Project description:We performed genome-wide expression assays comparing gene expression in the Drosophila melanogaster third larval instar genital imaginal disc between males and females. We used microarrays to compare the relative expression levels of five independent male versus female comparisons for each of two different D. melanogaster wild-type strains, Canton-S and Berlin. All microarrays were dual channel direct comparisons of late third larval instar male versus female genital imaginal discs from two Drosophila melanogaster wildtype strains, Canton S and Berlin. For each strain five independent biological samples were analyzed using a dye-swap design (i.e. male samples labeled with Cy5 in three replicates were labeled with Cy3 in the other two replicates in that experimental set).

Project description:Neuropteran larvae are fierce predators that use venom to feed on arthropods, but their venom system is poorly understood. The iconic antlions (Myrmeleontidae) are adapted to dry, sandy habitats, where they use pitfall traps and venom to catch and subdue large arthropod prey. The aphid lions, larvae of green lacewings (Chrysopidae) primarily hunt for smaller prey, such as aphids. Here, we investigate the tissue origin, composition and ecological role of venom in the European antlion Euroleon nostras and the green lacewing Chrysoperla carnea. We show that E. nostras venom has potent insecticidal activity, indicating its importance for efficient immobilization of large prey. C. carnea venom exerted no toxic effects, reflecting their specialization to small, non-defensive prey. Histological and proteotranscriptomic analysis revealed that antlion venom is produced in three distinct glands that secrete different proteins, indicating a functional compartmentalization of venom compounds. The venom system of E. nostras contains no bacteria, providing strong evidence that all venom compounds are of insect origin and not produced by bacterial symbionts as previously suggested. Our study provides a detailed analysis of the neuropteran venom system and new insights into venom biochemistry and function that may underpin the adaptation of antlions to their unique ecological niche.

Project description:Peatlands of the Lehstenbach catchment (Germany) house so far unidentified microorganisms with phylogenetically novel variants of the dissimilatory (bi)sulfite reductase genes dsrAB. These genes are characteristic for microorganisms that reduce sulfate, sulfite, or some organosulfonates for energy conservation, but can also be present in anaerobic syntrophs. However, nothing is currently known regarding the abundance, community dynamics, and biogeography of these dsrAB-carrying microorganisms in peatlands. To tackle these issues, soils from a Lehstenbach catchment site (Schlöppnerbrunnen II fen) from different depths were sampled at three time points over a six-year period to analyze the diversity and distribution of dsrAB-containing microorganisms by a newly developed functional gene microarray and quantitative PCR assays. Members of novel, uncultivated dsrAB lineages (approximately representing species-level groups) (i) dominated a temporally stable but spatially structured dsrAB community and (ii) represented ‘core’ members (up to 1-1.7% relative abundance) of the autochthonous microbial community in this fen. In addition, denaturing gradient gel electrophoresis (DGGE)- and clone library-based comparison of the dsrAB diversity in soils from a wet meadow, three bogs, and five fens of various geographic locations (distance ~1-400 km), identified one Syntrophobacter-related and nine novel dsrAB lineages to be widespread in low-sulfate peatlands. Signatures of biogeography in dsrB-DGGE data were not correlated with geographic distance but could largely be explained by soil pH and wetland type, implying that distribution of dsrAB-carrying microorganisms in wetlands on the scale of a few hundred kilometers is not limited by dispersal but determined by contemporary environmental conditions. 36 dsrAB clones for chip evaluation, 33 hybridizations of labeled dsrAB RNA from environmental peatsoil samples

Project description:Developmental experiences play critical roles in shaping adult physiology and behavior. We and others previously showed that adult C. elegans which transiently experienced dauer arrest during development (PD: post-dauer) exhibit distinct gene expression profiles as compared to control adults which bypassed the dauer stage. In particular, the expression patterns of subsets of chemoreceptor genes are markedly altered in PD adults. Whether altered chemoreceptor levels drive plasticity in chemosensory behaviors in PD adults is unknown. Via transcriptional profiling of sorted populations of AWA neurons from control and PD adults, we further show that the expression of a subset of chemoreceptor genes in AWA are differentially regulated in PD animals. Our results suggest that developmental experiences may be encoded at the level of olfactory receptor regulation, and provide an elegant mechanism by which C. elegans is able to precisely modulate its behavioral preferences as a function of its current and past experiences.

