Project description:Ubiquitin specifc protease (USP) 2 modulates various cellular responces including carcinogenesis, spermatogenesis, and glucose metabolism. So far, we established USP2 knockdown HL-60 cells to explore roles of USP2 in macrophages. In this experiment, we investigated whether USP2 knockdown HL-60 cells more prominently modulate function of adipocytes compared with control cells. USP2 knock down(KD) HL-60 cells and mock vector-transfected mock control cells were differentiated into macrophage-like cells in the presence of 30nM of phorbol 12-myristate 13-acetate for 5 days. Subseqently, supernatants of the USP2 KD cells and control cells were added to differentiated 3T3-L1 cells for 3 and 6 hrs. Total RNA was isolated from the supernatant-treated 3T3-L1 cells, and subjected to microarray analysis. Duplicate samples were prepared for each cell and time point.

Project description:A hive product propolis has been used for folk medicine for more than 4, 000 years. So far, several line of studies demonstrated that propolis improved glucose metabolism in obese models. In this study, we inverstigated whether propolis modulates stromal cells of mesenteric adipose tissue of ob/ob mice. Male ob/ob mice were inhjected with Brazilian propolis ethanol extract (100mg/kg ip, twice a week) or vehicle for 12 weeks. Subsequently, vasucular stromal fraction was prepared from mesenteric adipose tissue. Total cellular RNA extracted from the fraction was used for microarray analysis. Project description:To evaluate gene expression profiles in intestinal epithelial cells (IEC) after OSM stimulation, we have employed whole genome microarray expression profiling as a discovery platform to identify relevant genes which are potentially of interest to reveal the role of OSM in intestinal inflammation. The most strongly up-regulated genes were SERPINS, which belong to the family of serin peptidase inhibitors with antiprotease activities, most of them serine and cysteine proteases. SERPINB4, SERPINB3 and SERPINA3 were the genes with the strongest up-regulation, also verified in qPCR. OSM-induced SERPIN up-regulation may contribute to anti-apoptotic and proliferative effects of OSM in IEC. HCT116 cells were starved overnight with medium containing 1% FCS after reaching 70% confluency. On the next day, cells were stimulated in quadruplicates with 100 ng/mL OSM or left unstimulated. RNA was isolated 6 hours after stimulation and RNA concentration and purity was measured.

Project description:Chromatin architectural protein NSBP1/HMGN5 belongs to the family of HMGN proteins which specifically interact with nucleosomes via Nucleosome Binding Domain, unfold chromatin and affect transcription. Mouse NSBP1 is a new and uncharacterized member of HMGN protein family. NSBP1 is a nuclear protein which is localized to euchromatin, binds to linker histone H1 and unfolds chromatin. We analyzed the effect of altered expression levels of mouse NSBP1 protein on global gene expression profile in AtT20 pituitary cells. We found that NSBP1 modulates the fidelity of cellular transcription in the nucleosome binding-dependent manner. Experiment Overall Design: Stable clones overexpressing wild type mouse NSBP1 protein or mutated NSBP1SE protein which does not bind to nucleosomes were generated by retroviral infection of AtT20 cells. siRNA treatment was applied to down regulate NSBP1 in the cells. Total RNA was collected from biological triplicates and analyzed by Affymetrix expression arrays.

Project description:To investigate the role of autophagy on cytotoxic CD8 T cells, we developed a new mouse that expresses an Atg5 gene with loxP sites up- and downstream of the exon 3, Cre-recombinase, T cell receptor specific for the OVA peptide SIINFEKL and the congenic marker Thy1.1. These cells were adoptively transferred into wild type mice followed by influenza-OVA infection and induction of Atg5 knockout at day 5 after infection. Tracking the kinetic of the cells show, that the Atg5 knockout cells do not expand as much as the control cells and they experience complete contraction within few days. No memory population is established. To investigate differences in Atg5 knockout cells versus control cells we sorted the donor cells at the peak of immune response and investigated their gene expression profile via microarray analysis. 10.000 naive CD8 T cells were isolated from the spleens of transgenic mice (untreated) and were adoptively transferred into naive wild type mice. On the next day these mice got intranasally infected with 15 plaque forming units of Influenza strain A/PR8-OVA. At day 5 to 8, Atg5 knockout was induced by intraperitoneal tamoxifen administration. At day 7 and 8, donor cells were sorted from spleens, RNA was isolated and investigated via microarray. Three groups of transgenic cells were compared in two independent experiments: Atg5 knockout cells were compared to two groups of control cells: 1. heterozygously Atg5 loxP expressing cells and 2. homozygously Atg5 loxP expressing cell that lacked the expression of Cre-recombinase.

