ABSTRACT: The effect of transforming growth factor beta receptor 1 (TGFBR1) inhibitor (LY-364947) treatment was compared to untreated embryos. Experimental details and analyzed data are available in Willaert et al. Human Molecular Genetics 2011; doi: 10.1093/hmg/ddr555 Two-condition experiment, LY-364947 (40microM) treatment vs untreated controls. Biological replicates: 3 LY-364947 treatment replicates compared to a pooled sample of 3 untreated control replicates with dye swap.

Project description:A zebrafish model of arterial tortuosity syndrome (ATS) was generated by knocking down the slc2a10/glut10 gene using antisense morpholino oligonucleotides (MO). Control morpholino treated embryos were used as controls. The samples were collected for gene expression profiling at 48 hours post fertilization. Project description:The zebrafish (Danio rerio) is a popular animal model in studies of vertebrate development and organogenesis. Recent research has shown a similarity of approximately 70% between the human and zebrafish genomes and of 84% in human disease-causing genes, specifically. Zebrafish embryos have a number of desirable features, including transparency, a large size, and rapid embryogenesis. Protein phosphorylation is a well-known post-translational modification (PTM), which performs various biological functions. Recent mass spectrometry (MS) developments have enabled the study of global phosphorylation patterns by using MS-based proteomics coupled with TiO2 phosphopeptide enrichment. In the present study, we identified 3,500 non-redundant phosphorylation sites on 2,166 phosphoproteins and 1,564 quantified phosphoproteins in zebrafish embryos.

Effects of egg enrichment with glucocorticoid hormone, antagonist and receptor messenger in the modulation of gene expression in zebrafish (Danio rerio) embryos

Project description:Several studies have shown the presence of large reservoirs of maternally contributed liposoluble hormones in the yolk of mature teleost oocytes, such as steroid, thyroid and retinoid hormones, as found in other oviparous vertebrates. This supports the idea that maternal hormones could play a major role in regulating developmental processes post-fertilization. The aims of this study were: A) to verify whether a cortisol treatment of zebrafish eggs affects the growth rate of the progenies as compared to controls in F1-F4 treated generations (ontogenetic programming). It was to be established whether: 1) this is due to a short-term effect of maternal cortisol, directly producing an initial growth retard that is not compensated later on in lifetime (short-term epigenetic effect); or 2) this is due to a long-term priming of growth rate by maternal cortisol that persists later on in lifetime (long-term epigenetic effect); B) to verify whether the ontogenetic programming is inheritable, being transmitted also to the untreated F4 generation. It was to be established whether the programmed genes are developmental and/or growth genes that are inhibited, or genes encoding hormones of the corticoid stress axis (hypothalamo-hypophyso-interrenal axis) that are amplified, or both gene clusters. Control embryos (treated with the vehicle ethanol only) were compared to cortisol-treated embryos at 5 hpf, 12 hpf and 24 hpf. Four replicates were performed for the 5 hpf samples, three biological replicates were carried out for the 12 hpf samples, and a single experiment was performed for the 24 hpf samples.

Zebrafish embryo response to Diethyl maleate

Project description:We have employed the Zebrafish gene expression microarray (MZH_Zebrafish_16k_v1.0) as a discovery platform to analyze the trancriptome of 108hpf (hours post fertilization) embryos exposed from the 96hpf to 108hpf to 100µM of diethylmaleate (DEM). Four two-color microarray studies for measuring expression levels of zebrafish embryos treated with 100µM of diethylmaleate (DEM) were performed. 8 samples were analyzed in total. Four samples were treated with 0.1% DMSO as a control; four samples were treated with 100 µM of DEM and 0.1% DMSO.

Genome-wide analysis of gene expression and intron retention during deveopment in a U12-type splicing-deficient zebrafish mutant [microarray]

Project description:To determine the global impact of the clbn mutation on gene expression and efficiency of U2- and U12-type splicing, we analyzed the transcriptome of 108hpf wt and clbn mutant larvae by microarrays and RNA sequencing. RNAseq data was used to characterize intron retention of U2-type and U12-type intron on a genome-wide scale to confirm that rnpc3 deficiency specifically impairs U12-type splicing. RNAseq and microarray data were combined to yield high-confidence lists of differentially expressed genes which show that impaired U12-type splicing has a wide-ranging effect on the developing transcriptome. Total RNA was prepared from pools consisting of approx. 20 individually genotyped homozygous wildtype or mutant larvae, respectively. Three biologically independent replicate pools were generated and analyzed for each condition.

Project description:Endothelial TGFβ signaling is one of the primary drivers of atherosclerosis-associated vascular inflammation. Inhibition of endothelial TGFβ signaling in hyperlipidemic mice reduces vessel wall inflammation and vascular permeability and leads to arrest of disease progression and regression of established lesions. We performed scRNAseq method to examine endothelial cell gene expression profile using Apoe and EC specific TGFbR1/2 KO in Apoe background mice.
