Gene expression data from immunological non-responders and responders to antiretroviral therapy in HIV infected patients

Project description:Among the ART treated patients, 15-20% show discordant response to therapy with lack of increase in CD4+ T cell count despite of undectable viral load, termed as immunological non responders or immunological failures. The mechanisms are not well established In the current study, we have used microarray based differential gene expression profile analysis among these cohorts to elucidate the mechanisms of immunologic non responsiveness to ART A total 21 samples were analyzed in current study. HIV-1 subtype C infected patients showing immunological non responsiveness (Seven biological replicates), subjects responding to therapy (Five biological replicates), therapy naive (Five biological replicates) along with healthy controls (Four biological replicates) were recruited in this study. Expression data of yeast with and without ribosomal protein Rpl12ap or Rpl12bp

Project description:Ribosomal protein Rpl12p is encoded by duplicated genes RPL12A and RPL12B. The gene products have identical primary protein sequence but reportedly cells harboring either Rpl12ap or Rpl12bp exhibit subtle functional differences. We use microarrays to screen for genes which might express differently in the presence of Rpl12ap or Rpl12bp. Total RNAs were extracted from W303 (wild type control), 6EA1 (cells with both RPL12A and RPL12B deletion), and 6EA1 transformed with high copy number plasmids carrying either RPL12A or RPL12B. These samples were hybridized to Affymetric microarrays, and up- or down-regulated genes were identified.

Expression data from plant tissues during incompatible interaction between the rice host and its major pest, the Asian rice gall midge

Project description:During an incompatible or compatible interaction between rice (Oryza sativa) and the Asian rice gall midge (Orseolia oryzae), a lot of genetic reprogamming occurs in the plant host We used microarray to know the changes occuring in the resistant host (indica rice variety RP2068-18-3-5) when challenged by avirulent biotype of gall midge (GMB 1). During this incompatible interaction the resistance in the host is manifested by a hypersenstive response. Using microarray data, we identified distinct classes of up- and down-regulated genes during this process. Tissues from the stem region (feeding site of insect larvae) of the plants that were exposed to gall midge, were taken for RNA extraction and hybridization on Affymetric microarrays. For control, tissues were taken from the corresponding region of plants that were not exposed to gall midge.

RNA extraction and hybridization on Affymetrix microarrays have been done on 2 biological replicates for each line (H1993, H1693 and H1650) after shRNA lentiviral transduction and compared with respective contols using the empty vector pLKO.

Project description:In this work, we have isolated a Hoescht side-population of trophoblasts from first trimester human placentae that cluster separately from more differentiated trophoblast populations, and have a transcriptomic profile indicative of a stem cell population. Hoescht side-population cells were compared in quintuplicate with extravillous trophoblasts and cytotrophoblasts extracted from the same placentae, giving a total of 15 samples.

YB-1 affects response to paclitaxel in TNBCs by modulation of EGR1

Project description:For patients with triple negative breast tumours (TNBCs), lacking receptors for oestrogen, progesterone or HER2 on their cell surface, chemotherapy is the main treatment. The taxanes, paclitaxel (PTX) and docetaxel, have become the most commonly-used chemotherapies for these kinds of breast cancer. Although several targeted therapies are currently undergoing clinical trials for TNBC, because of the heterogeneous nature of TNBCs, it is predicted that these may often be used in combination with chemotherapy. Therefore an understanding of the mechanisms of chemotherapy resistance will continue to be important for the treatment of these patients. Given the pleiotropic nature of YB-1, the aim of this study was to understand whether there were mechanisms in addition to those discussed above, by which YB-1 controls response to PTX in TNBCs. We initially followed up two previously studied mechanisms, mediated by ABCB1/MDR1 and DUSP4. We then proceeded to use genomics to identify novel mechanisms by which YB-1 regulates the response of TNBCs to PTX. This analysis identified and experimentally validated EGR1, encoding the early growth response protein 1 (EGR1) as a previously undiscovered mechanism of YB-1-driven PTX resistance.

Expression data from miRNAs in colorectal cancer tissues with and without liver metastasis

Project description:The purpose of this study is to identify miRNAs involved in the pathology of colorectal cancer (CRC) liver metastasis and investigate their underlying mechanisms. A total of 39 miRNAs were identified to be differentially expressed between 16 primary CRC tissues with liver metastases and 16 CRC tissues without liver metastases from 32 patients by Affymetric miRNA microarrays. 16 coloretcal cancer tissues with liver metastasis and 16 colorectal cancer tissues without liver metastasis were included in this study for RNA extraction and hybridization on Affymetrix microarrays. We sought to identify the differentially expressed miRNAs between colorectal cancer tissues with and without liver metastasis.
