Verticillin A is a selective HMTase inhibitor that inhibit H3K9 methylation to overcome chemoresistance of human colon carcinoma

ABSTRACT: We have determined that verticillin A is a histone methyltransfease inhibitor that selectively inhibits human SUV39H1, SUV39H2, G9a and GLP to inhibit H3K9 methylation in human colon cancer cells. The objective here is to identify verticillin A target genes in human colon cancer cells. 5-FU-resistant human colon carcinoma cell lines LS411N-5FU-R was established from the metastatic human colon carcinoma cell line LS411N. LS411N-5FU-R cells were cultured in the absence or presence of verticillin A (50 nM) for 3 days and used for RNA lsolation. DNA microarray analysis was done in replicates in the Georgia Regents University Cancer Center Genomic Core Facility.

Project description:Metastatic human colon carcinoma cell lines LS411N and SW620 were cultured in the presence of increased concentration of 5-FU. The selected stable cell lines (LS411N-5FU-R and SW620-5FU-R) are CD133+ that are resistant to 5-FU. However, FACS-sorted CD133+ cells from LS411N and SW620 are not resistant to 5-FU, suggesting that only a subset of CD133+ cells are 5-FU-resistant colon cancer stem cells. A global gene expression profiling was performed to identify differentiated expressed genes between LS411N-CD133+ cells and LS411N-5FU-R, and between SW620-CD133+ and SW620-5FU-R cells. These differentially expressed genes are potentially responsible for the colon cancer stem cell phenotypes and chemoresistance.

Tumor cells were treated with F5446 for 48h and used for RNA isolation. The treated cells were compared to untreated control cells. The objective is to identify genes that are regulated by H3K9me3 in the metastatic human colon carcinoma cells.

(2-Benzimidazolyl)acetonitrile derivative for the highly selective la-beling 5-formyluracil and its application in genome-wide mapping in tissues

Project description:Natural chemical modifications to 5-formyluracil (5fU) has been identified as an important oxidative nucleobase modification, is present in the genomes of many cell types. However, its distribution in genome is poorly understood. Herein, we present a selec-tive labeling and pull-down strategy termed fU-Seq for genome-wide 5fU profiling in mouse hippocampus and human thyroid carcinoma tissues. The mainly essence is using an azido modified (2-benzimidazolyl)acetonitrile derivative that selectively labels 5fU. Surprisingly, 5fU is highly enriched at intergenic and intron, and 5fU-rich regions are positively correlated with H3K27me3 and negatively correlated with H3K27ac, indicating that 5fU is associated with transcription. Collectively, the sequencing of 5fU allow comprehensive analysis of 5fU in genome and provide effective technology for mapping and paves the way for addressing biological and chemical questions regarding this nucleobase modification and for revealing its potential roles in epigenetics.

Project description:Purpose: The goals of this study are to investigate how the transcriptome of colon cancer cells responds to genotoxic 5FU treatments utilizing single cell RNA-seq (scRNA-seq) technology. Methods: The collection of the single cell transcriptomes obtained from three colon cancer cell lines, RKO (CRL-2577), HCT116 (CCL-247) and SW480 (CCL-228), was generated by Drop-seq method followed by sequencing through Illumina HiSeq-4000 High-Output system. Results: A total of 10 datasets was generated for further analysis.

Intratumoral magnetic hyperthermia in combination with 5-fluorouracil induces thrombogenic collagen fibers, cellular stress, and immune responses in heterotopic human colon cancer in mice

Project description:In this study we looked for the main protein pathway regulators which were responsible for the therapeutic impact on colon cancers when combining magnetic hyperthermia with the chemo-therapeutic agent 5-fluorouracil (5FU). In this context, chitosan-coated magnetic nanoparticles (MNP) functionalized with 5FU were intratumorally injected into subcutaneous human colon cancer xenografts (HT-29) in mice and exposed to an alternating magnetic field. A decreased tu-mor growth was found particularly for the combined thermo-chemotherapy vs. the correspond-ing monotherapies. By using computational analysis of the tumor proteome, we found upregu-lated functional pathway categories termed “cellular stress and injury”, “intracellular second messenger and nuclear receptor signaling”, “immune responses”, and “growth proliferation and development”. We predict TGF-beta, and other mediators, as important upstream regulators. In conclusion our findings show that the combined thermo-chemotherapy induces thrombogenic collagen fibers which are able to impair tumor nutrient supply. Further on, we associate several responses to the recognition of damage associated molecular patterns (DAMPs) by phagocytic cells, which immigrate into the tumor area. The activation of some pathways associated with cell survival implies the necessity to conduct multiple therapy sessions in connection with a corre-sponding monitoring, which could possibly be conducted on the base of the identified protein regulators.

Genomewide analysis of the human p53 transcriptional network unveils a lncRNA tumor suppressor signature (expression)

Project description:We report the application of high-throughput sequencing to performed the p53 regulated trancriptome in HCT116 colon cancer cells treated with the DNA damage 5FU. To study the direct targets of p53 we performed ChIP-seq to deterrmined the p53 biding sites and associated with the expression levels. With this study we identified the new genomic regions regulated by p53 and with special attention in those regions that are significally expressed by DNA damage and and are non- coding. HCT116 p53 wt cell transfected with the ASO-SC, ASO lncRNA-1 and ASO unassigned-1 for depletion of this new lncRNAs and treated with the DNA damage drug 5FU for 12h were analyzed in the affimetrix platform HTA2.
