Project description:Francisella tularensis may enter the body thorugh the lungs and cause fatal infection. In this study the inflammatory response to the virulent strain of Francisella (Schu4) was mapped over a 96h time-course using a custom microarray. Six groups of 4 mice were exposed to aerosolised Francisella tularensis and a three groups exposed to vehicle only control (media only). Following exposure mice were culled at 4 timepoints (1, 24, 48 and 96h). RNA was extracted and run on the custom array.

Project description:The toxin ricin has been shown to cause inflammatory lung damage, leading to pulmonary oedema and, at higher doses, mortality. In order to understand the genetic basis of this inflammatory cascade a custom microarray platform (1509 genes) directed towards immune and inflammatory markers was used to investigate the temporal expression profiles of genes in a Balb/c mouse model of inhalational ricin exposure. To facilitate examination of those genes involved in both inflammatory cascades and wound repair the dose which was investigated was sub-lethal across a 96 hour time course. Histopathology of the lung was mapped across the time course and genetic responses considered in the context of overall lung pathology. 685 genes were found to be statistically significantly different compared to controls, across the time course and these genes have been investigated in the context of their biological function in ricin poisoning. As well as confirming key inflammatory markers associated with ricin intoxication (TNFa and Il1b) several pathways that are altered in expression were identified following pulmonary exposure to ricin. These genes included those involved in cytokine-cytokine signalling cascades (IL1, IL1r, IL1r2, Ccl 4, 6, 10), focal adhesion (Fn1, ICAM1) and tissue remodelling (VEGF, Pim1). Furthermore, the observed alteration in expression of matrix metalloproteinases (MMPs) and their inhibitors (TIMPs) indicates a key role in membrane integrity and cellular adhesion in ricin poisoning. Data captured using this transcriptomic approach could be used to develop a specific approach to the treatment of inhalational ricin exposure. This work was conducted as part of a wider programme of work to compare a number of militarily relevant lung damaging agents, with a view to establishing a rational basis for the identification of more generic medical countermeasures. Four groups of six mice were exposed to ricin and a further groups exposed to vehicle only control (PBS). Following exposure mice were culled at 6 timepoints (1, 4, 7, 24, 48 and 96h). RNA was extracted and run on the custom array.

Project description:Oral squamous cell carcinoma (OSCC) is a lethal disease and early death usually occurs as a result of local invasion and regional lymph node metastases. We used microarrays to identify down or upregulated genes in OSCCs compared with non-malignant controls. To identify genes whose transcription is deregulated in OSCC, the gene expression profiles of eight OSCC cell lines (H-series and M9) and three primary cultures of normal oral keratinocytes (NKs) were examined using Affymetrix HG-U133A and HG-U133 Plus 2.0 arrays.

