Transcriptome analysis of medaka germ cells and gonadal somatic cells during the gonadal sex differentiation.

ABSTRACT: Microarray analysis was performed using germ cells and gonadal somatic cells isolated by Fluorescence Activated Cell Sorter (FACS) from XX and XY embryos at st.33 and st.35. Medaka germ cells (olvas-EGFP) and somatic cells (sox9b-DsRed) were isolated by FACS. The microarray experiments were done using three independent biological replicates.

H3K27me3 ChIP-seq experiment in fruitfly testis somatic gonadal cells

Project description:In many metazoans, germ cells are separated from somatic lineages early in development and maintain their identity throughout life. Here we show that a Polycomb group (PcG) component, Enhancer of Zeste [E(z)] H3K27me3-specific methyltransferase, maintains germline identity in Drosophila adult testes. We find excessive early-stage somatic gonadal cells in E(z) mutant testes, which originate from both over-proliferative cyst stem cells and germ cells turning on an early-stage somatic cell marker. Using complementary lineage-tracing experiments in E(z) mutant testes, a portion of excessive early-stage somatic gonadal cells are found to derive from early-stage germ cells, including germline stem cells. Interestingly, knocking down E(z) specifically in somatic cells caused this germline-to-soma change, suggesting a non-cell autonomous role of E(z) to antagonize somatic identity in germ cells. Using fly testis specifically expressing E(z) shmiR RNAi in germ cells by nos promoter driven GAL4>UAS system, ChIPseq with H3K27me3 antibody was performed, where H3K27me3 is only detected in somatic cells.

Transcriptional profiling of laser captured gonadal tissue from the planarian Schmidtea mediterranea

Project description:Female germ cells develop into oocytes, with the capacity for totipotency. In most animals, these remarkable cells are specified during development and cannot be regenerated. By contrast, planarians, known for their regenerative prowess, can regenerate germ cells. To uncover mechanisms required for female germ cell development and regeneration, we generated gonad-specific transcriptomes and identified genes whose expression defines progressive stages of female germ cell development. Strikingly, early female germ cells share molecular signatures with the pluripotent stem cells driving planarian regeneration. We uncovered spatial heterogeneity within somatic ovarian cells and found that a regionally enriched FoxL homolog is required for oocyte differentiation, but not specification, suggestive of functionally distinct somatic compartments. Unexpectedly, a neurotransmitter-biosynthetic enzyme, AADC, is also expressed in somatic gonadal cells, and plays opposing roles in female and male germ cell development. Thus, somatic gonadal cells deploy conserved factors to regulate germ cell development and regeneration in planarians.

PGC methylome analysis revealed large, germline-specific mouse hypomethylated DNA domains with unique genomic and epigenomic features [Agilent 44Kx4 Array Expression]

Project description:With the goal of understanding the epigenetic regulation required for germ cell-specific gene expression, we devised a method of DNA methylation analysis adapted for a small number of developing germ cells. This microarray-based method provides the genome-wide assay of DNA methylation using a sub-nanogram quantity of genomic DNA. Using this technique, we obtained DNA methylation profiles for mouse germ cells in various developmental stages including primordial germ cells (PGC) and for stem cells derived from embryos or germ cells. Cluster analysis of the data revealed that each cell type possesses its own characteristic DNA methylation profile, enabling classification of the cell types. This classification is generally consistent with that based on gene expression profiles except for primordial germ cells, whose genome is globally hypomethylated. Among the differentially methylated sites thus identified, we focused on a group of genomic sequences hypomethylated specifically in germline cells. These hypomethylated sequences tend to be clustered, forming large (10 kb to ~9 Mb) genomic domains. Most of these hypomethylated regions designated here as Large Hypomethylated Domain (LoD) correspond to segmentally duplicated regions that contain gene families showing germ cell-specific expression. These include mouse orthologues of human cancer testis antigen genes. Most LoDs appear to be enriched with H3 lysine 9 dimethylation (H3K9me2), usually regarded as a repressive histone modification. It thus appears t hat such a unique epigenomic state (i.e., DNA hypomethylation with H3K9me2 enrichment) may be a prerequisite for the expression of genes contained in these genomic domains. Unraveling mitochondrial piRNAs in mouse embryonic gonadal cells

Project description:Although mitochondria are widely studied organelles, the recent interest in the role of mitochondrial small non-coding RNAs (sncRNA) is providing new functional perspectives in germ cell development and differentiation. PIWI-interacting RNAs (piRNAs) are single-stranded sncRNAs of 20-35 nt generated from the processing of pre-piRNAs longer molecules to be functionally bound to PIWI proteins. Initially ascribed to germ cells, as protectors against transposons, we now know that they are also expressed in somatic cells. In mammals, germ cells differentiate at early stages of embryonic development in the primitive gonads as primordial germ cells (PGCs), initiating divergent pathways in both sexes, accompanied by somatic cells (SCs) of the ovary or testis. Previously, we identified mitochondrial piRNAs (mito-piRNAs) in mouse germ and somatic cells. However, a comparative analysis of mito-piRNAs between PGCs and SCs, between sexes and during early gonadal development has not been performed. We leverage NGS data obtained from PGCs and SCs purified from early differentiating embryonic ovaries and testis from E11.5 to E13.5. Using bioinformatic tools, here we unravel: the origin (from nuclear or mitochondrial genome), the levels of expression, the potential role of mito-piRNAs, as well as their association with genomic regions encoding other sncRNAs (such as tRNAs and rRNAs) and the mitochondrial regulatory region (D-loop). Finally, our results indicate nucleo-mitochondrial communication at both anterograde and retrograde signaling, mediated by mito-piRNAs.

SLIC-CAGE (Super-Low Input Carrier-CAGE) transcription start site mapping of mouse migratory and gonadal primordial germ cells, postnatal oocytes and early embryo

Project description:We used SLIC-CAGE to map transcription start sites (TSSs) of mouse primordial germ cells from embryonic days 9.5-16.5, postnatal oocytes (P6, P14 and MII), and early 2-cell and 4-cell mouse embryos. We use this TSS data to show that the mouse germline development starts with the somatic promoter code with a prominent switch to the maternal code (W-box dependent) occurring during the follicular oogenesis. We also find that the promoters of gonadal germ cells are characterised by a previously unknown divergence from the somatic transcription initiation. This divergence is distinct from the promoter code used later by the developing oocytes and reveals genome-wide promoter remodelling during early female and male germline development.

Identification of differentially expressed long non-coding RNAs in bladder cancer

Project description:As various data suggest that lncRNAs are important in human cancer, we hypothesized that they play a role in urothelial carcinogenesis. To test this hypothesis we analysed 83 normal and malignant urothelial samples using NCodeM-bM-^DM-" Human Non-coding RNA Microarrays for differentially expressed lncRNAs with potential regulatory functions in urothelial cell cancer (UCC). We identified global changes in lncRNA expression that reflect the disease phenotype. We then performed explorative analysis (siRNA gene knock-down and loss-of-function studies) of selected species and identified those with potential prognostic roles. Quantitative real-time PCR was used to validate the microarray findings. Total RNA was extracted from urothelial samples from 57 patients with UCC (23 low-grade NMI, 14 high-grade NMI and 20 invasive tumours) and from 26 disease free controls.
