Project description:Patancheru, near Hyderabad, India, is a major production site for the global bulk drug market. About 90 manufacturers send their wastewater to a common treatment plant in Patancheru. Extraordinary high levels of a wide range of pharmaceuticals have recently been demonstrated in the treated effluent. As little as 0.2% of this effluent can strongly reduce the growth rate of tadpoles, but the underlying mechanisms of toxicity are not known. To begin addressing how the effluent affects aquatic vertebrates, rainbow trout (Oncorhynchus mykiss) were exposed to 0.2% effluent for five days. Several physiological endpoints, together with effects on global hepatic gene expression patterns, were analyzed. The exposed fish showed both an induction of hepatic cytochrome P450 1A (CYP1A) gene expression, as well as EROD activity. Clinical blood chemistry analyses revealed an increase in plasma phosphate levels, which in humans indicates impaired kidney function. Several oxidative stress-related genes were induced in the livers, however, no significant changes in antioxidant enzyme activities or in the hepatic glutathione levels were found. Furthermore, estrogen-regulated genes were slightly up-regulated following exposure, and moderate levels of estriol were detected in the effluent. This study identifies changes in gene expression triggered by exposure to a high dilution of the effluent, supporting the hypothesis that these fish are responding to chemical exposure. The pattern of regulated genes may contribute to the identification of mechanisms of sub-lethal toxicity, as well as illuminate possible causative agents. Two exposure experiments were conducted with control fish and fish exposed to 0.2% effluent. 19 pools of RNA, each containing three fish, were hybrdizied to in situ synthesized custom-made oligonucleotide microarrays. In total, four exposed and four control pools from exposure experiment I and five exposed and six control pools from exposure experiment II were analyzed.

Project description:Background: Diclofenac is a non-steroidal anti-inflammatory drug frequently found in the aquatic environment. Previous studies have reported histological changes in the liver, kidney and gills of fish at concentrations similar to those measured in treated sewage effluents (~1 µg/L). Analyses or predictions of blood plasma levels in fish allow a direct comparison with human therapeutic plasma levels, and may therefore be used to indicate a risk for pharmacological effects in fish. To relate internal exposure to a pharmacological interaction we therefore investigated global hepatic gene expression together with bioconcentration to blood plasma and liver of rainbow trout (Oncorhynchus mykiss) exposed to waterborne diclofenac. Results: At the highest exposure (81.5µg/L) the fish plasma concentration reached ~88% of the human therapeutic levels (Cmax) after two weeks. Using an oligonucleotide microarray followed by quantitative PCR we found extensive effects on hepatic gene expression at this concentration, and some genes were regulated down to the lowest concentration tested (1.6 µg/L) corresponding to ~1.5% of the human Cmax. Functional analysis of differentially expressed genes revealed effects on biological processes such as inflammation and immune response, in agreement with the expected mode of action of diclofenac. In contrast to some previously reported results, the bioconcentration factor was found to be stable (4.02±0.75 for blood plasma and 2.54±0.36 for liver) regardless of the water concentration. Conclusions: Hepatic gene expression is affected in fish at blood levels similar to and below the human Cmax. This adds confidence to the use of fish blood plasma levels to predict risks for pharmacological responses in fish. The microarray results indicate similarities in the mode of action of diclofenac between humans and fish. The identified set of regulated genes may contain useful exposure biomarkers to be used in complex exposure scenarios. Juvenile rainbow trout was exposed to waterborne diclofenac at a series of different concentrations for 14 days. A flow-through system was used for eight aquaria (two per concentration), each containing 12 trouts. Nominal exposure concentrations: 1µg/L, 10 µg/L, 100 µg/L and control. Total RNA for biotinylated aRNA synthesis was extracted from the liver. Samples of aRNA from two fish from the same aquarium were pooled before the assay. In total, four biochips were analyzed corresponding to 32 microarrays. As we used two aquaria per concentration, these 32 microarrays allowed the analyses of four aRNA pools (eight fish) per aquarium, which is equal to eight pools per concentration of diclofenac.

Project description:The effect of different diets (i.e. fish oil based vs vegetable oil based) on liver transcription profiles over the life history stages (freshwater and marine phases) of cultured Atlantic salmon (Salmo salar) were explored. Two groups of fish were raised from first feeding on different lipid containing diets; a) the standard 100% fish oil based diet, the other enriched with a blend of vegetable oils (75%) + fish oil (25%). Liver samples were taken from fish at four time points: two freshwater phase (as parr 36 weeks post hatch (wph); as pre-smolts, 52 wph) and two marine phase ( as post-smolts 55 wph; and as adult fish , 86 wph). A total of 96 cDNA microarray hybridisations - TRAITS / SGP Atlantic salmon 17k feature cDNA microarray - were performed ( 2 diets x 4 time points x 6 biological replicates x 2 -dye swap) using a comon pooled reference contol design.

Project description:Methylmercury (MeHg) is a highly toxic environmental pollutant. To understand the mechanisms of toxicity of the compound and possibly to discover new biomarkers for environmental monitoring, we have conducted toxicogenomics studies. We designed 126k-cod-oligonucleotide arrays and performed genome-wide gene expression assays in liver samples from juvenile cod treated with MeHg (0.5 and 2 mg/kg body weight). Microarray analysis showed MeHg differentially regulated hundreds of genes. Gene Ontology and pathway analyses of differentially regulated genes revealed that MeHg modulated mainly genes involved in immune response, oxidative stress response, tissue remodelling, and energy pathways such as lipid, carbohydrate and amino acid metabolism. The results provide insights into the mechanisms of toxicity of MeHg and provide candidate biomarkers of exposure to MeHg for further evaluation. Analyzed 5 samples from each of 3 groups: control, 0.5 mg/BW MeHg treated, and 2 mg/BW MeHg treated. Liver total RNA was reverse transcribed, Cy3-labeled, and hybridized (one-color hybridzation).

