Project description:Deg proteases are involved in protein quality control and response to stress in prokaryotic organisms. Out of the 16 Deg-encoding genes of Arabidopsis, the products of three, Deg1, Deg5 and Deg8, are located in the thylakoid lumen. Deg1 forms homo-hexamers, degrading photosynthetic proteins, especially during photoinhibition. Deg5 and Deg8 form hetero-complexes, performing apparently similar functions, raising the question whether the two complexes are redundant. To answer this, single, double and triple knockout mutants were generated and their phenotypes were compared. Under optimal growth conditions deg5 and deg8 mutants looked like WT, whereas all combinations of deg1 mutants were smaller and more sensitive to photoinhibition. Under harsher conditions, deg5 and deg8 mutants were also affected, although less than deg1 mutants. Overexpression of Deg5-Deg8 could partially compensate for the loss of Deg1, but only in optimal conditions. Comparative proteomic analysis of deg1 mutants vs. WT revealed moderate up-regulation of thylakoid proteins involved in photoprotection, assembly, repair and house-keeping functions, and down-regulation of all photosynthetic complexes, consistent with the reduced growth of the deg1 mutants. Testing the steady-state level of Deg proteases in WT plants demonstrated that Deg1 was approximately two-fold more abundant than the Deg5-Deg8 complex. Moreover, recombinant Deg1 had higher in vitro proteolytic activity compared with Deg5 and Deg8. Affinity enrichment assays on transgenic plants expressing epitope-tagged Deg proteases revealed that Deg1 was pulled-down almost exclusively, whereas Deg5 and Deg8 were associated with a plethora of thylakoid membrane and lumen proteins, suggesting that they are capable of binding potential substrates, but are unable to degrade them efficiently. Two of the co-precipitated proteins, TL29 and Psb27-H1, were found slightly up-regulated in the triple mutant, suggesting that they are substrates of lumenal Deg proteases. Other pulled-down proteins were the D1 protein, LHCB proteins and subunits of the OEC of PSII, and components of the Cyt b6-f and NADH dehydrogenase complexes, suggesting that these might also be substrates of lumenal Deg proteases. Altogether, the results of this study suggest that differences in abundance and proteolytic activity are the source of the differential importance of the two Deg protease complexes observed in vivo.

Project description:Acute myeloid leukemia (AML) is a hematologic malignancy for which several epigenetic regulators have been identified as therapeutic targets. Here we report the development of cereblon-dependent degraders of IKZF2 and casein kinase 1 alpha (CK1α) termed DEG-35 and DEG-77. We utilized a structure-guided approach to develop DEG-35 as a nanomolar degrader of IKZF2, a hematopoietic specific transcription factor that contributes to myeloid leukemogenesis. DEG-35 possesses additional substrate specificity for the therapeutically relevant target CK1α which was identified through unbiased proteomics and a PRISM screen assay. Degradation of IKZF2 and CK1α blocks cell growth and induces myeloid differentiation in AML cell lines through CK1α–p53- and IKZF2-dependent pathways. Target degradation by DEG-35 or the analog DEG-77 delays leukemia progression in murine and human AML mice models. Overall, we provide a strategy for multi-targeted degradation of IKZF2/CK1α to enhance efficacy against AML that may be expanded to additional targets and indications.

Project description:The aim of this study was to characterize the impact of differential HIV opsonization on DC modulation. DCs are the most potent antigen-presenting cells and among the first cells HIV is attaching to. HIV spontaneously activates the complement system even in the absence of specific antibodies and is therefore found opsonized with complement fragments from the beginning of infection. Gene expression profiles of DCs from three different human donors and treated for 24 hrs with 100 ng/ml LPS, 300 ng/ml non-opsonized HIV (HIV-MC), or 300 ng/ml complement-opsonized (HIV-C) were compared to those of untreated immature DCs.

Project description:Neutrophils are one of the first responders to infection and are a key component of the innate immune system through their ability to phagocytose and kill invading pathogens, secrete antimicrobial molecules and produce extracellular traps. Neutrophils are produced in the bone marrow, circulate within the blood and upon immune challenge migrate to the site of infection. We wanted to understand whether this transition shapes the mouse neutrophil protein landscape, how the mouse neutrophil proteome is impacted by systemic infection and perform a comparative analysis of human and mouse neutrophils. Using quantitative mass spectrometry we reveal tissue-specific, infection-induced and species-specific neutrophil protein signatures. We show a high degree of proteomic conservation between mouse bone marrow, blood and peritoneal neutrophils, but also identify key differences in the molecules that these cells express for sensing and responding to their environment. Systemic infection triggers a change in the bone marrow neutrophil population with considerable impact on the core machinery for protein synthesis and DNA replication along with environmental sensors. We also reveal profound differences in mouse and human blood neutrophils, particularly their granule contents and their receptor repertoires. Our proteomics data provides a valuable resource for understanding neutrophil function and phenotypes across species and model systems.

