Project description:To investigate the effect of CodY mutation on the gene expression in Streptococcus suis serotype 2 SC19 strain, we have employed whole genome microarray expression profiling as a discovery platform to identify genes regulated by CodY mutation. DNA microarray analysis was performed using an Agilent custom-designed oligonucleotide microarray. Based upon the whole genome sequence of SC19 , specific 60-mer oligonucleotide probes were designed using eArray (https://earray.chem.agilent.com/earray/), to cover all annotated genes. Probes were printed seven times on microarray slides. Three biological replicates of total RNA from two wild type strains and from two codY mutant strains were amplified and labeled with Cy3-CTP using Low Input Quick Amp Labeling Kit, one-color(Agilent technologies, US), following the manufacturer’s instructions. Labeled cRNA was purified using the RNeasy mini kit (Qiagen). After fragmentation, microarray slides were hybridized with 600 ng Cy3-labeled cRNA. Hybridization was performed at 65 °C for 17 h with rotation at 10 rpm. Microarray slides were washed and scanned by an Agilent Microarray Scanner (G2565BA). Those genes with greater than two-fold change ratios were regarded as differentially expressed genes. codY mutation induced gene expression in Streptococcus suis serotype 2 SC19 was detected in two wild type and two codY mutated strain of Streptococcus suis serotype 2.

Project description:Temperature is an important factor affecting biological organisms. We characterize a Lactococcus lactis (L. lactis) ssp. cremoris MG1363 mutant (CS3527) capable of growing better at a higher temperature than its parent. The transcriptomic analysis also revealed widespread down-regulation of genes encoding membrane transport proteins in the wild-type at 38°C. A fatty acid composition analysis revealed that the mutant has substantially more straight chained saturated and less cyclopropane fatty acids at 30°C and 38°C compared with the wild-type. Project description:RNF31 is atypical E3 ligase, which is highly expressed in human breast cancers. In order to understand the effect of RNF31 depletion effect in breast cancers, we knocked down the expression of RNF31 in MCF-7 cells. We aim to find the significantly changed pathways and cell biology behavior. 100uM RNF31 siRNA was applied to transfect the MCF-7 cells, while 100uM siControl was used as the control. Cells were cultured in DMEM red medium with 10% of FBS. Seventy two hours of post transfection, the total RNA was extracted to perform RNA expression analysis.

Project description:Human adipose stem cells (hASCs) play a crucial role in the fields of regenerative medicine and tissue engineering for different reasons: the abundance of adipose tissue, their easy harvesting, the ability to multipotent differentiation and the fact that they do not trigger allogeneic blood response or secrete cytokines that act as immunosuppressants. The vast majority of protocols use animal origin reagents, with the underlying risk of transmitting infections by non-human pathogens. We have designed a protocol to isolate and maintain the properties of hASCs avoiding xenogeneic reagents. These changes not only preserve hASCs morphology, but also increase cell proliferation and maintain their stem cell marker profile. On the other hand, human serum albumin (HSA), TrypleM-BM-. and human Serum (HS), do not affect hASCs multipotent differentiation ability. The amendments introduced do not trigger modifications in the transcriptional profile of hASCs, alterations in key biochemical pathways or malignization. Thus, we have proven that it is possible to isolate and maintain hASCs avoiding animal reagents and, at the same time, preserving crucial culture parameters during long term culture. Thereby we have revealed a novel and effective tool for the improvement of clinical, cell-based therapies. Gene expression in human adipose stem cells isolated and maintained with human reagents were measured immediately after their isolation, and at passages 1, 3 and 5. Pools from the same 8 healthy donors were used to measure the 4 points of growth.

Project description:We sought to identify changes in placental gene expression that may contribute to the phenotype of NDRG1-deficient embryos, and to define the contribution of hypoxia and fetal sex to these changes. We therefore used high-density oligonucleotide microarrays to interrogate differences in placental gene expression, stratified by fetal sex, Ndrg1 status (WT vs KO) and oxygenation (21% vs 12%). C57Bl6/J mice heterozygous for NDRG1-null allele were bred and separated next day (E0.5), and give ad libitum access to standard chow and water with 12h light:dark cycle. Pregnant dams were sacrificed at E15.5 by cervical dislocation following isoflurane anesthesia. Following sacrifice, embryos and placentas were collected, NDRG1 genotype and sex were determined by PCR of fetal tissue, and RNA was extracted from placental tissue following removal of membranes.

Project description:We have employed whole genome microarray expression profiling as a discovery platform to identify genes with the potential to distinguish Mmp19 regulation of fibroblast phenotype changes in mouse lungs. Pulmonary fibrosis was induced by bleomycin at 0.08 u in 50ul of saline. At 21st day the mice were sacrificed and mouse lung fibroblasts were isolated and cultured in FBM plus additives following Lonza's portocol. RNA was extracted with miRNA mini kit from Qiagen. Gene expression microarray was performed with Agilent. A 834-gene consensus signature was identified that distinguished between Mmp19 knockout mice from wildtype. Some gene expression in the same RNA samples were validtaed by real-time PCR. The established bleomycin induced fibrosis was used in this experiment. At day 21 the fibrosis would be the situation of stable fibrosis. We administrated 0.08u of bleomycin intratracheally into wildtype and Mmp19 knockout mice, sacrificed the mice at 21st day and isolated the lung fibroblasts and culturing. Five independent experiments were performed and 3 for gene expression experiment.

Project description:Thanks to the sequencing of the equine genome in 2009, it is now possible to perform genomic analyses in the horse. Thus, we propose to assess chronic stress by a transcriptomic approach. Two groups of yearlings were maintained in impoverished (n=9) or enriched (n=10) social and sensory conditions. The transcriptomic analysis was performed in blood cells after 12 weeks of experimentation. Results were analyzed with the program TELiS in order to identify the biological pathways differentiating the 2 groups. The analysis showed an up-regulation of the factors CREB, ATF and GATA in impoverished conditions that could sign the distress of those animals since the same molecular pathway has been detected in socio-environmental adversity in humans. This transcriptomic analysis provides a biological signature of yearling welfare that completes the behavioral analyses and help to evaluate disease risk. Gene expression induced by environmental conditions in horse blood was measured after 12 weeks of experimentation. There were 9 samples for the impoverished conditions and 10 samples for the enriched conditions.
