methods in precision crop protection. Moreover, our method of generating synthetic fluorescent images is a way to improve the generalization ability of deep learning models.

Project description:This paper addresses the problem of creating a large quantity of high-quality training segmentation masks from scanning electron microscopy (SEM) images. The images are acquired from concrete samples that exhibit progressive amounts of degradation resulting from alkali-silica reaction (ASR), a leading cause of deterioration, cracking and loss of capacity in much of the nation's infrastructure. The target damage classes in concrete SEM images are defined as paste damage, aggregate damage, air voids and no damage. We approached the SEM segmentation problem by applying convolutional neural network (CNN)-based methods to predict the damage classes due to ASR for each image pixel. The challenges in using the CNN-based methods lie in preparing large numbers of high-quality training labelled images while having limited human resources. To address these challenges, we designed damage- and context-assisted approaches to lower the requirements on human resources. We then evaluated the accuracy of CNN-based segmentation methods using the datasets prepared with these two approaches. LAY DESCRIPTION: This work is about automated segmentation of Scanning Electron Microscopy (SEM) images taken from core and prism samples of concrete. The segmentation must detect several damage classes in each image in order to understand properties of concrete-made structures over time. The segmentation problem is approached with an artificial network (AI) based model. The training data for the AI model are created using damage- and context-assisted approaches to lower the requirements on human resources.
