Smart-Seq of female and male blastocysts from mothers bearing the OgtT931A and OgtT931del mutations

ABSTRACT: 40-bp PE mRNA-Seq of single E4 blastocysts generated through IVF of oocytes harvested from four female littermates (two F0 Ogt[T931A/+], one F0 Ogt[T931del/+] and one WT) using the same WT sperm. Important note regarding FILE NAMES: the genotype of the Ogt[T931A/+] females was known before the experiment, hence these oocytes kept separated during IVF and the embryos sequenced with the name “het[N]”; instead the genotype of the other two mothers was thought to be WT at the time of the experiment and the T931del discovered in some of the embryos only after the sequencing, hence the fastq files for all embryos from the Ogt[T931del/+] and WT mothers are all named “wt[N]”. About embryos genotyping: for the embryos coming from the Ogt[T931A/+] females, sex and presence of the T931A mutation was established by PCR genotyping of the cDNA and the mutation confirmed by Sanger sequencing; for the rest of the embryos, the T931del allele was identified by manual inspection of the reads (and the genotype of females for which no T931Adel-containing read was found cannot be certain). For all embryos, the sex was determined or confirmed in silico using counts of Y-linked genes.
