This work was carried out by David Henderson and Jonathan Myers (Washington University in St. Louis), Sebastian Tello (Missouri Botanical Garden and University of Missouri, St. Louis), and Brian Sedio (University of Texas at Austin and Smithsonian Tropical Research Institute).

Project description:Three osteosarcoma (OS) cell lines (MG-63, Saos-2 and U-2 OS) and 1 osteoblastic cell line (hFOB1.19) were collected for this work. MG-63 was kindly provided by Dr. Agi Grigoriadis from University College London. Saos-2, U-2 OS and hFOB1.19 were purchased from ATCC. All cells used were kept in exponential phase of growth. Total RNA was extracted using the RNeasy Total RNA Isolation kit (QIAGEN). The quality and purity of the products were controlled by Agilent 2100. The final synthesized biotinylated cDNAs were hybridized to Affymetrix GeneChip® U133A 2.0 arrays following the protocol strictly. Arrays were scanned with the Affymetrix scanner 3000. Data analysis was performed by Microarray Suite 5.0 after pre-standard procedure.

Project description:Gene expression in human optic nerve head (ONH) astrocytes exposed to either 60 mm Hg hydrostatic pressure (HP) or control ambient pressure (CP) was compared using Affymetrix GeneChip microarrays to identify HP-responsive genes. Primary ONH astrocytes from two male Caucasian donors (passage 4) were grown to 75% confluence and were exposed for 6, 24 or 48 h to control ambient pressure (CP6, CP24, CP48) or hydrostatic pressure (HP6, HP24, HP48), or harvested at the beginning of the pressure experiment (CP0). Total RNA was extracted using Qiagen RNeasy columns and converted to biotin-labeled cRNA by standard Affymetrix protocols available at web site http://pathology.wustl.edu/~mgacore/genechip.htm#Preparing. Hybridization of the labeled cRNA to Human Genome U95Av2 chips (Affymetrix) was carried out by using Genechip Instrument System (Affymetrix) at Genechip Core Facility of Washington University. A total of 44 chips were generated and distributed as follows: seven for control pressure (CP) at time 0, four CP at 6 h, seven for hydrostatic pressure (HP) at 6 h, eight for CP at 24 h, eight for HP at 24 h, five for CP at 48 h and five for HP at 48h P. The arrays were washed and stained with streptavidin-phycoerythrin followed by scanning on an Agilent GeneArray Scanner G2500A (Agilent Technologies, Palo Alto, CA), and then scanned by an Affymetrix GeneArray Scanner. Data was analyzed by Affymetrix Microarray Suite (version 5.0), linear regression analysis, and GeneSpring expression Analysis Software (version 6.0, Silicon Genetics). For analysis, the samples were scaled to the same target intensity (1500) to allow comparison of multiple samples, and raw data were normalized to median of each gene across all chips for fold change analysis using GeneSpring. Project description:Mutations in the gene encoding lipin 1 cause hepatic steatosis in fld mice, a genetic model of lipodystrophy. Lipin 1 appears to be highly involved in the control of fatty acid metabolism. Lipin 1 is most often located in the nucleus, but other studies suggest that lipin also has effects in the cytoplasm. However, the molecular function of lipin 1 is unclear. To evaluate the effects of activation of the lipin 1 system in liver, lipin 1beta was overexpressed in mouse liver using an adenoviral vector. We found that lipin 1 overexpression increased the expression of many genes involved in mitochondrial fatty acid oxidation while repressing expression of genes involved in lipogenesis. We believe that lipin is a transcriptional coactivator of the peroxisome proliferator-activated receptor (PPAR) complex. However, the many molecular aspects of its function remain unclear. Perturbations in hepatic lipid homeostasis are linked to the development of obesity-related steatohepatitis. Mutations in the gene encoding lipin 1 cause hepatic steatosis in fld mice, a genetic model of lipodystrophy. However, the molecular function of lipin 1 is unclear. Herein, we demonstrate that the expression of lipin 1 is induced by peroxisome proliferator-activated receptor gamma (PPARgamma) coactivator 1alpha (PGC-1alpha), a transcriptional coactivator controlling several key hepatic metabolic pathways. Gain-of-function and loss-of-function strategies demonstrated that lipin selectively activates a subset of PGC-1alpha target pathways, including fatty acid oxidation and mitochondrial oxidative phosphorylation, while suppressing the lipogenic program and lowering circulating lipid levels. Lipin activates mitochondrial fatty acid oxidative metabolism by inducing expression of the nuclear receptor PPARalpha, a known PGC-1alpha target, and via direct physical interactions with PPARalpha and PGC-1alpha. These results identify lipin 1 as a selective physiological amplifier of the PGC-1alpha/PPARalpha-mediated control of hepatic lipid metabolism. Keywords: response to lipin 1 activation

Project description:Comparison of wild-type and vip3. The Arabidopsis thaliana VERNALIZATION INDEPENDENCE (VIP) gene class has multiple functions in development, including repression of flowering through activation of MADS box gene FLC. Among VIP genes, VIP genes encode yeast Paf1 complex homolog which is required for histone modification, transcriptional elongation. To identify genes regulated by VIP3, we performed Affymetrix Arabidopsis gene chip analysis and compared gene transcription profiles from wild-type and vip3 mutant plants. We found more than 200 genes misregulated in vip3 mutant plants compring to wild-type plant. Experiment Overall Design: Plants were grown on soil. Total aerial tissues were harvestedfrom 14 day old seedling. Each of two replicates for each genotypes was composed of three independently derived samples. Each sample included more than 100 plants. Total RNA was isolated using Qiagen RNAeasy columns (Qiagen, Valencia, CA). Synthesis of cDNA employed the SuperScript double-stranded cDNA sysnthesis kit (Affymetrix). Synthesis of biotinylated cDNA utilized the BioArray high yield RNA transcript labeling kit (Affymetrix). Hybridization and scanning of microarrays was performed at the Research Techonology Support Facility at Michigan State University. Microarray data were analyzed using the statistical algorithms within the Affymetrix Microarray Suite (MAS) 5.0 software.
