Project description:The aim of this study was to examine the roles of Auxin Response Factors (ARFs) in flower gene expression. Flowers from arf6 arf8 plants undergo a developmental arrest at approximately stage 12, just prior to flower opening. Wild-type, ARF6/arf6 arf8/arf8, and arf6 arf8 plants were treated with 10 uM indole-3-acetic acid for thirty minutes to identify genes that respond rapidly to auxin in an ARF6/ARF8-dependent manner. Experiment Overall Design: Wild-type, ARF6/arf6 arf8/arf8, and arf6 arf8 plants were sprayed with 10 mM indole-3-acetic acid in 1% methanol, 0.05% Tween-20. Thirty minutes after treatment, flowers (stage 1-14) were collected, frozen in liquid nitrogen, and used for RNA extraction.

Project description:In plants, formation of functional stomatal guard cells is a highly regulated event so that this cell differentiation model constitutes an interesting genetic system to explore cell differentiation in response to cell cycle controllers or cell fate determinants such as transcription factors. The latest acting bHLH in the stomatal lineage circuit is FAMA that appears to be absolutely required to promote stomatal development by controlling the GMC to GC transition. In order for FAMA to trigger guard cell development, it probably initiates a gene activation cascade leading to cell differentiation and cessation of cell division. To identify and characterize FAMA inducible genes, transcriptome analysis using the Affymetrix ATH1 micro-array chip was carried out on inducible FAMA gain of function plants at 4hrs and 48 hrs post-induction. Transgenic plants with an estrogen-inducible FAMA expression cassette were used in a timecourse experiment to identify genes that were differentially regulated by FAMA. Two time points were analyzed, 4 hours and 48 hours post-induction. Seedlings were grown on vertically oriented plates in a 22 °C incubator under 24 hours light for 5 days. Plants were then transfered with forcepts to plates containing MS + Sucrose + 10 µM estrogen (or new MS + sucrose plates for controls). After 4h or 48h on new plates, samples were collected, frozen in liquid nitrogen and stored at â??80 degree until enough material was obtained to do all RNA extractions in the same week. The Rneasy Plant Mini Kit (QIAGEN) for RNA isolation, and samples were labelled with standard kits, etc (get info) and hybridized to Affymetrix Ath1 array chips. 15 samples.

Project description:Glutaredoxins (GRXs) are the ubiquitous oxidoreductase enzymes, which play important role in defense against various stresses. To analyze the function of a CC-type rice GRX gene, OsGRX8, we overexpressed it into Arabidopsis constitutively. The physiological analyses revealed that overexpression of GRX gene enhanced abiotic stress tolerance in transgenic plants as compared to wild-type. We used microarrays to study the global effect of overexpression of OsGRX8 in Arabidopsis under control and various treatments. Wild-type and transgenic Arabidopsis seedlings were grown on MS medium for 14-days in a culture room with a daily photoperiodic cycle of 16h light and 8h dark. Seedlings were incubated in water (control) or 100 µM solution of indole-3-acetic acid (auxin, IAA), 200 mM sodium chloride (salt, NaCl) and 25 µM solution of methyl viologen (MV)for 3h. The 500 ng of total RNA sample isolated from each tissue sample was processed for microarray analysis according to Affymetrix protocol. Two biological replicates for each sample (control, IAA, NaCl and MV) of wild-type and GRX overexpression line were used for microarray analysis.

Project description:To demonstrate the analysis of differential expression using CATMA v1 arrays, Arabidopsis seedlings were treated with indole-3-acetic acid at physiological concentrations. The seedlings were germinated in liquid medium, and treated with indole-3-acetic acid for 30, 120 or 240 minutes. Changes in expression patterns were monitored using a complete loop design including an untreated sample (0 minutes). Reciprocal labelling was used rendering a total of eight hybridisations. An additional self-to-self hybridisation for time-point 0 was included. The statistical analysis was based an ANOVA model and indicated that 1123 GSTs were differentially expressed (p < 2.37 x 10-6) in at least one of the three time points following treatment.

Project description:Arabidopsis thaliana seeds after imbibition were inoculated in ½ MS medium supplemented with 0.8% agar and 1% sucrose. Once the plant material was uniformly germinated, the experimental conditions were applied. 5d old light-grown uniformly germinated seedlings were washed seven times with sterile water with last wash given by ½ MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ½ MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22oC for 24 h and then 3 h treatment was given with liquid ½ MS without glucose and liquid ½ MS supplemented with BR (0.1 ?M EBR), glucose (3%), glucose (3%) + BR (0.1 ?M EBR). Seedlings were harvested after 3h and preceded for RNA isolation and Microarray analysis.

Project description:To understand the role of acetic acids in drought tolerance, we have employed transcriptional profiling of plants treated with (or without) acetic acid and subsequent drought treatments. Agilent-021169 Arabidopsis 4 Oligo Microarray (V4) were used. Arabidopsis Col-0 were grown in soil for 2 weeks (16 hours light / 8 hours dark). 10mM acetic acid was supplied for 9 days. For drought-treated samples, the plants were subjected to drought by withholding water supply for indicated days. Then total RNA was prepared from the aboveground tissue and used for the microarray hybridization. Three replicative hybridization experiments for each array were carried out using the independent biological samples.

Project description:Identification of genes differentially expressed in roots of Arabidopsis Col-0 and ndr1-1 mutants 48 h post inoculation with the fungal pathogen Verticillium longisporum. Arabidopsis Col-0 and ndr1-1 seeds were grown in petri dishes with liquid MS medium supplemented with 0.2% sucrose. After two weeks on a horizontal shaker (40 rpm), plants were rinsed twice in sterile distilled water and transferred to liquid 0.5xMS medium without sucrose, supplemented with 200 conidia ml-1 of V. longisporum isolate VL1 (CBS110220). Control plants were grown in 0.5x MS only. At 48 hours post inoculation, materials were harvested in biological replicates (>50 plant roots) and immediately frozen in liquid nitrogen. RNA was extracted with Aurum Total RNA Mini Kit (Bio-Rad) and hybridized to the Arabidopsis ATH1 Genome Array at the DNAVision facility (Gosselies, Belgium). Microarray assays were performed with triplicate biological root samples. Normalization of the microarray data was performed using the Robust Multichip Average (RMA) method as implemented by the “quantile normalization” function in the Bioconductor 1.3 software.
