Exon Level Expression Profiling in D54 with or without TIP-1 expression

ABSTRACT: D54 stable cell lines that transfected with control shRNA and TIP-1 shRNA were cultured overnight. Isolated the total RNA of these cell lines to do microarray. Try to get more information about the difference in the mRNA level in these cell lines. We analyzed gene expression from 5 subjects: 2 control D54 (two independent clones) and 3 shRNA TIP-1 D54 cells (3 differenct shRNA to scilence TIP-1 expression) using the Affymetrix Human Exon 1.0 ST platform. Array data was processed by Affymetrix Exon Array Computational Tool. No techinical replicates were performed.

We analyzed gene expression from 6 samples: 2 control MDA-MB-231 (two independent clones) and 4 shRNA TIP-1 MDA-MB-231 cells (2 different shRNAs to silence TIP-1 expression, each shRNA has two independent clones). We used the Affymetrix Human Gene 1.0 ST platform. Array data was processed by the Affymetrix Exon Array Computational Tool. No technical replicates were performed.

Exon Level Expression Profiling: a Novel Unbiased Transcriptome Analysis for Body Fluids

Project description:Transcriptome analysis of partially degraded and fragmented RNA samples from body fluids Global gene expression profiling has shown great promise in high-throughput biomarker discovery for early disease detection in body fluids such as saliva, which is accessible, cost-effective, and non-invasive. However, this goal has not been fully realized because saliva, like many clinical samples, contains partially fragmented and degraded RNAs that are difficult to amplify and detect with prevailing technologies. Here, using nanogram scale salivary RNA as a proof-of-principle example, we describe our progress with a novel poly-A tail independent mRNA amplification strategy combined with the Affymetrix GeneChip Exon arrays. We defined a Salivary Exon Core Transcriptome (SECT) with highly similar expression profiles in healthy individuals verified by quantitative PCR. Informatics analysis of SECT provided important mechanistic insight to their potential origin and function. Finally we demonstrated the diagnostic potential of true exon level expression profiling approach with salivary exon biomarkers that accurately discriminated gender in healthy individuals. We analyzed saliva from 18 healthy subjects (7 males, 11 females) using the Affymetrix Human Exon 1.0 ST platform. Array data was processed by Affymetrix Exon Array Computational Tool. No techinical replicates were performed.

Project description:Neocortical development is spatiotemporally regulated by exogenous factors, but the mechanism regulating timed specificity of neocortical mRNA translation is unknown. We find that active mRNA translation sites (polysomes) contain ribosomal protein subsets that undergo dynamic spatiotemporal rearrangements during mouse neocortical development. Two samples of cortext total RNA each from four embryonic time points were collected.

Microarray Analysis of Retinal Endothelial Tip Cells Identifies CXCR4 as a Mediator of Tip Cell Morphology and Branching

Project description:The development of the vertebrate vascular system is mediated by both genetic patterning of vessels and by angiogenic sprouting in response to hypoxia. Both of these processes depend on the detection of environmental guidance cues by endothelial cells. A specialized subtype of endothelial cell known as the tip cell is believed to be involved in the detection and response to these cues, but the molecular signaling pathways utilized by tip cells to mediate tissue vascularization remain largely uncharacterized. To identify genes critical to tip cell function, we have developed a method to isolate them using laser capture microdissection, permitting comparison of RNA extracted from endothelial tip cells to that of endothelial stalk cells using microarray analysis. Genes enriched in tip cells include ESM-1, Angiopoietin-2, and SLP-76. CXCR4, a receptor for the chemokine SDF-1, was also identified as a tip cell-enriched gene, and we provide evidence for a novel role for this receptor in mediating tip cell morphology and vascular patterning in the neonatal retina.
