Project description:The goal of the study was to characterize the whole genome transcriptome profiles of pure sample population of human ameloblastoma epithelial cells for examination of molecular pathways. Seventeen human ameloblastoma samples were obtained. Both fresh frozen and FFPE samples were used and placed in solution for 1-4 weeks to allow decalcification by EDTA. The tissue was sectioned at -35C at a thickness of 7 microns. These sections were used for laser capture microdissection (LCM) to isolate the neoplastic epithelial portion of the tumors, using static image settings. Total RNA was extracted from each sample and examined using the whole genome microarray against the Stratagene universal human reference RNA.

Project description:The aim of this study was to describe the gene expression patterns related to the differentiation and mineralization of bone-forming cells, including activation and/or repression of osteogenic or non-osteogenic pathways, remodeling of cell architecture, cell adhesion, cell communication, and assembly of extracellular matrix. The study implied patient selection, tissue collection, isolation and culture of human marrow stromal cells (hMSC) and osteoblasts (hOB), and characterization of bone-forming cells. RNA samples were collected at defined time points, in order to understand the regulation of gene expression during the processes of cell differentiation/mineralization that occur during bone repair. Transcriptome analysis was performed by using the Affymetrix GeneChip microarray technology platform and GeneChip Human Genome U133 Plus 2.0 Array. Our results help to design a gene expression profile of bone-forming cells during specific steps of osteogenic differentiation. These findings offer an useful tool to monitor the behaviour of osteogenic precursors cultured in presence of exogenous stimuli, i.e. growth factors, or onto 3D scaffolds for bone engineering. Moreover, they can contribute to identify and clarify the role of new genes for a better understanding of the molecular mechanisms regulating osteogenesis. Experiment Overall Design: Differentiated osteoblasts (hOB) were obtained from trabecular bone fragments of four patients. hOB cultures were maintained in mineralization medium containing beta-glycerophosphate, and collected at different time points. The experimental protocol was specifically devised to mark four steps of hOB mineralization (HM). The reference sample consisted in confluent hOBs before the addition of mineralization medium (HM1).

Project description:Approximatively 75% of the genome of S. aureus (“core” genome) are highly conserved between strains, whereas the remaining 25% (“accessory” genome) are composed of variable regions that are mostly composed of mobile genetic elements (MGE), containing virulence and resistance genes. We have developed a composite DNA-microarray (StaphVar Array) which selectively targets 403 genes located on the accessory or core variable genome. Target genes encode antimicrobial resistance factors (35 %), virulence factors (28 %) and adhesins (31%). This microarray was validated with reference strains and used to characterize the genomic DNA of 13 community-acquired methicillin resistant S. aureus (CA-MRSA) strains representative of all the Multilocus Sequence Types (STs) described to date in Belgium. Analysis of gene content of 8 reference strains by the StaphVar Array matched 96 to 99% of the theoretical results. Analysis of CA-MRSA strains showed that 54.4 % of the genes tested were strain-dependent. Strains presented specific exotoxin, enterotoxin, cytolysin and adhesin gene profile by multi-locus sequence typing (MLST) lineage. One exception to these “lineage-specific” gene profile was the variable presence of the Arginin Catabolic Mobile Element (ACME, characteristic of the USA300 clone) within ST8 strains. In conclusion, this novel StaphVar array enables characterization of more than 400 variable resistance and virulence determinants in S. aureus strains. CA-MRSA strains from Belgium displayed extensive diversity in virulence and resistance profile. The presence of the USA 300 clone in our country was confirmed. Although mainly located on MGE, association of virulence genes were highly conserved within strains of the same MLST lineage. CGH microarray was performed on 13 epidemiologically distinct clinical isolates of methicillin resistant S. aureus. S. aureus labeled genomic DNA were hybridized to StaphVar arrays containing 1326 60mer oligonucleotide probes (Eurogentec, Belgium).

Project description:The B cell antigen receptor (BCR) is a signaling complex that mediates differentiation stage-specific cell fate decisions in B lymphocytes. While several studies have evidenced differences in signal transduction components as being key to contrasting phenotypic outcomes, little is known about the differential BCR-triggered gene transcription. Here we defined transcriptional changes underlying BCR-induced apoptosis and proliferation of immature and mature B cells, respectively. These findings provide the first insights into the early transcriptional events leading to deletion or clonal expansion of B cells upon antigen recognition. Keywords: cell type comparison, development or differentiation design, time course, compound treatment design, microarray experiment record Total RNA was extracted from immature (IM) and mature (M) B cells both freshly isolated (0h) and stimulated with (BCR) or without (ctrl) anti-μ F(ab’)2 for 2, 8 or 24h. Following RNA extraction, one round of mRNA amplification was applied using the MessageAmpTM Kit (Ambion). All samples, including the amplified Universal Mouse Reference RNA (Stratagene) which served as a reference at each hybridization, were reverse-transcribed and indirectly labeled with Cy3 and Cy5 (Amersham). Quality was controlled by performing 6 or 8 hybridizations of each sample to the cDNA arrays using a dye-swap strategy. 94 arrays were used for hybridization in total.
