Project description:The purpose of Experiment 1 was two-fold: a) to evaluate a unique set of negative, distance, and mismatch control probes on the newly designed 6K TSKMLO microarray, and b) to identify patterns of gene expression in skeletal muscle during development. Negative and mismatch controls confirmed specific hybridization using this array, and genes identified as differentially expressed between developmental stages by microarray analysis were confirmed by qRT-PCR. Novel candidate genes and pathways were identified as playing potentially crucial roles in turkey skeletal muscle development with implications for improving turkey meat quality defects and growth-induced myopathies long-term. This experiment utilized turkeys from two genetic lines: RBC2, a randomly bred control line representative of a 1,967 commercial turkey, and F, a subline genetically selected from the RBC2 line for increased 16-week body weight. Skeletal muscle was collected at three critical developmental stages: 18-day embryo (18de; peak of hyperplasia), 1-day post-hatch (1d; shift from myoblast-mediated growth to satellite cell modulated growth by hypertrophy), and 16-week-old birds (16wk; completion of muscle formation and approximate age of commercial slaughter). Experiment 1 was designed to directly compare the three stages of skeletal muscle development: 18de vs. 1d, or 1d vs. 16wk, for each of the genetic lines. Experiment 1 contained 10 arrays per comparison, therefore, it contained 40 arrays total. Birds were randomly assigned to an array, and hybridizations were performed in random order.

Project description:A 6K oligonucleotide microarray (TSKMLO) was designed as a community resource for researchers interested in domestic turkey muscle biology as it pertains to growth and development and their association with downstream meat quality. A series of quality control experiments performed to assess the functionality of the newly constructed array, which included a set of validation hybridizations performed in order to initially assess the functionality and repeatability of the newly designed TSKMLO array. Strong correlations between these test comparisons confirmed that the array was able to hybridize fluorescently-labeled aRNA samples from turkey skeletal muscle at different developmental stages, that there was little dye bias, and that results were repeatable. Three experiments were designed. 1) A âSelf-Selfâ array was hybridized using the same RNA sample (a randomly chosen RBC2, 18de) divided into two aliquots: one labeled with Cy3 and the other with Cy5 to ensure equal hybridization of each fluorescent dye-labeled sample. 2) Two âDye Swapâ arrays were hybridized using randomly chosen F, 18de and F, 1d samples. The fluorescent dye assignments were reversed in the two arrays. The objectives of this experiment were to observe expected differential expression between embryonic (hyperplasia) and neonatal (hypertrophy) muscle samples as well as to ensure similar hybridization regardless of dye assignment. 3) A âRepeatâ array was hybridized on a different day using the same samples and dye assignments as the âDye Swap 2â array to ensure reproducibility of hybridization results.

Gene expression changes were investigated in satellite cells after 72 h of proliferation and after 48 h of differentiation. We identified novel candidate genes and pathways as playing potentially crucial roles in the DAP-mediated attenuation of the normal processes of proliferation and differentiation in turkey satellite cells previously identified by Velleman et al. (submitted). This experiment was designed to investigate the role of DAP expression in turkey satellite cells during two crucial processes in muscle development: proliferation and differentiation. Satellite cells were isolated from 7-week-old turkeys from the RBC2 line. Cells were transfected with either DAP siRNA or a lipofectamine control; DAP expression was knocked down by over 50% with siRNA transfection (Velleman et al., submitted). Satellite cells were then induced to proliferate for 72h or differentiate for 48h; culture plates from each stage (n=4) were frozen until RNA extraction. Microarrays directly compared the DAP-knockdown to control from each of 4 culture plates and utilized a dye swap to equal 8 arrays for each of the cell developmental stages, proliferation and differentiation, and 16 arrays for the overall experiment investigating the role of DAP expression in satellite cell development and function. Project description:The objective of this study was to determine differential gene expression of turkey breast muscle regarding development of PSE meat defect. Genetically unimproved, random-bred (RBC2) turkeys representing turkeys from 1966, which are smaller and grow slower than modern turkeys, were raised at the Michigan State University (MSU) Poultry farm and harvested at 22 week of age. Breast meat was collected and snap frozen in liquid nitrogen. Percent marinade uptake at 24h post-slaughter of each sample was determined. The highest (n=6) and the lowest (n=6) marinade uptake were classified as normal and PSE, respectively. Differentially expressed genes between normal and PSE was identified using TSMLO microarray and confirmed by qRT-PCR. Forty-one oligos were differentially expressed (false discovery rate, FDR<0.1). Candidate genes and pathways associated with development of PSE in turkey were suggested for further experiment to gain greater comprehension about this meat quality defect. Two-condition experiment: normal vs PSE; Biological replicate: n=6 for each condition; Birds were randomly assigned to an array and hybridizations were performed in random order.

Project description:Myc oncoproteins are essential regulators of the growth and proliferation of mammalian cells. In Drosophila the single ortholog of Myc (dMyc), encoded by the dm gene, influences organismal size and the growth of both mitotic and endoreplicating cells. A null mutation in dm (dm4) results in attenuated endoreplication and growth arrest early in larval development. Gene expression analysis indicates that loss of dMyc leads to decreased expression of genes required for ribosome biogenesis and protein synthesis. Drosophila larvae were collected 24 hours after egg deposition. Sample comparisons were performed using 3 biological independent experimental replicates of dm4 that were each compared to a common reference (wild type larvae of the same genetic background as dm4). For each comparison, a dye-swapped technical replicate was also performed and the paired results were averaged and used as a single observation.

Project description:Experimental evolution is a powerful approach to study how ecological forces shape microbial genotypes and phenotypes, but to date strains were predominantly adapted to conditions specific to laboratory environments. The lactic acid bacterium Lactococcus lactis naturally occurs on plants and in the dairy environment and it is generally believed, that dairy strains originate from the plant niche. Here we investigated the adaptive process from the plant to the dairy niche and show that during the experimental evolution of a L. lactis plant isolate in milk, several mutations are selected that affect amino acid metabolism and transport. Three independently evolved strains were characterized by whole genome re-sequencing, revealing 4 to 28 mutational changes in the individual strains. Two of the adapted strains showed clearly increased acidification rates and yields in milk, and contained three identical point mutations. Transcriptome profiling and extensive phenotyping of the wild-type plant isolate compared to the evolved mutants, and a "natural" dairy isolate confirmed that major physiological changes associated with improved performance in the dairy environment relate to nitrogen metabolism. The deletion of a putative transposable element led to a significant decrease of the mutation rate in two of the adapted strains. These results specify the adaptation of a L. lactis strain isolated from mung bean sprouts to growth in milk and they demonstrate that niche-specific adaptations found in environmental microbes can be reproduced by experimental evolution. Multiple loop design with 12 samples and 16 dual label arrays. Each sample is hybrdized at least on two different arrays and with both dyes.

Project description:To study the transcriptomic profile of wt and brc1 mutant axillary buds during the shade avoidance response, we simulated a canopy shade with a low R/FR light ratio. We treated plants with white light supplemented with far-red light (Red light = 29 μeinstein · m-2 seg-1, Far-Red light= 146 μeinstein · m-2 seg-1) for 8 hours. Control plants were left for 8 hours in white light (Red light = 29 μeinstein · m-2 seg-1, Far-Red light= 2.2 μeinstein · m-2 seg-1) . Six biological replicates of 7-8 plants were collected for each genotype and condition (wt WL, wt FR, brc1 WL, brc1 FR). Samples were compared wt WL vs wt FR and brc1 WL vs brc1 FR.
