Project description:Purpose: Liver-specific MPC-knockout (Mpc1-/-, LivKO) mice develop less liver tumors than wild-type (Mpc1+/+) mice when given a DEN/CCl4 hepatocarcinogenesis protocol. The goals of this study are to compare transcriptome changes (RNA-seq) between liver tumor and normal-adjacent tissue in WT and Mpc1-/- mice. Methods: Total RNA was collected from tumor and paired normal-adjacent liver samples using the Qiagen miRNeasy kit. RNA from four samples each of wild-type tumor (WT-Tumor), paired wild-type normal-adjacent (WT normal adjacent), Mpc1-/- (MPC LivKO) tumor (MPC LivKO-Tumor), and paired MPC LivKO normal-adjacent (MPC LivKO normal adjacent) tissue was isolated. Each tumor and its paired normal-adjacent tissue were analyzed in a paired manner. Library preparation and sequencing were performed using the Illumina mRNA-Seq workflow. For data normalization, the raw number of reads for each transcript was converted to Fragments Per Kilobase of transcript per Million mapped reads (FPKM). FPKM values were log transformed, and unsupervised clustering was performed on samples based on normalized expression of genes with variation in Euclidean distance among samples of at least 2.5 standard deviations using Cluster 3 software. Results: Using an optimized data analysis workflow, we mapped about 50 million sequence reads per sample to the mouse genome (buildmm10) and identified 15,777 transcripts in the liver tissue samples of WT an Mpc1-/- (MPC LivKO) with Illumina workflow. FPKM values were log transformed, and unsupervised clustering was performed using Cluster 3 software. Unsupervised clustering analysis identified six gene expression groups: (1) increased gene expression in both WT and LivKO tumors, (2) increased gene expression in WT tumors, (3) increased gene expression in MPC LivKO tumors, (4) decreased gene expression down in both WT and LivKO tumors, (5) decreased gene expression in WT tumors, and (6) decreased gene expression in MPC LivKO tumors. Conclusions: Our study is the first on Mpc1-/- liver tumors. The HCC markers Alpha-fetoprotein (Afp) and Glypican-3 (Gpc3) were in the cluster of genes upregulated in both WT and MPC LivKO tumors. In the cluster of 14 genes up-regulated in only WT tumors were two GSTs: Gsta1 and Gstp2. In the cluster of 108 genes down-regulated in only MPC LivKO tumors were three GSTs: Gsta2, Gsta3, and Mgst1. That same cluster contained Gpx1, glutathione peroxidase (Gpx1). Thus, we concluded WT tumors increased but MPC LivKO tumors decreased expression of glutathione metabolizing genes.

We have previously reported that PHx promotes hepatocarcinogenesis in the Mdr2-knockout (Mdr2-KO) mouse, a model for inflammation-mediated HCC. Now, we explored the molecular mechanisms underlying the tumor-promoting effect of PHx in these mice. Methods. Using microarrays-based techniques, we compared genomic and transcriptomic profiles of HCC tumors developing in the Mdr2-KO mice either spontaneously or following PHx. Results. PHx accelerated HCC development in these mice by four months. PHx-induced tumors had only amplifications affecting multiple chromosomes and locating mainly near the acrocentric centromeres of murine chromosomes. Four different chromosomal regions were amplified each in at least three tumors. All tumors of untreated mice had chromosomal aberrations, including both deletions and amplifications. Comparison of gene expression profiles revealed a significantly enriched expression of oncogenes, chromosomal instability markers and E2F1 targets in the post-PHx compared to spontaneous tumors. Both tumor groups shared the same frequent amplification at chromosome 18. Here, we demonstrated that one of the regulatory genes encoded by this amplified region, Crem, was over-expressed in the nuclei of murine and human HCC cells in vivo, and that it stimulated proliferation of human HCC cells in vitro. Conclusions: PHx of a chronically inflamed liver directed tumor development to a discrete pathway characterized by amplification of specific chromosomal regions and expression of specific tumor-promoting genes. Crem is a new candidate HCC oncogene frequently amplified in this model and frequently over-expressed in human HCC. To explore the mechanisms of the accelerated HCC development by PHx, we compared liver tumors and their matched non-tumor liver tissues between 9-month-old hepatectomized and 13-14-month-old untreated Mdr2-KO mice.

Project description:Chromosomal instability is one of the hallmarks of tumors, which can result in the gain or loss of specific genomic regions or even entire chromosomes. These copy number aberrations (CNAs) play an important role in carcinogenesis and malignant progression through CNA-induced gene expression alterations and, subsequently, key cancer-specific processes. In the current study, we applied aCGH analysis to screen out CNAs with potential prognostic value in lung SCC patients. Depending on their survival time, 100 patients with primary SCC were separated into high- or low-risk groups of prognosis, and copy number aberration (CNA) were analyzed by array-comparative genomic hybridization (array-CGH).

Project description:Previous studies have reported that metastatic tumor cells acquire genomic aberrations compared to those present in the primary due to an unstable genome. However, it is not clear if all malignancies follow a similar pattern. Neuroblastoma is the most common extra-cranial solid tumor of childhood. To examine how the neuroblastoma genome changes during tumor progression, we investigated chromosomal structural alterations across three tumors from a patient with hisg-risk neuroblastoma. The tumors included the primary tumor, one metastatis collected at diagnosis before any treatment, and a second metastatis collected during post mortem investigation. The recapitulated chromosomal structural alterations demonstrated that all three tumors had extensive chromosomal alterations involving virtually every chromosome. All tumors were aneuploid and shared many chromosomal alterations often seen in neuroblastoma. Despite some tumor to tumor structural variability, approximately 81-91% of the altered regions were shared among the three tumor genomes with primary tumor and pre-treamment metastatis being the most similar.
