Molecular Profiles of Human Breast Cancer and Their Association with Tumor Subtypes and Disease Prognosis (Illumina)

ABSTRACT: This study identified DNA methylation patterns that were associated with tumor subtypes, disease outcome, and distinct metabolome and gene expression patterns. This study performed a large scale DNA methylation (Illumina HumanMethylation450 BeadChip [HumanMethylation450 15017482 v.1.1], N=72), gene expression (Affymetrix Human Gene 1.0 ST Array [HuGene-1_0-st], N=108), and metabolome (Metabolon, Inc. Durham, NC) analysis of fresh-frozen human breast tumors from African-American and European-American patients from the greater Baltimore area, Maryland (US), with survival follow-up.

DNA methylation contributes to natural human variation

Project description:DNA methylation analysis using the Infinium HumanMethylation450 BeadChip platform (Illumina) of 96 Caucasian American, 96 Han Chinese American and 96 African American LCL samples determined differences in terms of differentially methylated sites. Importantly, the observed differences were confirmed in primary blood samples of 10 healthy Caucasian, 10 African American (GSE36064) and 10 Asian individuals. Genes associated to differentially methylated site suggest an influence of DNA methylation on phenotype differences. Interestingly, methylation differences could be partially traced back to genetic polymorphisms.

Project description:Methylation profiling was carried using Methylated DNA immunoprecipitation coupled with CpG island plus promoter array for human tissue samples. The samples, i.e. immunoprecipitate & input after immunoprecipitation were deferentially labelled using Cy5 & Cy3 flourophores. These were subsequently hybridized on the arrays and thereafter washed and scanned. The samples used for this study Hippocampal tissue was scored according to the Watson hippocampal sclerosis grading system- Watson Grade 1 or 4. Control tissue (labelled as Control in disease staging) was obtained from the NICHD Brain and Tissue Bank for Developmental Disorders at the University of Maryland, Baltimore, MD.

Project description:Chronic infection of M. hyorhinis is postulated to be associated with cancer cell migration and invasion. To explore the mechanisms of M. hyorhinis-promoted invasiveness, we performed Affymetrix genechip (HuGene-1_0-st) analysis to examine differential gene expression profiles between non-infected and infected gastric cancer cells. We used microarrays to detail global programme of gene expression and identified distinct classes of upregulated genes after M. hyorhinis infection of gastric cancer cell lines.
