Project description:Parkinson's disease (PD) is the one of most widespread neurodegenerative pathologies. Because of the impossibility of studying the endogenous processes that occur in the brain of patients with PD in the presymptomatic stage, the mechanisms that trigger the disease remain unknown. Thus, the identification of the processes that play an important role in the early stages of the disease in these patients is extremely difficult. In this context, we performed a whole-transcriptome analysis of the peripheral blood of untreated patients with stage 1 PD (Hoehn-Yahr scale). We demonstrated a significant change in the levels of transcripts included in the large groups of processes associated with the functioning of the immune system and cellular transport. Moreover, a significant change in the splicing of genes involved in cellular-transport processes was shown in our study.

Project description:Purpose: To gain futher insight into how IFITM2 regulates the neurogenesis ,RNA-seq was used to analyze the genome-wide changes resulting from the cerebral cortices of E13 IFITM2 conditional knock out mice and littermate wild-type. Methods: Total RNA from E13 telencephalic tissue of wild-type(WT) and Ifitm2fl/fl;Nestin-Cre mice was extracted. Specifically, Agilent 2100 Bioanalyze was used to quality controlled and quantified. then, total RNA was converted to cDNA and bound the library. RNA-sequencing analysis was used by the Illumina HiSeq 6000 platform in Annoroad Genomics Approximately one thousand transcripts showed differential expression between the wild-type(WT) and Ifitm2fl/fl;Nestin-Cre mice brain cortex, with a fold change ≥1.5 and p value <0.05. These results reflected IFITM2 plays a role in cortex development. Conclusions: RNA-seq based transcriptome characterization would provide a overall understanding how IFITM2 gene regulated the neurogenesis.

Project description:Purpose: To identify molecular pathways underlying epigenetic reprogramming in early germ cell precursors, we examined global gene expression of wild type primordial germ cells using mRNA sequencing. Methods: Given the limited number of PGCs collected from E9.5 to E13.5 (ranging from 300 to 5000), we used a low-input RNA sequencing method, Smart-Seq. RNA libraries were pooled and sequenced by Illumina Hiseq. Results: We generated >22 million uniquely mapped reads per sample and identified >10 thousand transcripts per genotype (RPKM>0.1). Hierarchical clustering and correlation analysis on gene expression indicates samples were clearly separated according to their genotypes with Spearman correlation coefficient of 0.98/0.99 within biological replicates. Compared with E9.5 PGCs, 479 genes were significantly up-regulated and 248 genes were down-regulated in E11.5 PGCs. When compared with E11.5 PGCs, male E13.5 PGCs had 362 up-regulated, and 239 down-regulated genes, whereas female E13.5 PGCs had 1163 up-regulated and 333 down-regulated genes. Overall, the number of up-regulated genes was greater than that of the down-regulated genes in every comparison, suggesting that gene expression is generally activated during PGC reprogramming. mRNA profiles of primordial germ cells derived from developmental embryos stages (E9.5, E11.5 and E13.5) were generated by deep sequencing, in duplicates (E9.5 and E11.5) or triplicates (E13.5f and E13.5m), using Illumina Hiseq.

Project description:Congenital infection of Trypanosoma cruzi allows transmission of this parasite through generations. Despite the problematic that this entails, little is known about the placenta environment genetic response produced against infection. We performed functional genomics by microarray analysis in C57Bl/6J mice comparing placentas from uninfected animals and from animals infected with two different T. cruzi strains: K98, a clone of the non-lethal myotropic CA-I strain (TcI), and VD (TcVI), isolated from a human case of congenital infection. Analysis of networks by GeneMANIA of differentially expressed genes showed that âSecretory Granuleâ was a pathway down-regulated in both infected groups, whereas âInnate Immune Responseâ and âResponse to Interferon-gammaâ were pathways up-regulated in VD infection but not in K98. Applying another approach, the GSEA algorithm that detects small changes in predetermined gene sets, we found that metabolic processes, transcription and macromolecular transport were down-regulated in infected placentas environment and some pathways related to cascade signaling had opposite regulation: over-represented in VD and down-regulated in K98 group. We also have found a stronger placental tropism by VD strain, by detection of parasite DNA and RNA, suggesting living parasites in that tissue. Our study is the first one to describe in a murine model the genetic response of placental environment to T. cruzi infection and suggests the development of a strong immune response, parasite genotype-dependent, to the detriment of cellular metabolism. Total RNA obtained from isolated placentas from mice with chronic T. cruzi infection (K98 or VD strains) at 18.5 days of gestation compared to uninfected control mice.

