Transcription profiling by array of mouse embyronic stem cells and ESD-EpiSCs

Project description:The comparison of mouse ESCs and ESD-EpiSCs was done using three biological replicates for each cell type. ESC samples (ESR1 p10, p20, ESR1/E p15) and ESD-EpiSC samples (EpiSC-7 p20, EpiSC-5 p22, and EpiSC-7 p25) were used for microarray analysis. Total RNA was extracted using Trizol and labeled and hybridized to Agilent Whole Mouse Genome Oligo 4X44K Microarrays (one-color platform) according to the manufacturers protocols.

Transcription profiling of mouse ES cells and EpiSCs

Project description:The application of human embryonic stem (ES) cells in medicine; and biology has an inherent reliance on understanding the starting; cell population. Human ES cells differ from mouse ES cells and the; specific embryonic origin of both cell types is unclear. Previous; work suggested that mouse ES cells could only be obtained from; the embryo before implantation in the uterus1â5. Here we show; that cell lines can be derived from the epiblast, a tissue of the postimplantation; embryo that generates the embryo proper. These; cells, which we refer to as EpiSCs (post-implantation epiblastderived; ES cells), express transcription factors known to regulate; pluripotency, maintain their genomic integrity, and robustly differentiate; into the major somatic cell types as well as primordial; germ cells. The EpiSC lines are distinct from mouse ES cells in; their epigenetic state and the signals controlling their differentiation. Furthermore, EpiSC and human ES cells share patterns of; gene expression and signalling responses that normally function; in the epiblast. These results show that epiblast cells can be maintained; as stable cell lines and interrogated to understand how; pluripotent cells generate distinct fates during early development. *Note: EpiSCs were previously referred to as post-ES cells Experiment Overall Design: 3 biological replicates of each cell type (EpiSC and mouse ES) were compared.

Developmental equivalence of epiblast stem cells (EpiSCs)

Project description:Epiblast stem cells (EpiSCs) were derived from the epiblast or the ectoderm (epi/ect) of pre-gastrula stage to late-bud stage mouse embryos. To identify if the EpiSCs retain any original stage specific characteristics or which developmental stage of epi/ect they most closely related to, we performed microarray analysis to compare the gene expression profile of multiple EpiSC lines with that of epi/ect of 7 different stages. Eighteen EpiSC lines established from R1-129 embryos of different stages and 1 line (EpiSC9) imported were harvested in triplicate cultured separately for 3 days. The * marks the subline thawed at a different time and harvested but originated from the same embryo. EpiSC9_T is an RNA sample provided by Dr Tesar. ESCs, iPSCs and MEFs were prepared accordingly. For the epiblast samples, in order to avoid the averaging effect by pooling samples, we linearly amplified the RNA starting from a single epiblast or ectoderm.

Metabolic labeling of NMT substrates by photoactivatable/clickable myristate probes X3/X8/X10

Project description:Efficiency of labelling by photoactivatable/clickable myristate probes X3/X8/X10 is compared to the positive control probe YnMyr. Additionally, negative controls for each probe were obtained by treatment with NMT ihibitor IMP-366 (DDD85464). The resulting data indicates efficient labeling of NMT substrates by photoactivatable probes that is NMT-dependent.

Identification of protein-protein interaction mediated by N-myristoylated proteins using photocrosslinkable clickable myristoylation probes X3 and X10

Project description:HeLa cells were treated with myristoylation probes X3 and X10, which incorporate both alkyne and diazirine moieties. Cells were then treated with NMT ihibitor IMP-366 (DDD85464) or DMSO vehicle and UV-irradiated before lysis. The experiment identifies myristoylated proteins through comparison of vehicle and NMT inhibitor treated samples. A number of non-myristoylated proteins were enriched together with myristoylated proteins indicating possible photocrosslinked protein interactors.

Coronary artery disease-associated genotype data in Mediterranean populations

Project description:We wanted to explore the genomic regions 1p13, 1q41, 9p21 and 10q11, which are among the labeled âtop 12 golden lociâ linked to coronary artery disease (CAD) risk, in order to see whether their geographic variation could be explained by demographic effects. To do this, we have genotyped these risk regions in a set of Mediterranean populations. Genomic DNA was extracted from blood cells using a Blood Midi kit (Omega Biotek, USA) according to manufacturer's procedures. DNA samples were genotyped for a combined set of 366 SNPs using an Illumina Custom GoldenGate Panel. SNPs were selected as a representative set of the common variation in the four genomic regions, according to the following criteria: i) average coverage of 1 SNP every 1.5 kb, ii) minor allele frequency (MAF) higher than 0.05 in CEU and TSI HapMap populations, iii) given priority to markers not in linkage disequilibrium (LD) (r2<0.8) in European populations, and iv) prioritizing markers previously associated with CAD. These criteria were applied giving preference to tag SNPs.
