Project description:Inflammation is associated with many cardiovascular pathologies, but the underlying mechanisms remain unclear. To explore this in more detail, we characterized the transcriptome of an immortalized adult human ventricular cardiomyocyte cell line (AC16) in response to tumor necrosis factor (TNFa). Using a combination of genomic approaches, including global nuclear run-on sequencing (GRO-seq) and chromatin immunoprecipitation coupled with sequencing (ChIP-seq), we identified ~30,000 transcribed regions in AC16 cells, which includes a set of RNA polymerases I and III (Pol I and Pol III) transcribed regions revealed in the presence of M-NM-1-amanitin. The set of transcribed regions produces both protein-coding and non-coding RNAs, many of which have not been annotated previously, including enhancer RNAs originating from NF-M-NM-:B binding sites. In addition, we observed that AC16 cells rapidly and dynamically reorganize their transcriptomes in response to TNFa stimulation in an NF-M-NM-:B-dependent manner, switching from a basal state to a proinflammatory state affecting a spectrum of cardiac-associated protein-coding and non-coding genes. Moreover, we observed distinct Pol II dynamics for up- and downregulated genes, with a rapid release of Pol II into productive elongation for TNFa-stimulated genes. Our studies shed new light on the regulation of the cardiomyocyte transcriptome in response to a proinflammatory signal and help to clarify the link between inflammation and cardiomyocyte function at the transcriptional level. Project description:Hypothermia affects the body in positive and negative consequences. In cardiac, hypothermia depresses myocardial contraction, slows conduction, and decreases metabolic rate. However, little is known about the molecular mechanism. Here we compare the genes expression of human adult ventricular cardiomyocyte cells (AC16) treated with hypothermia, trying to find changes under different temperatures and then elucidate the candidate genes that may play important roles in the response to hypothermia. A total of 2413 differentially expressed genes (DEGs) were identified by microarray hybridization, which provided abundant data for further analysis. Gene Ontology enrichment analysis revealed that genes related to gene transcriptions, protein and lipid metabolic were significantly enriched. KEGG analysis showed that DEGs were significantly enriched in TGF-β pathway and cytokine-cytokine receptor interaction, which may play important roles in response to hypothermia. A set of TFs (CPBP, Churchill, NF-AT1, GKLF, SRY, ZNF333, ING4, myogenin, DRI1 and CRX) was recognized to be the functional layer of key nodes, which mapped the signal of hypothermia to transcriptome. These identified DEGs, pathways and predicted TF could facilitate further investigations of the detailed molecular mechanisms, making it possible to take advantage of the potential applications of hypothermia in broader ranger AC16 cell lines was treated by hypothermia (n=3) and control group (n=3) for 6 hours.

Project description:To examine the role of platelets in mouse monocyte function, we administered anti-GPIba antibody to deplete platelets or IgG as a control to 48 mice. After 12 hours, mice were either exposed to LPS or PBS (as a sham control) for 3 hours. Peripheral blood mononuclear cells (PBMCs) were collected, and monocytes were sorted into QIAzol lysis buffer. The experimental setup included 4 conditions, with each condition repeated 3 times. In each experiment, the blood from 4 mice was pooled to generate biological replicates of 12 mice, distributed into 4 groups: Sham mice (IgG) treated with PBS (n = 3) Sham mice (IgG) treated with LPS (n = 3) Platelet-depleted mice (anti-GPIba) treated with PBS (n = 3) Platelet-depleted mice (anti-GPIba) treated with LPS (n = 3) After these treatments, mouse Ly6G− IA/IE− CD45+ CD11b+ CD115+ monocytes were FACS-sorted directly into Quiazol for RNA extraction. The lysed samples were sent to GENEWIZ for RNA isolation and bulk RNA-seq analysis. RNA extraction and library preparation were conducted according to the GENEWIZ (Azenta Life Sciences) pipeline. Ultra-low input RNA-Seq was performed on Illumina HiSeq PE 2x150 bp with approximately 350M reads. Subsequently, reads were mapped to the Mus musculus GRCm38 reference genome (ENSEMBL) using the STAR aligner v.2.5.2b, and unique gene hit counts were generated with featureCounts from the Subread package v.1.5.2. Standard analysis was performed by GENEWIZ, including differential gene expression analysis using DESeq2. p-values and log2 fold changes were calculated using the Wald test, with genes meeting criteria of adjusted p-value < 0.05 and absolute fold change > 2 considered significantly differentially expressed genes (DEGs). To characterize cardiac cell lines, cardiac cell lines were seeded onto plates, and their differentiation towards a more cardiac phenotype was induced on the basis of most commonly used protocols in literature. The cells were harvested either in stage of proliferation or differentiation, and left ventricular tissue from each corresponding species, and isolated neonatal primary cardiac myocytes (for mouse and rat) or human induced pluripotent stem cells were applied as references for comparison. Transcriptomic analysis was performed on all samples. Generally, the mRNA expression pattern of cardiac markers in the cell lines showed significant differences compared to corresponding tissue or primary cultures. mRNA profile of cell lines indicates poor cardiac characteristics regardless the differentiation protocol used. Limitations of these cell lines should be taken into account when these cells are used as in vitro platforms to model cardiomyocytes and cardiovascular diseases.