Project description:Dendritic cells (DC) are key regulators of immunological responses, immunity and tolerance. Due to their differentiation capacities, they have emerged as a promising tool for therapeutic applications. However, there are poorly understood functional DC-specific markers and cellular mechanisms for in-vitro research and clinical usage. This studyM-bM-^@M-^Ys aim is to evaluate the gene expression profiling of up-regulated or down-regulated by DC maturation and explore their function. The dendritic cells were prepared using GM-CSF and IL-4 (imDC) and subsequently maturated by adding type II collagen as antigen with LPS (mDC) or TNF-alpha(tDC). Also, surface markers, cytokine profiles, and induction of Treg cell were examined in same DC. Then, transcriptional profile was analyzed by using cDNA microarray and gene clustering programs. The selected genes, marker candidates were validated by using quantitative real-time PCR. By supervised selection, we identified 75 signitures , which 63 genes were consistently upregulated in mDC and 12 genes were expressed only in tDC . In addition, we introduced 10 genes overexpressed or equally expressed in both tDC and mDC. These selected genes were clustered into various functional categories according to GO ontology analysis. Hspa1 and Scin as tDC-specific genes, Orm1, Pdlim4, and Enpp2 as mDC-specific genes were found correlation between microarray data and mRNA expression by qRT-PCR. This work may contribute to identifying specific modulating markers for mDC and tDC, which could in the future serve as therapeutic targets in the treatment of cancer and autoimmune diseases. Project description:Synaptic dysfunction may underlie the pathophysiology of Parkinson’s disease (PD): a presently incurable condition characterized by motor and cognitive symptoms. Here we used quantitative proteomics to study the role of PHF8, a chromatin-modifying enzyme found to be mutated in intellectual disability, in regulating the expression of synaptic plasticity-related proteins, amongst which the Parkinson’s disease-associated alpha synuclein (SNCA) and its interactors including CamKIIa, CPLX1, RPH3A, CALB1, CHN1 were prominently featured. Depletion of PHF8 in cortical neurons affected the activity-induced expression of proteins involved in synaptic plasticity, synaptic structure, vesicular release and membrane trafficking, spanning the spectrum of pre-synaptic and post-synaptic transmission. By showing how the depletion of one chromatin-modifying enzyme can affect synaptic function in a concerted manner, we propose the possibility of targeting PHF8 as a potential disease-modifying therapeutic drug target in PD.

Project description:The synaptic protein interaction (synprint) site of the voltage-gated Ca(2+) channel (VGCC) alpha1 subunit can interact with proteins involved in exocytosis, and it is therefore thought to be essential for exocytosis of synaptic vesicles. Here we report that the synprint site can also directly bind the mu subunit of AP-2, an adaptor protein for clathrin-mediated endocytosis, in competition with the synaptotagmin 1 (Syt 1) C2B domain. In brain lysates, the AP-2-synprint interaction occurred over a wide range of Ca(2+) concentrations but was inhibited at high Ca(2+) concentrations, in which Syt 1 interacted with synprint site. At the calyx of Held synapse in rat brainstem slices, direct presynaptic loading of the synprint fragment peptide blocked endocytic, but not exocytic, membrane capacitance changes. We propose that the VGCC synprint site is involved in synaptic vesicle endocytosis, rather than exocytosis, in the nerve terminal, via Ca(2+)-dependent interactions with AP-2 and Syt.
