Project description:Trihalomethanes (THM) are a class of disinfection by-products in chlorinated waters linked to deleterious health effects in humans although biological mechanisms are unclear. We aimed to study short-term changes in blood gene expression of adult recreational swimmers associated with physical activity and THM exposure. Adult volunteers (18-50 years, non-smokers, non-asthmatics) swam 40 minutes in an indoor chlorinated pool in Barcelona. Blood samples and THM measurements in exhaled breath were collected before and 5 min/1h after swimming, respectively. Physical activity intensity was calculated as metabolic equivalents (METs). Gene expression in whole blood RNA was evaluated using Illumina HumanHT-12v3 Expression-BeadChip. Linear mixed models, Gene Set Enrichment Analyses-GSEA and mediation analyses were used. The study population comprised 37 before-after pairs, with mean age 31 years (SD: 6.0), 60% female, and average changes before-after swimming of 1.75 METs (SD: 1.36) and 0.23 µg/m3 of exhaled bromoform (SD: 0.23). Among THM, bromoform yielded the strongest effect on gene expression changes. Eighty eight probes were associated with bromoform, 326 probes with MET and 77 probes overlapped. In mutually adjusted models, 15 probes remained significant for MET after False Discovery Rate (FDR). Although not FDR significant, in 23 nominally significant probes (p-value <0.05), fulfilling criteria for exploring mediation, 29.5 to 53.4% of MET effect was mediated by exhaled bromoform. Individual genes in this subset and the GSEA of the mutually adjusted gene lists of bromoform and MET were associated with pathways related to inflammatory/immune response and to several cancers. In this first study evaluating short-term gene expression changes associated with swimming in a chlorinated pool, changes in gene expression were observed in association with physical activity with part of this effect mediated through bromoform exposure. Identified genes were correlated with inflammatory, immune response and cancer pathways. These results need replication in larger studies. Expression profile differences were determined between total RNA extracted before and after exposure to trihalomethanes present in swimming pool water for 40 minute from whole blood samples from 33 healthy human individuals.

Project description:Current therapy has turned HIV infection into a chronic condition. Clinically, some patients suffer prematurely from ailments associated with advanced age; however, the relationship between HIV and aging is unclear. Here we have collected a large cohort of HAART treated HIV+ subjects with both recent and chronic infection and recapitulated the shared phenotype of HIV and age. To further understand this signal, we applied validated models of DNA methylation-based biological age to establish a clear link between HIV infection and molecular age advancement. We then show this result to be robust to HIV duration, cellular composition, and general methylome disorder. Finally we show a pattern of hypomethylation in HIV+ individuals at the HLA locus. Together these results lead to a much-needed better understanding of the epigenetic consequences and gerontological aspects of chronic HIV infection. To determine whether HIV is associated with signs of aberrant biological aging, samples of whole blood were collected from HIV-infected, HAART-treated but otherwise healthy non-Hispanic white males (no hepatitis C co-infection, no diabetes, and strict adherence to therapy) and healthy non-Hispanic white male controls. DNA was extracted from whole blood and genome-wide methylation profiles of each sample were determined using the Illumina Infinium HumanMethylation450 BeadChip array. As a validation, a second cohort of subjects was profiled by flow-sorting cells and measuring methylation in pure-cell populations. Data were normalized and controlled for quality using standard techniques. Please note that the following samples were excluded from the data processing by quality control steps; METI-6 METI-7 352_CD4 381_CD4 however, their raw data was provided so that the full pipeline could be reproduced.

Project description:Safety is the principle consideration with any clinical program, for which hESC and their derived products hold specific challenges. Differentiated cell products derived from hESC must be free from pluripotent cells as these could potentially form teratomas. One relevant clinical program is transplantation of retinal pigment epithelial cells (RPE) derived from hESC. This has potential for halting visual decline in conditions where the RPE layer is damaged such as age-related macular degeneration (AMD). In this study we show that whole genome gene expression analysis of SHEF1.3 starting material and the P0 pigmented RPE foci shows that the two cell types are distinct.

Healthy adults (older >65, younger 21-30 years) were recruited at seasonal Influenza Vaccination clinics organized by Yale University Health Services during October to December of 2010 M-bM-^@M-^S 2011 and 2011-2012 seasons. With informed consent, healthy individuals were recruited as per a protocol approved by Human Investigations Committee of the Yale University School of Medicine. Each subject was evaluated by a screening questionnaire determining self-reported demographic information, height, weight, medications and comorbid conditions. Participants with acute illness two weeks prior to vaccination were excluded from study. Blood samples were collected into BD Vacutainer Sodium Heparin tube at four different time points, once prior to administration of vaccine and three time points after vaccination on days 2/4, 7 and 28. Peripheral Blood Mononuclear Cells (PBMC) were isolated from heparinized blood using Histopaque 1077 in gradient centrifugation. About 1.0x10^7 freshly isolated PBMC were lysed in Triso and immediately stored in -800C. Total RNA in aqueous phase of Trisol - Chloroform was isolated in an automated QiaCube instrument using miRNeasy according to manufacturerM-bM-^@M-^Ys instructions. Integrity of RNA samples were assessed by Agilent 2100 BioAnalyser Samples were processed for cRNA generation using Illumina TotalPrep cRNA Amplification Kit and subsequently hybridized to Human HT12-V4.0 BeadChip at Yale Center for Genomic Analysis (YGCA).
