RNA seq of C57B6 mice KPC tumor treated with IKE and 10A3

ABSTRACT: Test the efficacy of IKE (imidazole ketone) and 10A3 (5-Ethyl-3-(4-methoxybenzyl)-1,3,5-thiadiazinane-2-thione) on KPC tumors from C57B6 mice. Tumors generated by subcutaneous injection of KPC cells were allowed to reach a size of 80-100 mm3. Mice were randomly assigned to four groups and administered 10A3 (20 mg/kg, intraperitoneal, on days 4, 6, 8, 10, 12, 14, and 16) either alone or in combination with IKE (40 mg/kg, intraperitoneal, on days 4, 8, 12, and 16).

Project description:Two medulloblastoma cell lines (ONS-76 and HDMB-03) were grown in 3D hyaluronan hydrogels for three weeks. We observed nodules forming showing different behavior and wanted to evaluate if these different nodules (slow vs fast vs non-growing, migrating and invading cells) are also characterised by different gene expression patterns. We performed this experiment on a SHH (ONS-76) and on a group 3 MB (HDMB-03) cell line to compare if certain subpopulations would be unique for the subgroups.

The AP-1 transcription factor Fosl-2 drives cardiac fibrosis and arrhythmias under immunofibrotic conditions

Project description:Fibrotic changes in the myocardium and cardiac arrhythmias represent fatal complications in rheumatic disease systemic sclerosis (SSc), however the underlying mechanisms remain elusive. Fos-related antigen-2 (Fosl-2) has been implicated in development of organ fibrosis. Mice overexpressing Fosl-2 (Fosl-2tg) showed interstitial cardiac fibrosis, disorganized connexin43/40 in intercalated discs and deregulated expression of genes controlling conduction system. Fosl-2tg mice developed higher heart rate (HR), prolonged QT intervals, arrhythmias with prevalence of premature ventricular contractions, ventricular tachycardias, II-degree atrio-ventricular blocks and reduced HR variability. Following stimulation with isoproterenol Fosl-2tg mice showed impaired HR response. To assess the role of inflammation in cardiac fibrosis we used Rag2-/-Fosl-2tg mice lacking T/B cells. These mice showed no myocardial fibrosis and ECG abnormalities. Transcriptomics analysis of cardiac Rag-2-/-Fosl-2wt/Rag2-/-Fosl-2tg/Fosl-2tg fibroblasts revealed that systemic inflammation triggered fibrotic and arrhythmogenic alterations while Fosl-2-overexpression mediated profibrotic signature. In human cardiac fibroblasts FOSL-2-overexpression enhanced myofibroblast signature under proinflammatory or profibrotic stimuli. These results demonstrate that under immunofibrotic conditions activator protein 1 transcription factor component Fosl-2 exaggerates myocardial fibrosis, arrhythmias and aberrant response to stress.

Predictive design of sigma factor-specific promoters

Project description:To engineer synthetic gene circuits, molecular building blocks are developed which can modulate gene expression without interference, mutually or with the host’s cell machinery. Promoter libraries of E. coli sigma factor 70 and B. subtilis B-, F- and W-dependent promoters are exploited to construct prediction models, capable of both predicting promoter TIF and orthogonality of the specific promoters. This is achieved by the creation of high-throughput DNA sequencing data from fluorescence-activated cell sorted promoter libraries.
