Analysis of differential miRNA expression profiling in Namalwa cells

ABSTRACT: To analyze the differential miRNA expression profiling in human lymphoma cells (Namalwa cell line) before and after treatment by DNA methylation inhibitor 5-aza-2'-deoxycytidine (Decitabine; 5-aza). Six total samples were analyzed, two groups, and triplicate for each group. The abbreviation of Con represents Namalwa cells without the treatment of 5-aza, and Add represents Namalwa cells after treatment by 5-aza for 3 days.

The effects of herb-partitioned moxibustion on miRNA expression profiling in the colons of CD rats

Project description:Using the highly sensitive miRNA microarray, we screened differentially-expressed miRNAs in colons of normal control (NC) rats, model control (MC) rats and herb-partitioned moxibustion (HPM) rats. We found 40 miRNAs differentially expressed in CD rats’ colons compared with the NC rats, and HPM significantly regulated 26 miRNAs in colon tissues compared with the MC group. Furthermore, the quantitative real-time polymerase chain reaction results showed that down-regulated miR-147 and miR-205 in CD rats’ colons were both significantly up-regulated by HPM, with 2.64- and 3.72-folds increased respectively, indicating that miR-147 and miR-205 are the target genes of HPM in treating CD rats. In the study presented here, four samples from each group were used to screen the differentially-expressed miRNAs in colons of experimental CD rats and the target genes of HPM. Six colons from each group were further used to verify the target genes of HPM. Finally, miR-147 and miR-205 were experimentally validated to be target genes of HPM.

Identification of circulating microRNAs as potential biomarkers for detecting acute ischemic stroke

Project description:In order to determine the serum microRNAs profile from middle-old aged patients with acute ischemic stroke and investigate possible diagnostic value of these differential microRNAs.The blood samples of 117 IS patients and 82 healthy people were collected. Differential miRNAs in serum from IS and control were screened with miRNA microarray analysis, and the expression of selected miRNAs were validated by quantitative reverse-transcriptase polymerase chain reaction assays (qRT-PCR). Results: We discovered 115 differentially expressed miRNAs, among which miR-32-3p, miR-106-5p, miR-532-5p were found be related to IS for the first time. Conclusions: In the present study, we identified the changed expression pattern of miRNAs in IS. Serum miR-32-3p, miR-106-5p, miR-1246 and miR-532-5p may serve as potential diagnostic biomarkers for IS. During the initial screening stage, we divided the serum samples into five groups (10 serum samples were pooled to form a group). Group A1: A denotes thrombotic stroke and 1 denotes hepertension. Group A14: A denotes thrombotic stroke, 1 denotes hepertension and 4 denotes hyperlipidemia. Group B2: B denotes embolic stroke and 2 denotes heart disease. Group B12: B denotes embolic stroke, 1 denotes hepertension and 2 denotes heart disease. Group 0: healthy control group.

Tumor microRNA expression profiling identifies circulating microRNAs for earlier breast cancer detection

Project description:Due to their role in tumorigenesis and remarkable stability in body fluids, microRNAs (miRNAs) are emerging as a promising diagnostic tool. The aim of this study was to identify tumor miRNA signatures for the discrimination of breast cancer and the intrinsic molecular subtypes, and the study in plasma of the status of the most significant ones in order to identify potential circulating biomarkers for breast cancer detection. MiRNA expression profiling of 1919 human miRNAs was conducted in 122 FFPE breast tumors (31 luminal A, 33 luminal B, 27 Her2 and 31 triple negative) and 11 normal breast tissues using LNA based miRNA microarrays. Breast tumors were divided into a training (n=61) and a test set (n=61). Both series comprised a similar number of samples from each molecular subtype. Differential expression analysis was performed and microarray classifiers were developed with samples from the training set and validated in samples from the test set. The most relevant miRNAs were validated by quantitative PCR and analyzed in plasma from 36 pretreated patients, 47 postreated patients and 26 healthy individuals. In addition, further validation in 114 pretreated patients and 116 healthy individuals was performed.

Identification of latent tuberculosis infection-related microRNAs in human U937 macrophages expressing Mycobacterium tuberculosis Hsp16.3

Project description:Latent tuberculosis infection (LTBI) relies on a homeostasis of macrophages and Mycobacterium tuberculosis (Mtb). The small heat shock protein, Mtb Hsp16.3 (also known as latency-associated antigen), plays an important role in Mtb persistence within macrophages. However, the mechanism of LTBI remains elusive. The aim of this study was to delineate LTBI-related miRNA expression in U937 macrophages expressing Mtb Hsp16.3 protein. This study intends to explore the potential function of miRNAs in the interaction of macrophages with Mtb Hsp16.3 and provide insights for investigating the role of macrophage homeostasis in LTBI. U937 macrophages were infected with an integrase-deficient Lentivirus vector to transiently express Mtb Hsp16.3, and green fluorescent protein (GFP) as a control. We used a microRNA (miRNA) microarray chip containing more than 1000 probes to identify the significant differentially expressed miRNAs in the infected U937 cells, and employed real-time quantitative polymerase chain reaction (qRT-PCR) for validation. Furthermore, we confirmed these candidate LTBI-related miRNAs in peripheral blood mononuclear cells from subjects with LTBI and in healthy control individuals. Functional annotation prediction of miRNA target genes and pathway enrichment analyses were used to explore the putative links between these miRNAs and LTBI.

Project description:To investigate the role of TGF-M-NM-21-regulated miRNAs in the progression of colorectal cancer,we performed comprehensive miRMA microarray analysis on RNA derived from typical human colorectal cancer cell lines and TGF-M-NM-21 knock-down human colorectal cancer cell lines. We identified a novel set of TGF-M-NM-21-related miRNAs. Total RNA was isolated from TGF-M-NM-21-knock down colorecatl cancer cell lines and controls.Three-condition experiment: shRNA-TGF-M-NM-21/Lovo cells vs. shRNA-Control/Lovo cells, shRNA-TGF-M-NM-21/SW620 cells vs. shRNA-Control/ SW620 cells, and shRNA-TGF-M-NM-21/HT29 cells vs. shRNA-Control/HT29 cells. Biological replicates: 1 Lovo cells stably transfected with shRNA-TGF-M-NM-21- pSUPER gfp-neo, 1SW620 cells stably transfected with shRNA-TGF-M-NM-21- pSUPER gfp-neo, 1HT29 cells stably transfected with shRNA-TGF-M-NM-21- pSUPER gfp-neo, 1Love cells stably transfected with shRNA-Control- pSUPER gfp-neo, 1SW620 cells stably transfected with shRNA-Control- pSUPER gfp-neo, and 1HT29 cells stably transfected with shRNA-Control- pSUPER gfp-neo, independently grown and harvested.
