ChIP seq of SiHa RhoC overexpressing cells with RhoC and WDR5 antibodies

ABSTRACT: The aim of the experiment was to identify regions of DNA bound by RhoC and WDR5. SiHa cells overexpressing RhoC were crosslinked, digested with MNase and sonicated. The fragmented DNA that bound to RhoC and WDR5 was pulled down using RhoC and WDR5 antibodies and sequenced using the Illumina HiSeq platform.

EMpire: Deep isoform level integration of the transcriptome, translatome, and proteome

Project description:In this study, we make used of mRNA-seq and its ability to reliably quantify isoforms, integrating this data with ribosome profiling and LC-MS/MS, to assign ribosome footprints and peptides at the isoform level. We leverage the principle that most cell types, and even tissues, predominantly express a single principal isoform to set isoform-level mRNA-seq quantifications as priors to guide and improve allocation of footprints or peptides to isoforms. Through tightly integrated mRNAseq, ribosome footprinting and/or LC-MS/MS proteomics we demonstrate that a principal isoform can be identified in over 80% of gene products in homogenous HEK293 cell culture and over 70% of proteins detected in complex human brain tissue. Defining isoforms in experiments with matched RNA-seq and translatomic/proteomic data increases the functional relevance of such datasets and will further broaden our understanding of multi-level control of gene expression. In this PRIDE submission you will find the raw files for the HEK293 cell proteomics. Files for the human brain proteomics can be found at PXD005445. We have also uploaded a zip file that contains the input files for our HEK293 cell analysis, and the isoform level output files – there is a separate folder within the zip files for these. Expression profiling experiment on Pkd1-mutant mice and mice induced with nephrotoxin DCVC

Project description:To analyze the expression profile of polycystic kideny disease, we generate RNASeq data on Pkd1-mutant mice.RNA sequencing was done on 5 Wild-type (Wt) mice and kidneys of 4 iKsp-Pkd1del mice with gene disruption at the age of 38-40 days (Mutant). Mutant mice, sacrificed 84 days later, had moderate cystic disease. To analyze the expression profiles of injury repair, renal injury was induced one week after tamoxifen administration by a single i.p. injection of S-(1,2-dichlorovinyl)-L-cysteine (DCVC) (15mg/kg). Mice were sacrificed at determined time points (1,2, 5,10 and 24 weeks after DCVC injection). RNA sequencing was performed on the DCVC injected Wt mice sacrificed at 1, 2 and 5 weeks after DCVC (4 mice per each time point).

ChIP-seq of wild-type SOX18 and a dominant-negative variant (SOX18RaOp) in HeLa cells

Project description:We investigated differences in the chromatin-binding profile of SOX18 (mouse) and its dominant-negative isoform SOX18RaOp, and how SOX18RaOp alters the binding location of SOX18. HeLa cells were transfected to generate 3 different conditions: 1. myc-SOX18, 2. myc-SOX18RaOp and 3. myc-SOX18 with untagged-SOX18RaOp. Each condition was performed in duplicate (6 samples total). An anti-Myc antibody was used to perform the pull-down. Background (input) was assessed by pooling cells transfected with each condition and sequencing without immunoprecipitation.

The androgen receptor induces a distinct transcriptional program in castration resistant prostate cancer in man

Project description:The androgen receptor (AR) is the major transcriptional driver of prostate cell growth in man. For the first time, we define AR targets in prostate cancer (PC) tissue representing progression from treatment-naive to castrate-resistant disease (CRPC). We employed chromatin immunoprecipitation with high through-put sequencing (ChIP-seq) in human tissue, with cell-line and xenograft studies. We uncovered an AR transcriptional network not observed in cultured cells, with significant over-representation of MYC, E2F and STAT binding sites, progenitor cell gene signatures and targets which regulate metabolism, cell cycle and steroid biosynthesis. We identified AR targets unique to CRPC tissue, with a subset over-expressed in CRPC and predictive of clinical outcome, highlighting persistence of AR signalling. The androgen receptor coordinates biosynthesis and proliferation in prostate cancer

Project description:The androgen receptor (AR) is the major therapeutic target in prostate cancer, although the important targets of the AR have remained obscure. Here we report a detailed genomic profile of AR signalling and find that the AR directly regulates glycolysis, anabolic metabolism and cell cycle regulators in prostate cancer. This coordinated transcriptional program promotes cancer cell proliferation and enhances the macromolecular synthesis needed to produce daughter cells. Clinical gene expression profiles and mechanistic studies highlight the importance of CAMKK2, an AR target which regulates both cell proliferation and metabolism. Thus our genomics study identifies a direct link between AR signalling and aerobic glycolysis (the Warburg effect), providing a new perspective on the oncogenic function of the AR in prostate cancer. 8 Samples: Chromatin IP using AR and PolII in stimulated and unstimulated LNCaP and VCaP cells.

Effect of a KRAS peptide nucleic acid clamp on the Ion Torrent sequencing protocol

Project description:To test whether the addition of a peptide nucleic acid (PNA) clamp, which binds WT KRAS at codon 12, can increase the efficacy of mutation detection for KRASG12D within a targeted NGS setting. We tested the effect of clamping the wild-type KRAS sequence in a reference standard (Tru-Q 7, 1.3% Tier from Horizon Diagnostics, Cambridge, UK) with a KRAS c.35G>A mutation (KRASG12D) at an allelic frequency (AF) of 1.3% assessed by digital droplet PCR (ddPCR). We then re-tested the PNA on circulating-free DNA from a patient harbouring a KRASG12D mutation (at an AF of 3.2%, determined by ddPCR). Multiple runs were conducted using 10, 5, 2.5 and 1ng of DNA input.
