Total Gene expression analysis of H3f3b conditional knockout MEFs

ABSTRACT: Total gene expression analysis was performed on CRE induced conditional knockout E12.5 MEFs relative to GFP infected control MEFs. Intent was to analyze the role of H3f3b in overall gene expression. For conditional KO, three lines of H3f3b FL/FL E12.5 MEFs (cKO1, cKO2 and pcKO1) were transduced with Cre retroviruses and compared to their respective lines of MEFs transduced solely with GFP vector (as control). Total RNA was isolated for gene analysis.

Total Gene expression analysis of H3f3b null and WT MEFs

Project description:Total gene expression analysis was performed on constitutive H3f3b KO E12.5 MEFs relative to WT littermates. Intent was to analyze the role of H3f3b in overall gene expression. Constitutive KO mice were obtained by mating H3f3b Fl/Fl mice to Zp3Cre mice. Heterozygous offspring were time mated and embryos were isolated 12.5 days after. MEFs were cultured transduced with a stable pBabe puro vector and total RNA was isolated from H3f3b KO and WT MEFs.

Proteomic analysis of adult CNS from Rhoa cKOs and CTRs mice

Project description:Oligodendrocyte differentiation and subsequent myelination rely on strict regulatory mechanisms and molecules. Here we aimed at understanding the role of the Rho GTPase RhoA during oligodendrocyte differentiation and myelination in vivo. Using a conditional cell-specific ablation of Rhoa (Rhoa fl/fl mice crossed with Cnp-Cre mice) in oligodendrocytes, we show that RhoA controls the timing and progression differentiation and myelination. To identify putative mechanisms underlying the Rhoa cKO phenotype, we performed quantitative label-free LC-MS/MS proteomics on optic nerves from Rhoa cKO (Rhoa fl/fl Cre+) and control mice (Rhoa fl/fl Cre-) at 30 days post-birth (P30). Manual annotation of the differentially abundant proteins showed a large modulation of several proteins clusters associated with actin cytoskeleton, signal transduction and mitochondria.

Single-cell RNA sequencing of RUNX1-RUNX1T1(9a) transformed mouse bone marrow cells

Project description:Single-cell RNA sequencing analysis of RUNX1-RUNX1T1(9a) transformed c-kit positive cells with (Kat2a WT) and without Kat2a (Kat2a NULL). Lineage negative bone marrow cells were collected from Kat2a fl/fl Mx1-Cre-/- and Kat2a fl/fl Mx1-Cre +/- animals after pIpC treatment and transduced with RUNX1-RUNX1T1(9a) expressing retrovirus (reported by GFP expression). Cells were injected into irradiated C57BL6 mice and GFP positive c-Kit positive bone marrow cells collected 2 and 4 months after transplantation. Cells were processed for single-cell RNA sequencing library preparation (10X chromium single cell) and next gene sequencing following 10X genomics v2 protocol.

Cre-ERT mediated antiviral induction

Project description:In this work, we aimed at studying the impact of microRNAs on antiviral responses, using inducible deletion of one or two copies of Dicer1 (in Dicer-floxed x EsrCRE+ MEFs). Unexpectedly, we discovered that Cre-ERT activation by hydroxytamoxifen (OHT) alone, independent of Dicer1 deletion, had a strong impact on antiviral responses. These microarrays were performed on SV40 immortalized Dicer1 fl/fl EsrCRE+ MEFs, Dicer1 fl/wt EsrCRE+ MEFs, 96 h after initial OHT treatment, and SV40 immortalized Dicer1 wt/wt EsrCRE+ MEFs, Dicer1 wt/wt EsrCRE-neg MEFs (Wild Type MEFs), 48 h after initial OHT treatment. These analyses revealed the strong induction of several antiviral genes (Rsad2, Cxcl10...), following Cre-ERT activation.

Effect on gene expression upon deletion of Ada3

Project description:Ada3 (alteration/deficiency in activation) is a transcriptional adaptor that forms a core structural component of multiple HAT complexes. In order to gain insights into physiological roles of Ada3, we made a conditional knockout mouse for Ada3 which was early embryonic lethal. Deletion of Ada3 in MEFs by using Adenovirus-Cre showed changes in global histone acetylation. We performed microarray analysis after deletion of Ada3 in these cells to compare gene expression changes caused due to Ada3 loss Exponentially growing Ada3FL/FL MEFs were infected with control or Cre adenovirus. After 3 days of infection, we collected RNA from these cells to perform microarray analysis. The experiment was done using biological replicates