Project description:This study investigates changes in gene expression associated with adaptation to acute hyper- and hypoosmotic stress in Gillichthys mirabilis gill tissue. Gene expression data was captured as a time course (1, 2, 4, 12 hours past exposure) during the first 12 hours following abrupt transfer to osmotic stress media. We employed a custom made Gillichthys mirabilis cDNA microarray. A total of 39 arrays were used in this study: 12 hyperosmotic stress samples, 12 hypoosmotic stress samples, 12 control samples, and 3 time=0 samples. Three individuals were hybridized at each of the four time points (1, 2, 4, 12 hours past exposure) for experimental and control fish (giving a total of 12). All samples were hybridized against a common reference sample containing pooled cDNAs from several individuals.

Previous studies showed molecular responses such as elevated concentrations of plasma estradiol and vitellogenin in wild male hornyhead turbot (Pleuronichthys verticalis). In the present study, male hornyhead turbot were exposed to environmentally realistic (0.5%) and higher (5%) concentrations of chemically enhanced advanced-primary (PL) and full-secondary treated (HTP) effluents from two southern California wastewater treatment plants (WWTP). Project description:This study aims to evaluate the transcriptome alterations, through cDNA libraries, associated with the effects of the combination of two PAHs, benzo[a]pyrene (0.5M-NM-<g/L) and phenanthrene (50M-NM-<g/L), present in crude oil, on specimens of Symphysodon aequifasciatus (discus fish) after 48h of exposure. The cDNA libraries were constructed according to the SOLiDTM SAGETM protocol for sequencing in the SOLiD v.3 Plus sequencer. The results were analyzed by bioinformatics and differentially expressed genes were categorized using the gene ontology program (AmiGO v.1.8). The functional categories (terms) found in the gene ontology and the gene network generated using STRING software were used to predict the adverse effects in the liver. In the present study, 27,127 genes (compared to Danio rerio database) were identified. Considering only those genes with a p-value less than or equal to 0.05 and a greater than or equal to two-fold change in expression across libraries, we found 804 genes, 438 down-regulated (54%) and 366 up-regulated genes (46%), in the experimental group compared to the control group. Out of this total, 327 genes were successfully categorized, 174 down-regulated and 153 up-regulated genes, using gene ontology tool. The final confidence gene network, analyzed in STRING, was composed by 199 nodes of proteins, 124 of them resulted in 274 interactions. The results showed that even an acute exposure of 48 h caused metabolic change in response to environmental contaminants, resulting in changes of cell integrity, changes in oxidation-reduction processes, disturbances of intracellular signaling and changes in the immune response of discus fish. Also the gene network interactions have showed no central interplay cluster, exhibiting interconnected clusters interactions and sparsely connected sub-networks. These findings highlight that even an acute and sublethal exposure of PAHs can cause metabolism changes that may affect this fish species survival rates. Our findings using the SAGE-method and the SOLiD sequencer showed that this is a powerful tool for gene expression analysis in discus fish, a non-model organism. Project description:Upon Epstein-Barr virus (EBV) infection of human B lymphocytes non-coding RNAs (ncRNAs) regulate expression of viral and cellular genes. In this study, we generated a specialized cDNA library from EBV-immortalized cells and subjected it to deep sequencing. We identified 631 unique ncRNA genes, comprised of 321 potential novel differentially expressed ncRNA candidates. Subsequently, we investigated differential expression of known and potential novel ncRNA candidates by custom-designed microchips by comparing expression of ncRNA genes of EBV-immortalized versus non-infected control cells. Among the differentially expressed candidates from chip analysis, differential expression of six novel ncRNA candidates was verified by northern blot analysis. In addition, microchip analysis resulted in observation of increased expression levels of a significant number of potential ncRNA candidates that were preferentially derived from genomic loci annotated as Alu repetitive elements. Alu elements are members of the repeat subfamily of short interspersed nuclear elements (SINE) and were reported to be transcribed upon stress stimulation. While EBV infection significantly up-regulated expression of Alu-derived RNA transcripts, no significant increase in expression of these transcripts was observed under additional tested stress conditions. By employing deep sequencing followed by custom microchip analysis, we identified six novel differentially expressed ncRNAs as well as significantly increased expression levels of Alu-derived RNA transcripts. Project description:To study the effects of bacterial infection upon gene expression changes in flounder liver fish were artificially "infected" by injection with a commercial water-based vaccine containing killed Aeromonas salmonicida, the bacterium responsible for furunculosis, which, as its name describes, presents as external lesions (furuncles, "lumps"). This disease occurs in flounder as well as in salmonids. Flounders were treated by intraperitoneal injection with 1ml/kg Furunculosis vaccine (Schering-Plough, Aquavac Furovac 5, batch number FNM/C/007). 30 control fish were injected with 1% saline. Animals were then maintained unfed in static aerated sea water tanks in a constant temperature containment aquarium. Water was renewed every 2 days. After 1, 2, 4, 8, and 16 days, 6 vaccine treated and 6 saline control fish were removed, killed by a blow to the head and samples of liver tissue were immediately homogenized in TriReagent prior to gene expression profiling. Microarray experiments consisted an individual array for each of 4 or 5 fish from each timepoint and each treatment compared with an artificial reference sample.
