Genome-wide analysis of vascular smooth muscle cells treated by etonogestrel (ETO), medroxyprogesterone acetate (M) or progesterone (P)

Project description:Analysis of long-acting progestin-only contraceptive (LAPC)-mediated differential gene expression in vascular smooth muscle cells (VSMCs). We tested the hypothesis that LAPCs influence expression of several common genes associated with differentiation, survival and migration of VMSCs. Results provide important information of several common and unique gene expression profiles in cultured VSMC treated with ETO, M or P. Among ETO and M responsive genes, up- or down-regulated common genes were determined and used further confirmation and in vitro functional analyses. Total RNA (n=3) obtained from cultured aortic VSMCs treated with vehicle only (CON) or ETO or M or P for 6h.

Genome-wide effect of conditioned media supernatant (CMS) derived from human endometrial stromal cells treated by long-acting progestin-only contraceptives (LAPCs) on Human endometrial endothelial cells

Project description:Analysis of differential gene expression in Human endometrial endothelial cells (HEECs) incubated with CMS derived from human endoemtrial stromal cells (HESCs) treated by LAPCs. We tested the hypothesis that paracrine factors sectreted from HESCs treated LAPCs, etonogestrol (ETO) or medorxyprogesterone acetate (M) influence several common genes associated with survival in HEECs. Thefore, whole genome analyses were performed in HEECs treated with HESC derived CMS obtained from vehicle (estrodial (E) as control) or progesterone (P) or ETO or M incubations under hypoxia (HX) and normoxia (NX). Results provide important information of several common and unique gene expression profiles in cultured HEECs treated with HESC CMS from P or ETO or M incubations. Among M and ETO responsive genes, up- or down-regulated survival related common genes were determined and used further confirmation and in vitro functional analyses. Total RNA (n=3) obtained from cultured HEECs incubated 6h with vehicle- or P4- or ETO- or MPA- treated NX or HX conditioned HESC-derived CMS.

The p53 Target Gene Siva Enables Tumorigenesis

Project description:Siva is a p53target gene essential for p53-dependent apoptosis, although it can also promote proliferation through inhibition of p53 in some settings. Thus, the role of Siva in tumorigenesis remains unclear. Surprisingly, we find that Siva loss inhibits non-small cell lung cancer (NSCLC) development, suggesting that Siva facilitates tumorigenesis. Similarly, Siva knockdown in mouse and human NSCLC cell lines decreases proliferation and transformation. To gain an understanding of the molecular basis for the reduced proliferation and transformation resulting from Siva knockdown, we performed gene expression profiling experiments on LSZ4 and LSZ2 cells after Siva knockdown by lentiviral transduction with each of the two previously characterized shRNAs (shSiva1 and shSiva2) and each of two control shRNAs (shLacZ and shGFP). Hierarchical clustering revealed a notable difference in gene expression profiles between Siva knockdown and control samples. Differentially expressed genes were analyzed for enrichment in Gene Ontology (GO) terms using GeneSpring Analysis. We found that the most enriched GO terms included immune regulation – consistent with Siva’s known role in regulating NFкB signaling – as well as cell migration and metabolic processes. RNA from LSZ2 and LSZ4 non small cell lung cancer cells expressing control (shGFP1, shLacz) or Siva (shSiva1, shSiva2) hairpins was used. A total of seven control samples and eight test samples using different cell lines and hairpins were used.

Bladder cancer: analysis of miRNA-mRNA interactions

Project description:Background: MicroRNAs (miRNAs) are small non-coding RNAs that regulate gene expression. Their abilyty to affect multiple gene pathways by targeting to various mRNAs makes them to an interesting class of regulators. The interplay between miRNA and mRNA has been proposed as an important process in cancer development and progression. In this study, we analyzed miRNA -mRNA interactions in bladder urothelial carcinoma. Methodology/Principal Findings: We have developed a new algorithm which is capable of identifying altered miRNA-mRNA regulation between tissues samples without preexisting stratification of groups. Microarray expression profiling of both miRNA and mRNA from the same sample were performed using a collective of 24 urothelial carcinoma and normal bladder tissue samples. Using our approach, normal and tumor tissue samples as well as different stages of tumor progression were successfully stratified. Also, we were able to analyzed individual miRNA-mRNA interactions from each patient, focusing on different miRNA families. Conclusions: Just recently, the need for tools that allow an integrative analysis of microRNA and mRNA expression data has been addressed. With this study, we provide an algorithm that considers the special nature of miRNA induced regulation and shows good specificities and sensitivities when applied to bladder cancer expression data. mRNA and microRNA expression data were analyzed together to identify bladder cancer specific micoRNA-mRNA interaction

Project description:Phthalate plasticizers are being phased out of consumer products because of their endocrine disrupting properties. This has resulted in a need to find safe alternatives that can plasticize polyvinyl chloride (PVC) while being inexpensive and biodegradable. We aim to study the toxicogenomic profile of mono-(2-ethylhexyl) phthalate (MEHP, the active metabolite of bis(2-ethylhexyl) phthalate, DEHP), the commercial plasticizer 1,2-cyclohexane dicarboxylic acid diisononyl ester (DINCH), and three plasticizers in development (1,4 butanediol dibenzoate (BDB), dioctyl succinate (DOS), and dioctyl maleate (DOM)) using the immortalized TM4 Sertoli cell line. Each sample contains four biological replicates except for DOS that contains three. The control is 1.0% DMSO as this was the vehicle used to solubilize the test compounds.
