10x RNA-seq of single nuclei from experimentally evolved Drosophila embryos with two extra copies of Bicoid

ABSTRACT: We performed single-nuclei RNA-seq with stage 5 embryos of wild-type (VK33), bcd4x (lab stock) and the evolved bcd4x line (Population 2-6-1A at Generation 20) to understand changes in gene expression in early embryonic development during experimental evolution.

snATAC-seq of the gray short-tailed opossum cerebellum in two developmental stages

Project description:This study used droplet-based snATAC-seq to profile the chromatin accessibility landscape of 19,204 nuclei in the opossum (Monodelphis domestical) cerebellum across two developmental stages (postnatal day 21 and adult). The study included two biological replicates per stage, one from each sex, and an additional adult sample enriched for white matter. Cerebelli were dissected in two halves, nuclei were extracted from one half and profiled using 10x single-cell ATAC reagent kit (v1.1) and a Chromium controller. The white matter enriched sample was dissected from coronal cerebellum slices. Libraries were sequenced using paired-reads on Illumina NextSeq 550 and initial data processing was performed using Cellranger ATAC (1.1).

Capture-C in D. melanogaster carrying second (CyO) and third (TM3) balancer chromosomes

Project description:We used a Drosophila melanogaster line (a "double balancer") carrying balancer chromosomes for both the second (CyO) and third (TM3) chromosomes, and crossed it to an isogenic wild-type "virginizer" line. Trans-heterozygous adults from the F1 generation were further crossed to the wild-type parental line to obtain the pool of N1 embryos. Allele-specific chromosome conformation capture (Capture-C) was used to measure changes in chromatin organization on both chromosomes.

Tissue- and stage-specific Capture-C for selected TSS and CRM

Project description:Capture-C was performed on sonicated and amplified 3C libraries generated from nuclei isolated from 2-3h whole embryo samples or Mef2-/Elav-sorted nuclei from 6-8h and 10-12h embryo samples. Capture-C was performed on wildtype embryos. Capture-C was performed using two different Capture probe pools, one for TSS and one for CRM. TSS and CRM were hand curated for tissue- and stage-specific activity.

Each library was first checked on MiSeq and then deeply sequenced on HiSeq 2000 (4 lanes for each biological replicate). This study completes the E-MTAB-12070 Hi-C dataset on 2-4 hrs wild-type Drosophila melanogaster embryos. Both studies use the same experimental procedures (protocols, sequencer model and run parameters)

Capture-C was performed on wildtype and embryos with deletions or insertions at loop anchors/genes at the respective loci (scyl-chrb or tsh-tio). Capture-C was performed using two different Capture probe pools, one indicated as left (scyl, tsh, salm) and one as right (chrb, tio, salr).

Single-nucleus RNA-seq of adult female and male mouse livers for sex-biased gene expression analyses

Project description:To obtain new insight into the sexual dimorphism of mammalian livers, single-nucleus RNA-seq was performed on the liver samples from two female and two male adult mice. The single-nucleus libraries were generated on the 10X Chromium Next GEM Single Cell 3ʹ platform and sequenced on Illumina NextSeq 550. We used the data to understand the heterogeneity and sex-biased gene expression of liver cell types. The data revealed significant sex differences primarily focused on hepatocytes. Specifically, from the sex-biased genes detected at the bulk tissue level, we observed that male-biased genes are more highly expressed in male hepatocytes, and female-biased genes are more highly expressed in female hepatocytes.
