Project description:iPS-OSH was the novel iPS cells generated from our lab, the microarray analysis was used for determining the gene expression profiles of iPS-OSH. iPS-J was provided from Dr. Yamanaka (Riken, APS0001). Microarray analysis was used to compare the difference of gene expression profiles in iPS-OSH, iPS-J, ESC and MEF. The total RNA extracted from iPS-OSH, iPS-J, ESC and MEF was used for the microarray analysis to compare the gene expression profiles.

Project description:Juglone is phytotoxic and has been widely studied for allelopathic effects, but the molecular mode of action of allelochemicals is not well understood.To gain more insight into cellular responses to juglone, we have taken a large-scale analysis of the rice transcriptome during juglone stress. Exposure to juglone triggered changes in the transcript levels for several genes related to cell rescue and defense, with the majority of these genes potentially associated with chemical detoxification pathways, abiotic stress response pathway, cell wall formation and epigenetic mechanism. Project description:To identify the potential Hap5-regulated genes, we treated wild type cells and hap5 mutant cells with rapamycin and their corespondent transcriptional profiles were compared. Total 608 significant genes were identified. Among them, 343 genes are upregulated in hap5 mutant in repsonse to rapamycin while 265 genes are downregulated in comparison with the wild type. Rapamycin induced gene expression in wild type and hap5-null mutant was measured after 4.5 h growth in YPD followed by 0.5 h of incubation in the presence of 0.2 ug/ml rapamycin. Four independent experiments were performed for each strain.

Project description:Arsenic (As) is considered as the most common toxic metalloid, but its molecular mode of action is not well understood. In this study, we demonstrated that As(V) induced intracellular ROS production and Ca2+ accumulation in rice roots. To understand the molecular basis of plant cell responses to As better, we have undertaken a large-scale analysis of the rice transcriptome during As(V) stress. Up-regulated genes were enriched in transcripts involved in abiotic stress, chemical detoxification pathways, secondary metabolic process, transcription regulation and protein degradation while down-regulated genes were enriched in transcripts involved in secondary cell wall biogenesis, cell cycle and oligopeptide transporter. Project description:New potential sources of stem cells for clinical application include bone marrow mesenchymal stem cells (BMMSCs), human embryonic stem cells (hESCs), and induced pluripotent stem cells (iPS). However, each source is not without its own concerns. While research continues in an effort overcome these problems, the generation of mesenchymal progenitors from existing hESC lines may circumvent many of these issues. We report here a comparison of the transcriptome of hESC-derived mesenchymal progenitors (EMPs), its parental hESC line, and 2 donors of adult BMMSCs. A custom-designed oligo-microarray of just over 11,000 highly-expressed genes in stem cells was used to profile the transcriptome of BMMSCs, EMPs, and hESCs.

Project description:The routine study of human malaria liver-stage biology in vitro is hampered by low infection efficiency of human hepatocellular carcinoma (HCC) lines (<0.1%), poor understanding of steady-state HCC biology, and lack of appropriate tools for trace sample analysis. HC-04 is the only HCC that supports complete development of human malaria parasites. We hypothesized that HCCs are in various intermediate stages of the epithelial-mesenchymal transition (EMT) and HC-04s retain epithelial characteristics that permit infection. We developed an novel analytical approach to test this hypothesis viz. the HC-04 response to hepatocyte growth factor (HGF). We used online two-dimensional liquid chromatography tandem mass spectrometry (2D-LC-MS/MS) to quantify protein expression profiles in HC-04 pre-/post-HGF treatment and validated these results by RT-qPCR and microscopy. We successfully increased protein identification efficiency over offline-2D methods by 12-fold using less sample material, allowing robust protein quantification. We observed expected up-regulation and down-regulation of EMT protein markers in response to HGF, but also unexpected cellular responses. HC-04 is thus susceptible to HGF-mediated signaling but to a lesser degree than what we observed for HepG2, a widely used, but poor malaria HCC model. Our analytical approach to understanding the basic biology of HC-04 helps us understand the factors that may influence its utility as a model for malaria liver-stage development. We observed that HC-04 treatment with HGF prior to the addition of Plasmodium falciparum sporozoites did not facilitate cell invasion, arguing for unlinking the effect of HGF on malaria liver stage development from hepatocyte invasion. Finally, our 2D-LC-MS/MS approach and broadly applicable experimental strategy should prove useful in the analysis of various hepatocyte-pathogen interactions, tumor progression and early disease events.

Project description:DU145 prostate cancer cells were treated with 25 ng/ml hepatocyte growth factor (HGF) or vehicle for 2, 8, or 24 hours. HGF stimulates the cMET protein, a tyrosine kinase transmembrane protein. The aim of this study is to determine the role of the HGF/cMET pathway in immature cells of established prostate cancer. HGF stimulation of DU145 prostate cancer cell line led to cell migration in culture, formation of sprouts in Matrigel and inhibition of growth. These biological effects went together with induction of a stem-like phenotype as defined by up-regulation of CD49b, CD49f, CD44 and SOX9, and down-regulation of CD24 on gene-expression arrays and quantitative PCR. The shift towards a stem-like phenotype was reflected by protein modifications on FACS, Western blot, and enhanced rapid adhesion to collagen I. Small molecules SU11274 and PHA665752 were able to inhibit both morphologic and molecular HGF effects. DU145 cells were stimulated for 2, 8 and 24 hours with 25 ng/ml HGF or vehicle. For each time point two arrays analyses were performed. One for cells stimulated with a vehicle and one for the HGF stimulated cells. Six arrays were performed in total in this study.

Project description:We report the high-throughput profiling of HGF treated liver cancer cell (HepG2) for differentiated genes analysis. We generated HGF stimulated and paired control HepG2 cells for 4 days. We find that tumor suppressor genes that are overexpressed and some tumor associated genes were downregulated, therefore reflect cell state and HGF induced anti-tumor potential. This study provides a potential framework for the research of HGF induced critical genes in the application of liver cancer therapy.
