Microarray data from CREB inhibited and control mesothelioma cells

ABSTRACT: Cyclic AMP response element binding protein (CREB) is known to play important roles in growth and drug resistance of various cancers. Here we show roles of inhibition of CREB1 on gene expression profile of malignant mesothelioma (MM) cells (Hmeso and H2373/PPMMill). Stably transfected HMESO or H2373/PPMMill cells with either shControl or shCREB1 plasmids were used. Microarrays were performed on samples from 2 independent experiments. Each sample was analyzed on a separate array (2 independent biological replicates).

Transcription profiling of fetal lung from wild type and CREB knock-out mice

Project description:The cAMP response element binding protein (Creb) is a member of a leucine zipper transcription factor family that regulates gene expression primarily in response to the intracellular cAMP signalling pathway. Previous studies have shown Creb1-null mice suffer respiratory failure with lung atelectasis and a large reduction in Sftpd mRNA. Using a new line of Creb1-null mice we have further investigated Creb function in the developing mouse lung, focussing on differentiation of the airway epithelium. The lungs of Creb1-null fetal mice showed normal respiratory development until E17.5 when proximal and distal airways fail to inflate. Subsequent ultrastructural analysis of the lungs of E17.5 Creb1-null fetal mice revealed a defect in AEC differentiation with a reduction in proportions of type-II AECs and in particular, a very large reduction in type-I AECs. Furthermore, immunostaining for the proximal epithelial cell markers Scgb1a1 (also known as CC10) (Clara cells), Foxj1 (Ciliated cells), and CGRP (Neuroendocrine cells) showed delayed or defective proximal epithelial differentiation in Creb1-null fetal lungs. Quantitative real time PCR (qRT-PCR) analysis at E17.5 in Creb1-null fetal lungs showed differential expression of mRNAs for Creb/Atf1 subfamily members, surfactant-associated proteins, type-I AEC markers and proximal epithelial markers. Furthermore, whole-genome microarray analysis at E17.5 in Creb1-null fetal lungs has provided novel genes which will prove useful to further investigate Creb-mediated signalling in lung development. Together these results demonstrate that Creb plays a key role in determining cell lineages and differentiation of the developing lung epithelium.

A comparative transcriptomics approach unveils networks of activity-driven neuronal gene expression

Project description:Primary cultured hippocampal neurons were infected with lentiviral particles bearing constitutively active versions of the transcription factors CREB, SRF, EGR1 and FOS to define the downstream genetic program associated with each of these paradigmatic transcription factors in neurons. For CREB, we also extracted samples at a shorter infection time to try to dissect the different components of the wider genetic response observed upon expression of a constitutively active version of this transcription factor. In order to further explore the contribution of these transcriptional regulators to activity-driven gene expression, we also treated cultured hippocampal neurons infected with GFP-only expressing lentiviral particles with different drugs (bicuculline, forskokine, and BDNF) and profiled the associated transcriptional response. Finally, in order to further explore the role of CREB in forskolin-mediated gene expression, we also used A-CREB, a dominant negative form of this transcription factor. Specifically, we stimulated neurons with forskolin in the presence or absence of lentiviral particles expressing A-CREB and carried out genome-wide transcriptional profiling.

Integrative analysis identifies targetable CREB1/FoxA1 transcriptional co-regulation as a predictor of prostate cancer recurrence

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this work is comprehensive analysis of target genes co-regulated by CREB1 and FoxA1 in prostate cancer cell models, tissues, and circulating tumor cells (CTCs). Expression of CREB1/FoxA1 target genes corresponds with disease recurrence and aggressive clinical features. Methods: LNCaP cells between passage number 32-34 and abl between 62-64 were used for assay. For RNA-seq, cells are transfected with FoxA1,CREB1 specific or nonspecific siRNA and total RNA is extracted with Qiangen RNeasy Mini kit(cat 74104) and library is generated with TruSeq RNA Sample Preparation Kit v2 from Illumina(cat RS-122-2001). For Chip-seq, LNCaP cells between passage number 32-34 and abl between 62-64 were used for assay. After crosslinking with 1% formaldehyde, ChIP was performed. the ChIP producted was further used to generate library with illumina ChIP-seq kit. Hi-seq 2500 was used for sequencing and the data was analyzed by MACs for peaks. LNCaP cells and LNCaP cells were used as cell model. Library was sequenced using Illumina HISeq 2500.

