Project description:By analyzing the changes of miRNAs of piglet PAMs at different time points after PRRSV infection,we can find porcine miRNAs associated with viral infection and possible target sites in both PRRSV and pig genome and their roles in protection against viral infections. Then these targets will screened by bioinformatics methods to find the susceptibility genes, resistance genes and immune related genes, and formed molecular biology network of miRNAs at gene and protein level . PAM cells were inoculated with HuN4, and were collected at 12h and 24h post-inoculation (pi), respectively. The uninfected cells served as mock-infected cells.The miRNA chip was according to the porcine miRNA sequences in Sanger miRBase Release 18.0 (http://www.sanger.ac.uk/Software/Rfam/mirna/)added with some miRNAs we found in reference. Project description:Erhualian (EHL) is one of the seven strains included in a Chinese indigenous pig breed called Taihu. EHL is famous for its early sexual maturity, large litter size, high adiposity, mild temper, good maternity and high tolerance to roughage and stress. To further investigate the role of miRNAs in different breed-specific metabolic characters, a comparison of miRNA expression profiles in liver of newborn Erhualian (EHL) and Large White (LW) piglets was carried out. Six LC sciences microarrays containing 236 miRNA procine probes based on miRBase Release 16.0 and 100 custom miRNA probes based on the solex deep sequencing results (li et al.,2010) were used. When compaired with LW piglets, 5 down-regulated and 8 up-regulated miRNAs were detected (fold change >1.2 and p value < 0.1) in the liver of EHL among the 236 miRbase probes. When considering the 100 custom miRNA probes, 2 down-regulated and 5 up-regulated miRNAs were observed. These results were further described in the unpublished paper Coordinated miRNA/mRNA expression profiles for understanding breed-specific metabolic characters of liver between Erhualian and Large White pigs. Six newborn male piglets were sampled from three litters (2 from each litter) of purebred EHL and LW sows and sacrificed. Liver samples were immersed in liquid nitrogen immediately after collection and then stored at -70 M-BM-0C. Total RNA was isolated using the Trizol reagent (Invitrogen, Carlsbad, CA, USA), according to the manufacturerM-bM-^@M-^Ys instructions. Total RNAs of the two littermate piglets were pooled for the microarray analysis. The pooled samples were named as EHL1-3 and LW1-3, representing 3 mixed liver RNA samples each from EHL and LW piglets, respectively. Microarray experiment was performed by a service provider (LC sciences).

Project description:Duck enteritis virus (DEV) is an important herpesvirus pathogen of waterfowl associated with an acute, highly contagious lethal disease. Using a deep sequencing approach on RNA from infected chicken embryo fibroblast (CEF) cultures, we determined the global changes in the microRNA (miRNA) expression profiles during DEV infection. In addition to the changes in the expression of a number of host miRNAs as a result of DEV infection, we identified several novel DEV-encoded miRNAs. Unlike most Mardivirus-encoded miRNAs, the majority of the DEV miRNAs were encoded within the unique long region of the viral genome. The precursors of DEV miR-D18 and miR-D19 overlapped with each other suggesting similarities to miRNA-offset RNAs, although only the DEV-miR-D18-3p was functional in reporter assays. Identification of these novel miRNAs will add to the growing list of virus-encoded miRNAs enabling the exploration of their roles in pathogenesis. Each microRNA is spotted on the array 6 times. We compared expression of duck enteritis virus (DEV)-infected chicken embryo fibroblasts (CEF) with CEF control.

Project description:In this study, we examined if the composition of plasma miRNAs is altered in patients with traumatic brain injury (TBI), and if these changes can be used as diagnostic markers. A microarray containing 875 human miRNAs was used to compare the miRNA profile of plasma collected from severe TBI patients (GCS M-bM-^IM-$ 8) to that of age-, gender-, and race-matched healthy volunteers. This screen identified 108 miRNAs in the plasma of healthy volunteers. Of these, 52 were found to be altered in plasma samples from persons with severe TBI, and an additional 8 miRNAs were detected only in the plasma of TBI patients. Plasma samples from 10 patients from either severe TBI (experimental group) or healthy volunteers (reference group; age-, gender-, and race-matched ) were pooled, the total RNA extracted in parallel, eluted in 100ul, and dried to 30 ul. Equal volumes of extracted plasma RNAs were assayed for global miRNA content using a service provider (LC Sciences, Houston, TX). There were no replicates performed for this screen. Healthy volunteer group served as the reference.

