Micro-RNA sequencing of Ago-APP samples from neuroblasts, neurons or glial cells of L3 Drosophila melanogaster larvae CNS

ABSTRACT: We used AGO-APP, a novel approach to purify Argonaute-bound miRNAs directly from cells and tissues in vivo, to isolate actively inhibiting miRNAs from different neural cell populations in the larval Drosophila central nervous system. This new experimental approach allows to establish cell specific micro-RNA profile with no need to cell sorting.

Genome-wide features of neuroendocrine regulation in Drosophila by the basic helix-loop-helix transcription factor DIMMED

Project description:Neuroendocrine (NE) cells use large dense core vesicles (LDCVs) to traffic, process, store and secrete neuropeptide hormones through the regulated secretory pathway. The DIMM basic helix-loop-helix transcription factor of Drosophila controls the level of regulated secretory activity in NE cells. To pursue its mechanisms, we have performed two independent genome-wide analyses of DIMMM-bM-^@M-^Ys activities: (i) in vivo chromatin immunoprecipitation (ChIP) to define genomic sites of DIMM occupancy and (ii) deep sequencing of purified DIMM neurons to characterize their transcriptional profile. By this combined approach, we showed that DIMM binds to conserved E-boxes in enhancers of 212 genes whose expression is enriched in DIMM-expressing NE cells. DIMM binds preferentially to certain E-boxes within first introns of specific gene isoforms. Statistical machine learning revealed that flanking regions of putative DIMM binding sites contribute to its DNA binding specificity. DIMMM-bM-^@M-^Ys transcriptional repertoire features at least 20 LDCV constituents. In addition, DIMM notably targets the pro-secretory transcription factor, CREB-A, but significantly, DIMM does not target any neuropeptide genes. DIMM therefore prescribes the scale of secretory activity in NE neurons, by a systematic control of the regulated secretory pathway at steps that are both proximal and distal. The ChIP-Sequence data of STAT92E in Drosophila adult intestines

Project description:JAK/STAT pathway plays important roles in controlling Drosophila intestinal homeostasis and regulating the ISC proliferation and differentiation. However,the downstream targets of its transcription factor-STAT92E remain largely unknown.To further identify the regualtory mechanisms of the JAK/STAT pathway in controlling intestinal homeostasis,we performed the ChIP-Seq assay with mouse raised STAT92E antibody using JAK/STAT signaling highly activated adult intestines.Through the ChIP assay, we have identified over 1000 significant peaks (p<0.01) around the putative targets.The well-characterized JAK/STAT downstream targets including Domeless,Socs36E,STAT92E and chinmo were identified in our ChIP assay,indicating that our experiment is workable to identify novel JAK/STAT downstream targets in adult intestines.This work will provide insights into our understanding of regulatory mechanisms of JAK/STAT signaling during Drosophila intestinal development. Mapping of Polycomb binding in Drosophila larval brain tissue using DamID

Project description:We made Polycomb (PC) and histone H3 lysine 27 trimethylation (H3K27me3) chromatin binding maps in central brain tissue from 3rd instar larvae, allowing us to make a direct comparison to our 4C data (http://www.ncbi.nlm.nih.gov/geo/query/acc.cgi?acc=GSE23166). Our results demonstrate that our PC and H3K27me3 maps are highly similar, and fit with previously identified hallmarks of PcG-bound chromatin, namely: PC and H3K27me3 co-occur in the genome as large contiguous domains that largely repress transcription of the underlying genes, which encode important regulators of development. Keywords: Genome binding/occupancy profiling by genome tiling array DamID experiments for Polycomb were performed in Drosophila larval brain tissue. Samples were hybridized to 380k NimbleGen arrays with 300 bp probe spacing.

Gene expression profiles of null Pacman/Xrn1 mutant Drosophila testes

Project description:The null pacman allele pcm[14] causes at lethaility pupariation. Lethality can be rescued by driving expression of wild-type pacman in somatic cells during development using the UAS-GAL4 system. Use of the driver arm-GAL4 allows adult flies to develop, but pacman is not expressed in the germline cells. RNA was prepared from null pacman testes from rescued flies, parental controls (UAS line and GAL4 line) and from a genetic background control for pcm[14] (a line generated by a neutral excision of the P-element used to induce the pcm[14] deletion). Total RNA was prepared from adult Drosophila testes. Sequencing of each genotype was replicated 3 times with a read depth of 12-15 million reads per replicate.
