Expression analysis of Arabidopsis thaliana mutant atpme3-1

ABSTRACT: Investigation of the effect of atpme3-1 mutant on whole gene expression level hypocotyls of 96 hours-old plantlets were analyzed for this study A 12plex high density chip was used. Six or 5 biological replicates for each condition. Each replicate was obtained separately from the others and each replicate represents about 300 hypocotyles.

Analysis of the molecular dialogue between gray mold (Botrytis cinerea) and grapevine (Vitis vinifera) reveals a clear shift in defense mechanisms during berry ripening

Project description:Mature grapevine berries at the harvesting stage (MB) are very susceptible to the gray mold fungus Botrytis cinerea while veraison berries (VB) are not. We conducted simultaneous microscopic and transcriptomic analyses of the pathogen and the host to investigate the infectious process developed by B. cinerea on MB versus VB, and the plant defense mechanisms deployed to stop the fungus development. On the pathogen side, our genome-wide transcriptomic data revealed that B. cinerea genes up-regulated during infection of MB are enriched in functional categories related to necrotrophy such as degradation of plant cell wall, proteolysis, membrane transport, reactive oxygen species generation and detoxification. Quantitative-PCR on a set of representative genes related to virulence and microscopic observations further demonstrated that the infection is also initiated on VB but stops at the penetration stage. On the plant side, genome-wide transcriptomic analysis and metabolic data revealed a defense pathways switch during berry ripening. In response to B. cinerea infection, VB activated a burst of reactive oxygen species (ROS), the salicylate (SA)-dependent defense pathway, the synthesis of the resveratrol phytoalexin and cell-wall strengthening. In opposite, infected MB activated the jasmonate (JA)-dependent pathway which does not stop the fungal necrotrophic process. Grapevine berries at veraison (VB) and harvesting stages (MB) were inoculated with Botrytis cinerea B05-10 and samples were taken at 24h and 48h post-inoculation. An additional uninfected control sample taken at 0h post-inoculation was included in the experimental design. 3 replicates per sample were performed. The total-RNA samples were labeled and used for hybridization on NimbleGen 12plex Vitis vinifera gene expression array.

Sex Bias in CNS Autoimmune Disease Mediated by Androgen Control of Autoimmune Regulator

Project description:Male gender is protective against multiple sclerosis and other T cell-mediated autoimmune diseases. This protection may be due, in part, to higher androgen levels in males. Androgen binds to the androgen receptor (AR) to regulate gene expression, but how androgen protects against autoimmunity is not well-understood. Autoimmune Regulator (Aire) prevents autoimmunity by promoting self-antigen expression in medullary thymic epithelial cells, such that developing T cells that recognize these self-antigens within the thymus undergo clonal deletion. Here, we show that androgen upregulates Aire-mediated thymic tolerance to protect against autoimmunity. Androgen recruits AR to Aire promoter regions, with consequent enhancement of Aire transcription. In mice and humans, thymic Aire expression is higher in males compared to females. Androgen administration and male gender protect against autoimmunity in a multiple sclerosis mouse model in an Aire-dependent manner. Thus, androgen control of an intrathymic Aire-mediated tolerance mechanism contributes to gender differences in autoimmunity. RNA-seq comparison of male vs. female expression in mTEC cells. Project description:We developped a new oligo microarray platform to analyse flax transcriptome. Here, we validated this microarray on several tissues of flax, at different developmental stages. 30 chips study using total RNA from 9 different tissue samples of Flax (Leaf sample at green capsule stage, stem inner tissue at vegetavie stage, stem outter tissue at vegetative stage, stem inner tissue at green capsule stage, stem outter tissue at green capsule stage, roots, embryos of 10, 20 and 40 days after flowering) for an overall survey of microarry accuracy and total RNA from 6 stem tissue at green capsule stage (3 of the cultivar 'Belinka' and 3 of the cultivar 'Drakkar') for an analysis of biological replicates reproducibility.

Gene expression differences between striatum of vehicle- or L-DOPA-treated FRL and FSL rats

Project description:Total RNA was extracted from the striatum of vehicle- or L-DOPA-treated FRL and FSL rats. After quality control, RNA samples were submitted to the Gene Expression Service Workflow of Roche NimbleGen, which included hybridization with a Roche NimbleGen Rat Gene Expression 12x135K Array (Design Name 100718_Rat_HX12_expr), array scanning, data extraction and processing. Normalized gene expression data (\\"Normalized Calls\\") provided by Roche NimbleGen were analyzed using ANAIS [Simon and Biot, Bioinformatics 2010 Oct; 26(19):2468-9] via the \\"Norm genes\\" function. Genes were considered differentially expressed if their transcript abundance (scanned signal intensity) was ≥1.5-fold higher or lower in at least one experimental group compared to striatum of vehicle-treated FRL rats. The resulting list of 6040 genes was imported into Microsoft Excel, where only those genes with ANAIS-computed ANOVA p-values <0.05 were retained.

RNA-Seq of rRNA depleted circulating endothelial progenitor cells (cEPCs) in trisomy 21 and euploid samples

Project description:Massive-scale RNA-seq on rRNA-depleted samples allowed us to survey in a specific cell type, affected in Down syndrome, the complete set of coding and non-coding RNA species - emerging as novel contributors to pathogenic mechanisms - to an unprecedented level of resolution and sensitivity. In particular, we demonstrated the deregulation of crucial gene pathways by quantitatively measuring the expression of known RefSeq genes. Moreover, we identified novel regions of active transcription falling outside already annotated loci, and investigated also the expression of non-polyadenilated long, as well as short, non coding RNAs. In addition, we found novel splice isoforms for a large subset of genes, and novel extended UTRs, both 5' and 3', for known genes - possibly representing novel miRNA targets or regulatory sites for gene transcription, respectively. 2 RNA samples examined: 1 euploid control and 1 trisomic sample.