Identification of lncRNA-NTT regulated genes using small interference RNA knockdown for cDNA microarray

Project description:We used microarrays to detail the global programme of gene expression underlying lncRNA-NTT knockdown We employed small interference RNA (siRNA) and microarray techniques to investigate the effect of NTT silencing on gene expression in HepG2 cells. HepG2 cells were transfected with NTT siRNA (siNTT) or control siRNA (siCon) for 120 h, and then RNA extraction and cDNA synthesis for hybridization on Affymetrix microarrays. We collect siRNA-transfection HepG2 cells and test knockdown efficiency. After comparison of the siCon group then we choose the best three sample for microarray.

Expression data from c-Src inhibited osteoblasts

Project description:The tyrosine kinase c-Src has a crucial role in maintaining osteoblast in a less differentiated status, as already described in the literature. We used microarrays to detail the global programme of gene expression in osteoblasts treated with a well known c-Src inhibitor (PP1). Osteoblast primary cultures were isolated from calvaria of 7 days-old CD1 mice. These cell were starved and treated with vehicle (DMSO) or 2 micromolar PP1 for 24 hours. Then RNA was extracted and hybridizated on Affymetrix microarray.

Previous studies on the transcriptional regulatory targets of CREB1 have focused on protein-coding genes. The non-coding targets regulated by CREB1 in gastric cancer remain to be further studied. Herein, the genome-wide mapping of CREB1 binding in gastric cancer cell AGS was determined by chromatin immunoprecipitation sequencing.

Gene expression profiling of CREB knockdown in Acute Lymphoblastic Leukemia cells

Project description:Gene expression profiling was performed to examine genetic consequences that resulted from shRNA mediate knockdown of CREB in the four ALL cell lines Jurkat, Nalm6, Molt4, and RS4;11 using two CREB shRNAs. Leukemic cells were incubated with lentiviral supernatants for one or two consecutive days after which stably transduced cells were expanded. Transduced cells were pelleted and total RNA was isolated from CREB or scrambled transduced cells. The quality control, RNA labeling, hybridization, and data extraction was profiled on Illumina Human v2 Expression BeadChips, all performed at ServiceXS B.V.

Transcription profiling of mouse 3 wild-type and 3 Crtc1 knockouts reveals the Creb1 coactivator Crtc1 is required for energy balance and fertility

Project description:The adipocyte-derived hormone leptin maintains energy balance by acting on hypothalamic leptin receptors (Leprs) that trigger the signal transducer and activator of transcription 3 (Stat3). Although disruption of Lepr-Stat3 signaling promotes obesity in mice, other features of Lepr function, such as fertility, seem normal, pointing to the involvement of additional regulators. Here we show that the cyclic AMP responsive elementâ??binding protein-1 (Creb1)-regulated transcription coactivator-1 (Crtc1) is required for energy balance and reproductionâ??Crtc1-/- mice are hyperphagic, obese and infertile. Hypothalamic Crtc1 was phosphorylated and inactive in leptin-deficient ob/ob mice; leptin administration increased amounts of dephosphorylated nuclear Crtc1. Dephosphorylated Crtc1 stimulated expression of the Cartpt and Kiss1 genes, which encode hypothalamic neuropeptides that mediate leptinâ??s effects on satiety and fertility. Crtc1 overexpression in hypothalamic cells increased Cartpt and Kiss1 gene expression, whereas Crtc1 depletion decreased it. Indeed, leptin enhanced Crtc1 activity over the Cartpt and Kiss1 promoters in cells overexpressing Lepr and these effects were disrupted by expression of a dominant-negative Creb1 polypeptide. As leptin administration increased recruitment of hypothalamic Crtc1 to Cartpt and Kiss1 promoters, our results indicate that the Creb1-Crtc1 pathway mediates the central effects of hormones and nutrients on energy balance and fertility. Experiment Overall Design: Mice were fasted overnight for 18h and refed for 6h. Hypothalami were obtained from 3 wild-type and 3 Crtc1 knockout mice. Total RNA was isolated from each sample and equal amounts from each sample were pooled for the microarray.