Project description:The objective of this study was to examine the effect of the presence of a single or multiple embryo(s) on the transcriptome of the bovine oviduct. In Experiment 1, cyclic (non-bred, n = 6) and pregnant (artificially inseminated, n = 11) heifers were slaughtered on Day 3 after estrus, and the ampulla and isthmic regions of the oviduct ipsilateral to the corpus luteum were separately flushed. Oviductal epithelial cells from the isthmus region, in which all oocytes/embryos were located, were snap-frozen for microarray analysis. In Experiment 2, heifers were divided into cyclic (non-bred, n = 6) or pregnant (multiple embryo transfer, n = 10) groups. In vitro-produced presumptive zygotes were transferred endoscopically to the ipsilateral oviduct on Day 1.5 post estrus (n = 50 zygotes per heifer). Heifers were slaughtered on Day 3 and oviductal isthmus epithelial cells were recovered for RNA sequencing. Microarray analysis in Experiment 1 failed to detect any difference in the transcriptome of the oviductal isthmus induced by the presence of a single embryo. In Experiment 2, following multiple embryo transfer, RNA sequencing revealed 278 differentially expressed genes of which 123 were up- and 155 were down-regulated in pregnant heifers. Most of the down-regulated genes were related to immune function. Project description:In high yielding dairy cows the liver undergoes extensive physiological and biochemical changes during the early postpartum period in an effort to re-establish metabolic homeostasis and to counteract the adverse effects of negative energy balance (NEB). These adaptations are likely to be mediated by significant alterations in hepatic gene expression. To gain new insights into these events an EB model was created using differential feeding and milking regimes to produce two groups of cows with either a mild (MNEB) (n=5) or severe NEB (SNEB) (n=6) status. Cows were slaughtered and liver tissues collected on days 6-7 of the first follicular wave postpartum. Using an AffymetrixM-BM-. 23k oligonucleotide bovine array to determine global gene expression in hepatic tissue of these cows, a total of 416 genes (189 up- and 227 down-regulated) were found to be altered by SNEB. Network analysis using Ingenuity Pathway Analysis revealed that SNEB was associated with widespread changes in gene expression classified into 36 gene networks including those associated with lipid metabolism, connective tissue development and function, cell signalling, cell cycle and metabolic diseases. Severe NEB cows displayed reduced expression of transcription activators and signal transducers that regulate the expression of genes and gene networks associated with cell signalling and tissue repair. These alterations are linked with increased expression of abnormal cell cycle and cellular proliferation associated pathways. This study provides new information and insights on the effect of SNEB on gene expression in high yielding Holstein Friesian dairy cows in the early postpartum period. Multiparous Holstein-Friesian cows (n=24) were blocked 2 weeks prior to expected calving date according to parity, body condition score, and previous lactation yield (average lactation 6477M-BM-1354kg) and randomly allocated to mild (MNEB; n=12) or severe (SNEB; n=12) NEB groups. MNEB cows were fed ad lib grass silage and 8 kg day-1 concentrates and milked once daily; SNEB cows were fed 25 kg day-1 silage and 4kg day-1 concentrate and milked three times daily. Measurements of body condition score and EB were used to select cows which showed extremes in EB from each group (MNEB, n=5; SNEB, n=6). Cows were slaughtered on days 6-7 of the first follicular wave after calving (mean number of days post-partum: MNEB mean 13.6 M-BM-1 0.75, range 11M-bM-^@M-^S15; SNEB mean 14.3 M-BM-1 0.56, range 13M-bM-^@M-^S16), based on daily transrectal ultrasonography.The entire liver was removed within 15 to 30 min after slaughter and weighed. Samples weighing approximately 1 g were dissected, rinsed in RNase free phosphate buffer, snap frozen in liquid nitrogen and stored at -80M-BM-:C.

TO determine if a similar genetic alteration occurs in the sporadic disease a high-resolution array-CGH (Agilent custom-designed arrayCGH chip) was used to interrogate the chr 6q27 locus for duplication of T. Twenty two samples of chordoma and reference genomic DNA were hybridised to the chip including a positive control from a chordoma cell line.

Project description:In both beef and dairy cattle, the majority of embryo loss occurs in the first 14 days following insemination. During this period, the embryo is completely dependent on its maternal uterine environment for development, growth and ultimately survival, therefore an optimum uterine environment is critical to embryo survival. We used microarrays to assess endometrial gene expression in high and low fertility heifers during the mid-luteal phase of the estrous cycle. Charlaois × Limousin heifers were artificially inseminated on 4 successive occasions and heifers were subsequently characterized as either high or low fertility (HF; LF) based on the presence of an embryo on day 28 of pregnancy on all four inseminations or on one occasion only, respectively. From this population of animals, HF and LF heifers were slaughtered on day 7 of a synchronized estrous cycle and global gene expression in uterine endometrial tissue was determined using the Affymetrix 23K Bovine GeneChip.

Project description:The herbicide safener fenclorim is used to protect rice from damage by the herbicide pretilachlor, whilst the structural analogue 4-chloro-6-methyl-2-phenylpyrimidine (CMP) is unable safen rice. Fenclorim and CMP were applied to rice cultures to determine differences in the transcriptional response to a safener and a non-active analogue at four and 24 hours. Rice N1 cell suspension cultures were treated with fenclorim or 4-chloro-6-methyl-2-phenylpyrimidine (CMP) dissolved in acetone to achieve a final concentration of 100uM. The final acetone concentration of 0.1% was replicated in control cell suspension cultures. Samples were taken at four and twenty-four hours post addition in biological triplicate. Suspension cultures were routinely maintained at 25 C in the dark.