Project description:Transplantation with low numbers of hematopoietic stem cells (HSCs), found in many of the publically accessible cryopreserved umbilical cord blood (UCB) units, leads to delayed time to engraftment, high graft failure rates, and early mortality in many patients. A chemical screen in zebrafish identified the prostaglandin compound, 16,16 dimethyl prostaglandin E2 (dmPGE2), to be a critical regulator of hematopoietic stem cell homeostasis. We hypothesized that an ex vivo modulation with dmPGE2 prior to transplantation would lead to enhanced engraftment by increasing the “effective” dose of hematopoietic stem cells (HSCs) in cord blood. A phase I trial of reduced-intensity double UCB transplantation was performed to evaluate safety, rates of engraftment and fractional chimerism of dmPGE2 enhanced UCB units. To explore potential causes of the lack of enhanced efficacy in the first cohort, we characterized HSCs to determine whether the prostaglandin pathway was being activated under the ex vivo incubation conditions (4°C, 10µM dmPGE2, 60 minutes). Incubation conditions were identified (37°C, 10µM dmPGE2, 120 minutes) that maximize the activation of the prostaglandin pathway by dmPGE2 in human CD34+ cells. Isolated human CD34+ from umbilical cord blood were incubated ex vivo in Stem Span media with 10uM 16,16-dmPGE2 or DMSO. Two treatment conditions were evaluated (4 deg C for 1 hour, 37 deg C for 2 hours) with either 3 or 7 biological replicates at each condition. Total RNA was isolated post incubation and analyzed on Affymetrix microarrays for pathway activation.

Project description:Murine prostate carcinoma cell lines TRAMP-C1 and TRAMP-C2 were grown for 16 h at 37M-0C with photosensitizer 5-aminolaevulinic acid (5-ALA; 50 M-5g/ml). Then, the cells were sublethally irradiated with laser light (635 nm) at room temperature (using RPMI1640 without phenol red as medium). After photodynamic therapy, the cells were cultivated at 37M-0C for 4 h and 24 h, respectively. After that time total RNA was extracted for expression profiling.

Project description:Direct comparison of the genome-level expression patterns of THP-1 cells exposed to either LPS or heat shock; Peripheral blood mononuclear cells (PBMC) serve a sentinel role allowing the host to efficiently sense and adapt to the presence of danger signals. Herein we have directly compared the genome-level expression patterns (microarray) of human PBMC (THP-1 cells) subjected to one of two canonical danger signals, heat shock and lipopolysaccharide (LPS). Based on sequential expression and statistical filters, and in comparison to control cells, we found that 3,988 genes were differentially regulated in THP-1 cells subjected to LPS stress, and 2,921 genes were differentially regulated in THP-1 cells subjected to heat shock stress. Venn analyses demonstrated that the majority of differentially regulated genes (greather than or equal to 70%) were uniquely expressed in response to one of the two danger signals. Functional analyses demonstrated that the two danger signals induced expression or repression of genes corresponding to unique pathways, molecular functions, biological processes, and gene networks. In contrast, there were 184 genes that were commonly upregulated by both stress signals, and 430 genes that were commonly downregulated by both stress signals. Interestingly, the 184 commonly upregulated genes corresponded to a gene network broadly related to inflammation, and more specifically to chemokine signaling. These data demonstrate that the mononuclear cell responses to the canonical stress signals, heat shock and LPS, are highly divergent. However, there is a heretofore unrecognized common pattern of gene network expression corresponding to chemokine-related biology. The data also serve as a reference database for investigators in the field of stress signaling. Project description:We perform microarray analysis of HUVECs upon stimulation with virulent wildtype C. albicans strain SC5314 or its efg1/efg1 cph1/cph1 hyphal-deficient derivative strain CAN34 to compare the gene expression profiles elicited from HUVECs in response to these strains. In addition, these responses are compared to that of TNF-alpha induced responses to determine which responses are Candida-specific. Experiment Overall Design: HUVECs are co-cultured for 3 or 8 hours in M199 medium alone or with CAN34, SC5314, or TNF-alpha. Total RNA is isolated, cRNA is synthesized and labeled, and labeled cRNA is hybridized onto Affymetrix chips. Each Candida and TNF sample is compared to its corresponding medium alone sample to determine fold changes in expression at each time point.
