Novel microRNAs uncovered by deep sequencing of small RNA transcriptomes in T. aestivum and B. distachyon

Project description:The small RNA transcriptomes of bread wheat (Triticum aestivum L.) and its emerging model (Brachypodium distachyon (L.) Beauv) were obtained by using deep sequencing technology. Small RNA compositions were analyzed in these two species. In addition to 70 conserved microRNAs (miRNA) from 25 families, 23 novel wheat miRNAs were identified. For Brachypodium, 12 putative miRNAs were predicted from a limited number of ESTs, of which one was a potential novel miRNA. Also, 94 conserved miRNAs from 28 families were identified in this species. Expression validation was performed for several novel wheat miRNAs. RNA ligase-mediated 5' RACE experiments demonstrated their capability to cleave predicted target genes including three disease resistant gene analogs. Differential expression of miRNAs was observed between Brachypodium vegetative and reproductive tissues, suggesting their different roles at the two growth stages. Our work significantly increases the novel miRNA numbers in wheat and provides the first set of small RNAs in Brachypodium distachyon. Gene expression profiling in an induced pluripotent stem cell model of the developing human telencephalon: effect of heat shock and its potential impact on the development of neuropsychiatric disorders

Project description:Schizophrenia (SZ) and autism spectrum disorders (ASD) are highly heritable neuropsychiatric/neurodevelopmental disorders, although environmental factors, such as maternal immune activation (MIA), play a role as well. Inflammatory cytokines appear to mediate the effects of MIA on neurogenesis and behavior in animal models. However, drugs and cytokines that trigger MIA can also induce a febrile reaction, which could have independent effects on neurogenesis through heat shock (HS)-regulated cellular stress pathways. However, this has not been well-studied. As a first step towards addressing the role of fever in MIA, we used a recently described model of human brain development in which induced pluripotent stem cells (iPSCs) differentiate into 3-dimensional neuronal aggregates that resemble a first trimester telencephalon. RNA-seq was carried out on aggregates that were heat shocked at 39oC for 24 hours, along with their control partners maintained at 37oC. Overall, 186 genes showed significant differences in expression following HS (p<0.05), including known HS-inducible genes, as expected, as well as those coding for NGFR and a number of SZ and ASD candidates, including SMARCA2, DPP10, ARNT2, AHI1 and ZNF804A. The degree to which the expression of these genes decrease or increase during HS is similar to that found in copy loss and copy gain CNVs, although the effects of HS are likely to be more transient. RNA-seq was carried out on neuronal aggregates as described by Mariani et al. with slight modification (PMID:22761314). For the heat shock experiment, a group of 49 day old aggregates was placed in an incubator set at 39C for 24 hours, while control sets of aggregates were maintained at 37C. The incubator conditions were otherwise unchanged. After detaching the aggregates, total cellular RNA was isolated using the miRNeasy Kit (Qiagen) according to the manufacturer’s protocol. Transcriptome sequencing at early stage infection of the wheat pathogen Zymoseptoria tritici reveals chromosomal differences in transcription patterns and host specific gene expression.

Project description:We have applied whole transcriptome profiling to infer genetic determinants of pathogenicity and host specialization in Z. tritici. Our data includes RNAseq data from early infection stages of a compatible (wheat) and a non-compatible host (Brachypodium distachyon). Overall transcription of AC genes is remarkably lower than genes on core chromosomes (CC) and only 40% of the genes are transcribed. We identify 31 AC and 1069 CC genes showing plant specific expression. In addition 21 CC genes are only upregulated in wheat supporting functional relevance in host specificity. We further explore the genomic composition and distribution of unique and paralogous genes in Z. tritici focusing on the evolutionary origin of AC genes. In contrast to previous studies we show that ACs mainly encode unique genes. Phylogenetic analyses suggest that rare duplication events in the Z. tritici genome precede diversification of Zymoseptoria species and demonstrate that ACs have been maintained in the genome of Zymoseptoria over long evolutionary times. Examination of gene expression at 3 different growth condition of the wheat pathogen Z. tritici.

High resolution survey of drought, high salinity, heat and cold stress-induced transcriptome of bioenergy feedstock model plant western poplar (Populus trichocarpa) accession Nisqually-1

Project description:Abiotic stress is a major factor affecting the growth, development, yield and quality in plants including the important biomass yield such as in a bioenergy feedstock crops. In a first of its kind, RNA-seq based high resolution survey of abiotic stress-induced transcriptome of bioenergy feedstock model plant western poplar (Populus trichocarpa accesion Nisqually-1) was carried out by way of 81 libraries made from total RNA isolated from three tissues, mature vascular leaf, stem xylem and root sampled from plants subjected to untreated control and treated with four individual stress treatments cold, heat, drought and high salinity. For every tissue and treatment type including controls, three individual plants were used per treatment as biological replicates. New Insights into Heat Responses in Grape Leaves through Combined Phosphoproteomic and Acetylproteomic Analyses

Project description:Heat stress is a serious and widespread threat to the quality and yield of many crops, including grape (Vitis vinifera), which is cultivated worldwide. Here, we conducted phosphoproteomic and acetylproteomic analyses of leaves from grape cultivated in four distinct temperature regimes. The phosphorylation or acetylation of a total of 1,011 phosphoproteins with 1,828 phosphosites, and 96 acetylproteins with 148 acetylsites, changed when plants were grown at 35°C, 40°C and 45°C in comparison with the proteome profiles of plants grown at 25°C. The greatest number of changes were observed at higher temperatures. Functional classification and enrichment analysis indicated that phosphorylation, rather than acetylation, of serine/arginine-rich splicing factors was involved in the responses to high temperatures. This is congruent with previous observations that alternative splicing events occurred more frequently in grapevine under high temperature. Changes in acetylation patterns were more common than changes in phosphorylation patterns in photosynthesis-related proteins at high temperatures, while heat shock proteins were more associated with modifications in phosphorylation than in acetylation. Nineteen proteins were identified with changes in both phosphorylation and acetylation, consistent with crosstalk between these post-translational modifications.