Project description:Previous studies reported that mice living in an enriched environment (EE) showed reduced growth of melanoma, colon and breast tumors. Our study extended the potential anti-tumor effect of EE exposure to pancreatic cancer, and firstly provided evidence demonstrating that EE exposure significantly inhibits tumor growth in a syngeneic murine model of pancreatic cancer. To further investigate the mechanisms underlying the EE-induced pancreatic tumor inhibition, we analyzed the gene expression changes in pancreatic tumor xenograft using an integrative transcriptomic and proteomic approach. Our results found that EE largely decreased the expression of genes associated with mitochondrial function at transcriptional level in pancreatic tumor, suggesting mitochondrial dysfunction in tumor cells may play a critical role in EE-induced anti-tumor phenotype. Three-week-old C57BL/6 mice were randomized to live in either enriched environment or standard environment conditions. Mice from both groups were given subcutaneous injection of Panc02 murine pancreatic cancer cells (6 M-CM-^W 105 cells per mouse) and lived in their respective homes for 5 additional weeks. Pooled RNA samples extracted from Panc02 tumors (6 mice for each group) were then subjected to Agilent-014868 Whole Mouse Genome 4M-bM-^XM-^S44k Microarray analyses.

Project description:Dietary immunostimulants are considered as an effective tool for enhancing the immune status of cultured organisms and improving their general welfare. Immunostimulants are chemical substances which activate transiently elements of the immune response and may potentially render animals more resistant to infectious diseases. They also reduce the risk of disease outbreaks, if administrated prior to situations known to result in stress and impaired general performance (e.g. handling, change of temperature and environment, weaning to inert diets) or prior to expected increase in exposure to pathogenic microorganisms and parasites. In this study, we have evaluated the effect of dietary LPS derived from Pantoea agglomerans (LPSp, SOMACY SL100, MACROPHI Inc., Japan) in Anguilla anguilla elvers considering the general condition, growth and immune status of the animals. Elvers (1.7 ± 0.2 g) obtained from local fishermen (Delta del Ebro, Spain) were fed at different doses of c (0, 20 and 40 μg LPSp kg BW-1 day-1) for a period of 70 days (4 replicates per dietary group). LPSp was added to the diet (52% protein, 24% fat, 9% ash) by top coating the pellets with the lyophilized powder of LPSp dissolved in 2% fish oil (diets manufactured by ALLERQUA, Denmark). The trial was conducted in 100 L tanks (40 L functional volume) connected to a recirculation unit (IRTAmar®) and water quality was as follows: temperature, 21 ± 0.5 ºC; pH, 7.5 ± 0.1; photoperiod, 12 L:12 D and oxygen at saturation levels. At the end of the trial, fish were measured for growth (BW), size dispersion, histological organization of the intestinal mucosa and the transcriptomic responses of the spleen were evaluated by means of a 60K (15000 gene signatures) custom oligonucleotide microarray (Agilent Technologies Inc.). No significant differences in BW nor survival were observed among groups regardless of the dose of LPSp (BW: 3.9 ± 0.3 g, survival: 98-99%). Micorarray analysis (LIMMA F<0.05; adj. p value < 0.005) resulted in 81 significantly up-regulated genes and only 3 down-regulated genes, in the highest LPSp dose. The lowest dose of LPSp up-regulated 26 genes and down-regulated 50. Both doses resulted in regulation of immune related genes, such as, sensors for detection of viral and bacterial products, innate antiviral response genes, cytokines, adipocytokines, and their regulatory nuclear factors. The pathway enrichment analysis (FatiGO; p < 0.005) of up-regulated genes (40 μg LPSp kg BW-1 day-1) indicated among the most significantly regulated KEGG pathways: cytokine-cytokine receptor interaction, Jak-STAT signalling, natural killer cell mediated cytotoxicity, Toll-like, RIG-I-like and NOD-like receptor signalling and Wnt, Notch and mTOR signalling. In conclusion, LPSp diet highly regulates spleen transcription levels, mainly enhancing the immune response capacity of the immunostimulated elvers. Project description:To comprehend the profile of rice gene expression at reproductive stage under high temperature, Agilent 4x44k rice oligo microarray experiments were carried out using rice panicle of developmental stage 7-9 at 0min, 10min, 20min, 60min, and 2hr after the treatment of 40 degree centigrade, and the significantly expressed genes mainly involved in transcriptional regulation, transport, cellular homeostasis, and stress response were identified. Among them, the predominant transcription factor gene families were Hsf, NAC, AP2/ERF, WRKY, MYB, and C2H2. KMC analysis discovered the time-dependent gene expression pattern under heat. The results of motif co-occurrence on the promoters of genes from an early up-regulated cluster showed the important roles of GCC box, HSE, ABRE, and CE3, and unraveled the possible cross-talk mechanism during heating. The response model central to ROS combined with transcriptome data indicated the great importance to maintain ROS balance in heat response in rice panicle and the wide existing of cross-talks. Heat shock induced gene expression in rice panicle of late developmental stage was measured at 0min, 10min, 20min, 60min, and 2hr after the treatment of 40 degree centigrade in plant growth chamber. Two independent replicate experiments were performed at each time point.