Project description:Remaining adult bees in colonies suffering from CCD at apiaries in Florida, California and Pennsylvania were collected during the winter of 2006-2007. The health of CCD colonies was scored at the time of collection as either ï¾severeï¾ or ï¾mildï¾ depending on the apparent strength of the colony. ï¾Historicalï¾ bees, collected prior to the appearance of CCD and hence ostensibly healthy, were collected in 2004 and 2005 from colonies set up on new equipment and not receiving any miticide treatments from apiaries of The Pennsylvania State University near State College, PA. A combination looped, common-reference microarray design was used to compare historical and CCD samples with each other; a blend of RNA isolated from healthy colonies (collected near Urbana, IL in July 2007) served as reference. The microarray experiment compared the guts of bees from mildly and severely afflicted colonies collected in apiaries experiencing CCD on the East Coast (Florida and Pennsylvania) and West Coast (California) with a common reference.

Project description:In Drosophila, male-specific FRU (FRUM) is required to establish the potential for courtship behaviors, but the downstream effectors of FRUM during development are largely unknown. A microarray-based approach identified genes that are differentially expressed as a consequence of FRUM in pupae, in both whole body and CNS tissues. Genes were also identified that are sex-differentially expressed in CNS tissues. The FRUM-regulated sets were significantly overrepresented with genes also regulated by the ecdysone regulatory pathway. Two EcR isoforms (EcRA and EcRB1) are expressed in FRUM-expressing neurons during distinct periods of metamorphosis. Males with abrogated EcRA function in FRUM-expressing neurons aggressively court other males. Transcriptional profiles of mutants with abrogated EcRA function in the fru circuit demonstrate that EcR and FRUM regulate common gene sets, including the early gene broad. These results demonstrate a novel role for EcR in specifying male courtship behavior through its actions specifically in the FRUM neural circuitry. All microarrays were dual channel with direct comparisons of male versus female, wild type versus mutant, or experimental versus control. For each experiment, four to eight independent biological samples were analyzed using a dye-swap design. Samples consisted of whole body pupae or dissected CNS collected either at 0 hour After Pupal Formation (APF), 48 hour APF, or 0-24 hour adults.

Project description:Low-oxygen tolerance is supported by an adaptive response that includes a coordinate shift in metabolism and the activation of a transcriptional program that is driven by the hypoxia-inducible factor (HIF) pathway. The precise contribution of HIF-1 in the adaptive response, however, has not been determined. Here we investigate how HIF-1 influences hypoxic adaptation throughout Drosophila development. We find that hypoxic-induced transcriptional changes are comprised of HIF-dependent and HIF-independent pathways that are distinct and separable. We show that normoxic set-points of carbohydrate metabolites are significantly altered in dHIF mutants and that these animals are unable to mobilize glycogen in hypoxia. Furthermore, we find that the estrogen-related receptor (dERR), which is a global regulator of aerobic glycolysis in larvae, is required for a competent hypoxic response. dERR binds to dHIF and participates in the HIF-dependent transcriptional program in hypoxia. In addition, dERR acts in the absence of dHIF in hypoxia and a significant portion of HIF-independent transcriptional responses can be attributed to dERR actions, including upregulation of glycolytic transcripts. These results indicate that competent hypoxic responses arise from complex interactions between HIF-dependent and -independent mechanisms, and that dERR plays a central role in both of these programs. Fly eggs were collected onto egg caps with yeast paste . The caps were replaced after overnight incubation periods and kept at 25M-BM-:C, until mid-L2. At mid-L2, larvae were transferred to a fresh egg cap with blue yeast paste (0.3% bromophenol blue), and allowed to develop until achieving the partial clear gut L3 stage (-10 to -4 hrs prior to metamorphic onset). Appropriately staged animals were moved to fresh agar plates and allowed to age an additional 6 hours at 25M-BM-:C (normoxic treatment). Alternatively, animals were placed in an airtight Modular Incubator Chamber for 6 hours at 25M-BM-:C after a gas mixture containing 4% oxygen balanced with nitrogen was flashed into the chamber (hypoxic treatment). Mutant larvae were sorted for the absence of GFP expression using dissecting stereoscope with fluorescence at mid-L2. Microarray analyses were performed on at least three biological replicates of w1118, dHIF mutants, or dERR mutants at the partial clear gut third instar larval stage and were treated for 6 hours in normoxia or 4% O2. For each biological replicate, at least 10 larvae were collected and washed with 1M-CM-^WPBS. Larvae were placed in TRIzol (Invitrogen, Carlsbad, CA) and homogenized using VWR disposable pellet mixer. Total RNA was isolated using a TRIzol/RQ1 DNase (Promega, Madison, WI) hybrid extraction protocol. Template labelings were performed using the GeneChip 3' IVT Express Kit according to the manufacturerM-bM-^@M-^Ys specifications (Affymetrix, Santa Clara, CA). Hybridizations to Affymetrix GeneChip Drosophila Genome 2.0 arrays were performed using the manufacturers recommendations. Every chip was scanned at a high resolution by the Affymetrix GeneChipM-BM-. Scanner 3000 according to the GeneChip Expression Analysis Technical Manual procedures (Affymetrix, Santa Clara, CA).
