Project description:We have used Agilent whole genome arrays (v4) to compare the gene expression changes between 14 days-old Arabidopsis seedlings with or without cytokinin treatments in wild type as well as the following mutant genotypes: gnc gnl (AT5G56860, AT4G26150), gata16 gata17 gata17l (AT5G49300, AT3G16870, AT4G16141), gnc gnl gata16 gata17 gata17l (AT5G56860, AT4G26150, AT5G49300, AT3G16870, AT4G16141) Three independent biological samples were prepared for each genotype. Experiment was performed in two rounds: Col-0_1, gnc gnl, quintuple and Col-0_2, triple. Three replicate measurements of three biological samples were prepared for each genotype.

Project description:We have used Agilent whole genome arrays (v4) to compare the gene expression changes between 10-day-old Arabidopsis wild type seedlings and AtGNLox (AT4G26150), AtGNCox (AT5G56860), AtGATA17ox (AT3G16870), BdGATA6ox (BRADI3G08240) as well as the C-terminal mutation constructs AtGNL_LLM/AAAox and AtGNC_LLM/AAAox. Three independent biological samples were prepared for each genotype. Three replicate measurements of three biological samples were prepared for each genotype (1-3 or A-C). The experiment was performed in two batches; samples with replicate numbers 1-3 and A-C were prepared and hybridzed in the same respective batch.

Project description:Arabidopsis thaliana is not particularly stress tolerant and may lack protective mechanisms required to survive extreme environmental conditions. Thellungiella salsuginea has therefore attracted increasing interest as an alternative plant model species that possesses high tolerance of various abiotic stresses. While the T. salsuginea genome has recently been sequenced, its annotation is still far from complete and, due to the low number of ESTs available, evidence for actual transcriptional activity is lacking for most genes. ESTs were generated from a non-normalized and a normalized library synthesized from RNA pooled from plant samples from different developmental stages and grown under abiotic stress conditions. The ESTs of Thellungiella was sequenced by 454 pyrosequencing method. More than 1 million sequence reads were assembled into 42,810 unigenes, approximately 50% of which could be functionally annotated. From this sequence information, we constructed a 44k Agilent oligonucleotide microarray. A comparison of same-species and cross-species hybridization results showed the superior performance of the newly designed array for Thellungiella samples. In addition, the array was validated in a cold acclimation experiment that used the appropriately adapted MapMan software for analysis and visualization. To examine the quality of the Thellungiella array and to assess whether hybridization results from a dedicated array are superior to cross-species hybridization using the Arabidopsis array from the same manufacturer, we performed reciprocal array hybridizations. In this experiment, RNA from the Yukon accession of Thellungiella and RNA from the Col-0 accession of Arabidopsis were both hybridized on the Agilent Thellungiella and Arabidopsis expression arrays. For both species, RNA was extracted from acclimated and non-acclimated plants from three independent biological replicates.

Project description:Arabidopsis thaliana is a glycophyte with a low salt tolerance, while Eutrema is a halophyte with a very high salt tolerance. To elucidate the transcriptional basis of this difference, we performed hydroponis culture experiments where we grew plants under control conditions (25 mM NaCl) or under salt stress (200 mM NaCl for both species, 500 mM for Eutrema). Salt concentration was increased for the stress treatments by increments of 50 mM per day (25 mM on the first day). Plants were grown at the final NaCl concentration for an additional week, when rosettes were harvested for RNA isolation.Expression patterns were compared between treatments and between species. In total, 15 samples were hybridized. They were derived from three independent biological experiments (replicate_1 to replicate_3). Controlds were grown at 25 mM NaCl, salt stressed plants at either 200 mM NaCl or 500 mM NaCl.

Project description:The Fusarium graminearum is responsible for Fusarium head blight (FHB) disease in wheat which makes unsuitable for end-use quality of wheat. For that reason several studies have been aiming to develop FHB resistant cultivars. In order to clarify possible wheat response mechanism, global gene expression analysis in response to the pathogen was undertaken. The study was conducted using three genotype of wheat, Japanese cultivar Nobeokabouzu-komugi (Highly resistant), cv. Sumai 3 (Resistant) and cv. Gamenya (Susceptible) which florets were inoculated Fusarium graminearum M-bM-^@M-^\H-3M-bM-^@M-^] strain during the flowering stage. For microarray analysis used samples of 3 and 7 days after inoculation (DAI) and Agilent wheat custom array 4x38k. Over 1400 genes were differentially up-regulated in Nobeokabouzu-komugi at 3 DAI followed by Sumai 3 and minimum expression in Gamenya, whereas at 7 DAI in Sumai 3 observed high expression and minimum in Gamenya. Further narrowing down by removing commonly expressed genes in three genotypes and grouping according to the gene function, identified differentially high expression of genes involved in detoxification process such as multidrug resistant rpoteins, UDP-glycosyltransferase and ABC transporters in Nobeokabouzu-komugi at 3 DAI. However in Sumai 3 found many localized defense-related genes such as peroxidase, proteases and genes involved in plant cell wall defense at 7 DAI. Following in silico analysis, revealed those genes were located in different chromosomes. This finding showed the differentiation of molecular response mechanism among the FHB resistant cultivars in response to the pathogen. F. graminearum inoculated (3 and 7 days after inoculation) and water inoculated Mock samples were used for cRNA synthesis and further hybridization with 3 biological replications. Project description:To examine the difference of the bovine cells between PBS and IFNT treatment, gene expression profiles were compared. The expressions of 902 genes were significantly higher in granulocytes with IFNT treament than those PBS treatment, whereas 1810 genes were lower (Fold change<1, P=0.05 or lower). Project description:In order to establish a profile of gene expression of tumours overexpressing PRH we performed agilient microarray analysis on four 4T1 tumour samples engineered to overexpress PRH, and four control tumours with normal PRH expression. cancer, colorectal metastasis to the liver and matched healthy tissues. The tumours had recieved no treatement prior to resection. The expression profiles were compared by one colour microarray analysis between PRH overexpression and control tumours. Genes consistently differentially expressed between the groups were taken forward for further analysis. Preparation of the tumours: 4T1 cells were infected with Adenoviral-PRH or empty Adenovirus at MOI 50 for 24 hrs. Adenoviral constructs described in Kershaw, R.M., et al., PRH/HHex inhibits the migration of breast and prostate epithelial cells through direct transcriptional regulation of Endoglin. Oncogene, 2014. 33(49): p. 5592-600. Cells were washed 4x with PBS, trypsinised, washed and resuspended in Opti-mem (Invitrogen) at 1.25x106 cells/ml and kept on ice for 20-30 min before injection. Aliquots 200 μl / 2.5x105 of the cells were injected into the no. 3 fat pad of 6-8 week old female BALB/C mice. Total RNA was extracted from each tumour using the Qiagen miRNAeasy kit, processed into cRNA using the Agilient low input, one colour labelling kit, hybridised onto the 8 x 66k whole human genome expression microarrays. Data was normalised in R64 and comparison matrices between matched Tumour and Healthy endothelum were constructed. Genes upregualated in all the comparisons were taken forward for further analysis.
