Expression analysis of picloram responsive genes preceding cell elongation in Arabidopsis hypocotyls.

Project description:In this study we profile expression of target genes downstream of auxin signaling in Arabidopsis hypocotyls elongating in response to auxin. The synthetic auxin picloram is used in order to take advantage of the picloram-resistant auxin receptor mutant afb5-5, which fails to elongate in response to picloram. A 4-plex chip was used for analyzing the transcriptome in hypocotyls dissected from wild-type seedlings following a 30min and 2hr picloram or solvent control treatment. Three biological replicate samples were analyzed, each containing roughly 400 hypocotyls. A 12-plex chip was used for analyzing mRNA from hypocotyls dissected from wild-type and afb5-5 (SALK_110643) mutant seedlings following a 2hr picloram or solvent control treatment. Three biological replicates were analyzed, each containing roughly 700 hypocotyls.

Various genetic interactions of GIGANTEA and EARLY FLOWERING 4 by a functional dominance during a day in Arabidopsis

Project description:Plants use their endogenous clock to regulate many physiological processes related to their survival and adaptability. GIGANTEA (GI), one of the clock proteins, contributes to the maintenance of circadian period length and amplitude and also regulates flowering time and hypocotyl growth in response to day length. In addition to GI, EARLY FLOWERING 4 (ELF4), another clock regulator, also contributes to these processes. However, little is known about the overall interactions between GI and ELF4 in Arabidopsis. In this study, we investigated the genetic interactions between GI and ELF4 in circadian output regulation. The results show that GI is dominant to ELF4 in flowering time determination, but ELF4 is dominant to GI in hypocotyl growth regulation. Moreover, GI and ELF4 have a synergistic effect on endogenous clock regulation. Further, gene expression profiling of gi-2, elf4, and gi-2 elf4 mutants confirmed that GI and ELF4 had differential dominant effects on circadian physiological outputs at dawn and dusk, respectively. This differential dominance of GI and ELF4 provides a potential means to achieve the diversity in the regulation of circadian physiological outputs including flowering time and hypocotyl growth. The genetic interactions between GI and ELF4 could be time-dependent functional dominance along a day, called temporal dominance hereafter. To test this hypothesis, we performed gene expression profiling of WT, gi-2, elf4 and gi elf4 plants at dawn (ZT1) and dusk (ZT16).

Differential roles of nuclear and cytosolic GI in regulating plant circadian system

Project description:GIGANTEA (GI) is an important modulator of plant circadian system. Recent studies have reported that protein GI is localized in both nucleus and cytosol, and nuclear and cytosolic GI exert differential effect on plant circadian clock. We first generated GI-null mutants and transgenic Arabidopsis plants that expressed GI fused to green fluorescent protein gene (GIpro::GI-GFP) and GI-GFP with a nuclear localization signal (GIpro::GI-GFP-NLS) or with a nuclear export signal (GIpro::GI-GFP-NES) under the control of native promoter in GI-null mutants. To investigate differential roles of nuclear and cytosolic GI in regulating plant circadian clock, we performed genome-wide gene expression profiling for wild-type plants and the GI-transgenic plants at morning and evening, and analyzed complementation patterns of gi-2 lesion by nuclear and cytosolic GI. As a result, we identified four complementation patterns representing genes affected by only nuclear GI (GIN) or cytosolic GI (GIC), those by either GIN or GIC, and those by the action of both GIN and GIC. Furthermore, we compared the transgenic plants expressing GIpro::GI-GFP with WT and the other GI-transgenic plants to confirm whether abnormally expressed genes by the gi-2 mutation can be complemented by restoring protein GI. Wild-type plants (Col), GI-null mutants (gi-2), and the other transgenic gi-2 plants expressing GIpro::GI-GFP (called GI plants), GIpro::GI-GFP-NLS (called GI-NLS plants), and GIpro::GI-GFP-NES (called GI-NES plants) were grown for seven days under conditions of 16 h light and 8 h dark (LD) and harvested at 1h (ZT1) and 16 hr (ZT16) after the light is turned on, representing morning and evening, respectively. mRNA levels were measured from three biological replicates of Col, gi-2, GI-NLS, GI-NES, and GI.

Project description:These data provide a basis for the detection of sequence based polymorphisms between 10 Spring annual accessions of Arabidopsis thaliana. The experimental data provides an initial characterization of differences among the accessions, as well as a means for improving gene expression studies with the filtering of SFP from arrays studies. Recent studies have documented remarkable genetic variation among Arabidopsis thaliana accessions collected from diverse habitats and across its geographical range. Of particular interest are accessions with putatively locally adapted phenotypes – i.e., accessions with attributes that are likely adaptive under the climatic or habitat conditions of their sites of origin. These genotypes are especially valuable as they may provide insight into the genetic basis of adaptive evolution as well as allow the discovery of genes of ecological importance. The gene expression studies were conducted under two levels of soil moisture and accompanied by physiological measurements to characterize early responses to soil moisture deficit. Each accession has 3 replicates, single channel on the ATH1 array. Samples were processed in two balanced batches (bioprime random labeling, hybridization,scanning). A total of 24 arrays

Genomic hybridization experiments identified 42,503 single feature polymorphisms (SFP) between accessions, providing an initial screen for putative SNPs, indels, or changes in gene content. Synchronization of flowering transition by the tomato TERMINATING FLOWER gene

Project description:We sequenced mRNA from late vegetative meristems of tomato mutant TERMINARING FLOWER as well as the wild type progenitor to see genome-wide expression changes affected by the mutation. Meristems from multiple plants at the same developmental stages were collected for both mutants and wild types. The meristems were pooled together for mRNA extractions. Two biological replicates for each genotypes were prepared for mRNA extraction and sequencing library construction.

RNAseq of leaves of tomato plants infected with a combination of four below- and above ground pathogens

Project description:In this experiment we measured the transcriptional response of tomato plants (cv “Money maker”) when attacked belowground by the nematode M. inognita and, subsequently, aboveground by different (and common for this crop) biotic agents. Three weeks-old plants were exposed to nematodes for 5 days. At the fifth day the terminal leaflet of one of the first two true leaves was infected with the Cauliflower Mosaic Virus, or with the pathogen, or with the potato aphid Macrosiphum euphorbiae, or with the CMV-infected M. euphorbiae. For each belowground/aboveground combination treatment a set of control plants that received only the aboveground treatment was prepared. The infected leaflets of 5 biological replicates, each consisting of 1 plant, were collected 1, 2, 3, 4, 5 and 6 days after the onset of the aboveground treatment and flash frozen in liquid nitrogen. A different set of plants was used for every time point. Corresponding leaves from plants that did not receive any aboveground treatment (control) were selected and sampled as described above. Three biological replicates were selected among the five for RNA isolation. Total RNA was sent for sequencing to BGI Hong Kong.