Project description:The paired low-metastatic 95C and high-metastatic 95D cell lines were subcloned from a low differentiated human large cell lung carcinomacell line PLA-801. The cells were well authenticated and published by several research groups. The cells were kindly provided by Professor Ying-Lin Lu, Department of Pathobiology, Institute of Basic Medical Sciences, Academy of Military Medical Sciences, Beijing, China on Dec. 5M-oM-<M-^L2009. As described The 95C and 95D cells were cultured in RPMI 1640 (Invitrogen, USA) with 100 units/mL penicillin, 100 M-NM-<g/mL streptomycin and 10% calf bovine serum, and grown at 37M-BM-0 C in atmosphere with 5% CO2. miRNAs differential expression between 95C and 95D was measured using a miR human_01_H10.1_080277 miRNA array (LC Sciences Houston, USA). Paired subcloned human large cell lung carcinomacell line PLA-801 of low-metastatic 95C and high-metastatic 95D cell lines. Biological replicates:1. Five replicate per array.

Project description:MicroRNAs (miRNAs) are small non-coding RNAs that function as regulators of gene expression to control cell growth and differentiation. MiRNA levels are substantially altered in various types of tumors and have been used as biomarkers in defining malignant status. However, studies on responses of miRNA expression to carcinogen insults in their target tissues are rare. In this study, we analyzed miRNA expression in the livers of rats treated with carcinogenic dose of comfrey (Symphytum officinale), a rat botanical carcinogen. Groups of 6 Big Blue Fisher 344 rats were fed a normal diet or a diet containing 8% comfrey root for 12 weeks. The animals were sacrificed one day after the last treatment and the livers were isolated from the control and treated rats for miRNA expression analysis. The miRNA expressions were determined using miRNA microarrays for human, mouse and rat (LC Sciences). Data were normalized using cyclic method and statistically analyzed using Ttest.

Project description:This study examined the expression of pig-specific microRNAs (miRNAs) at gestation day 20 (gd20) of pregnancy in Yorkshire sows. Tissue differences in miRNA expression, and miRNA differences between healthy and arresting embryo attachment sites (i.e., healthy endometrium vs. arresting endometrium; healthy trophoblast vs. arresting trophoblast), were of prime interest. Paired endometrium and trophoblast samples were collected at gestation day 20 from two conceptus attachement sites (1 healthy, 1 arresting) per sow (n=3). Endometrial samples were collected from four non-pregnant sows at mid-estrus.

Project description:MicroRNAs (miRNAs) are small non-coding RNAs with strong biological functions. However, the roles of miRNAs in alcohol addiction are still unclear. In this study, we analyzed miRNA profile of in the nucleus accumbens (NAc) of rats treated with alcohol. The results demonstrated, among the 300 detected miRNAs in NAc, multiple miRNAs were aberrantly expressed after treatment with alcohol. To perform the experiment, 18 male rats (weighing 150-180 g) were divided into two treatment groups: vehicle (500 ul saline, ip bid) or alcohol (1 g/kg, ip bid). Seven days later, the animals were sacrificed and their NAc were isolated for miRNA microarray analysis. The miRNA expressions were determined using miRNA microarrays for rat (LC Sciences). Data were normalized using cyclic method and statistically analyzed using Ttest.

Project description:MicroRNAs (miRNAs) are small noncoding RNAs that play critical roles in regulating post transcriptional gene expression. Gall midges encompass a large group of insects that are of economic importance and also possess fascinating biological traits. The gall midge Mayetiola destructor, commonly known as the Hessian fly, is a model organism for studying gall midge biology and insect M-bM-^@M-^S host plant interactions. In this study, we systematically analyzed miRNAs from the Hessian fly. Deep-sequencing a Hessian fly larval transcriptome led to the identification of 89 miRNA species that are either identical or very similar to known miRNAs from other insects, and 184 novel miRNAs that have not been reported from other species. Microarray analyses revealed the expression of miRNA genes was strictly regulated during Hessian fly larval development and abundance of many miRNA genes were affected by host genotypes. The identification of a large number of miRNAs for the first time from a gall midge provides a foundation for further studies of miRNA functions in gall midge biology and behavior. Two wheat lines M-bM-^@M-^\MollyM-bM-^@M-^] and M-bM-^@M-^\NewtonM-bM-^@M-^] were used in the experiment. Newton is a susceptible winter wheat that contains no Hessian fly R gene, and Molly is a nearly isogenic line of Newton, but contains the R gene H13. Larvae were collected one and three days after egg hatch from susceptible Newton and resistant Molly plants. Total RNA extracted from the collected larvae was used for microarray analysis. Three biological replications were used for each treatment and at each time point.
