Project description:Phytochromes are red/far-red light photoreceptors. We sought to test at the transcriptomic level if Arabidopsis mutants lacking all phytochromes (from phyA to phyE), or just retaining trace levels of phyC, had transcriptional response to red light exposure. phyABCDE and phyABDE mutants were grown for 4 days in darkness (D), or under continuous red light at 50 µmol m-2 s-1 (R50), or in darkness followed by 2 hr of red light exposure on day 4 (DR2h). Differentially expressed genes of the mutants in response to red light were compared to those of wild type obtained previously {Hu et al. (2009) Molecular Plant, 2: 166-182}. Three biological replicates were employed for dark and Rc-grown samples, and 2 biological replicates for DR2h samples, thus 8 samples were used for each mutant genotype. It needs to be pointed out that 5 of the 6 WT samples (from WT-D-2 to WT-R50-2) had previously been deposited with GEO accessions GSM226267, GSM226268, GSM226269, GSM226278 and GSM226279. Their cRNA samples were synthesized and labeled with the Affymetrix GeneChip® Expression Analysis kits (One-cycle target labeling and control reagents). They are included in this series of study for convenient comparison, with newly assigned accessions from GSM784837 to GSM784841. The more recent GeneChip 3' IVT Express Kit (Affymetrix) was used to synthesize and label aRNA for one new WT sample (WT-D-1)(GSM784836) and all mutant samples.

Project description:Transcript profiling was performed on samples derived from plants grown under long day conditions. Time series were harvested under diurnal (L/D; light/dark cycles) at control temperature (20 C) and cold (4 C); and under circadian conditions (L/L; continuous light) at control temperature (20 C). Leaves were sampled at time 0 and after 2 h (to coincide with light-dark transitions) and then every 4 h until 58 h.

Project description:This study describes physiological changes, morphological adaptations and the regulation of pathogen defense responses in Arabidopsis crown galls. Crown gall development was induced on intact plants under most natural conditions with Agrobacterium tumefaciens. Differential gene expression and the metabolite pattern was determined by comparing crown galls with mock-inoculated inflorescence stalk segments of the same age. Experiment Overall Design: The bases of Arabidopsis thaliana (WS-2) inflorescence stalks were wounded and immediately inoculated with Agrobacterium tumefaciens, strain C58, or mock-inoculated. Plants were cultivated for another 35 days under short day conditions (8 h illumination, 16 h darkness). Gene expression values of four independent experiments of treated material (C58 35dpi 1 to 4) were compared with four non-treated samples of the same age (reference 35dpi 1 to 4). Project description:The intention of these gene expression analysis was to study host responses to an infection with Agrobacterium tumefaciens at different stages of crown gall development. Therefore the transcriptome of infected inflorescence stalk tissue and mature crown galls of Arabidopsis thaliana (WS-2) was determined of three different time points. These were compared with the transcriptome of mock-infected inflorescence stalk tissue (reference) of the same age. The following time points were analyzed: (i) three hours post inoculation, before the T-DNA is integrated into the host genome (ii) six days after inoculation when the T-DNA is present in the nucleus and the oncogenes are expressed in the host cell, and (iii) 35 days after inoculation when a mature tumors has developed. For the three-hour- (3hpi) and six-day- time point (6dpi) plants were infected with the virulent strain C58, harboring a T-DNA, or with strain GV3101, containing a disarmed Ti-plasmid. This allows discrimination between signals which derive from the bacterial pathogen and the T-DNA encoded oncogenes. Project description:AtGenExpress: A multinational coordinated effort to uncover the transcriptome of the multicellular model organism Arabidopsis thaliana (Hybridisations done at NASC). The activity of genes and their encoded products can be regulated in several ways, but transcription is the primary level, since all other modes of regulation (RNA splicing, RNA and protein stability, etc.) are dependent on a gene being transcribed in the first place. The importance of transcriptional regulation has been underscored by the recent flood of global expression analyses, which have confirmed that transcriptional co-regulation of genes that act together is the norm, not the exception. Moreover, many studies suggest that evolutionary change is driven in large part by modifications of transcriptional programs. An essential first step toward deciphering the transcriptional code is to determine the expression pattern of all genes. With this goal in mind, an international effort to develop a gene expression atlas of Arabidopsis has been underway since fall 2003. This project, dubbed AtGenExpress, is funded by the DFG, and will provide the Arabidopsis community with access to a large set of Affymetrix microarray data. As part of this collaboration, we have generated expression data from 80 biologicaly different samples in triplicate. Series 1: Growth conditions: Sterilized seeds will be stratified at 4degreeC for 3 days, exposed to white light for 2 h to induce germination, and grown on MS agar plates (0.9 % agar) without sugar in total darkness for 4 days at 22degreeC. Seedlings will then be transferred to the light conditions described for each slide below for 1 h (to identify early induced genes) and 4 hrs (maximum expression of the first initial light response of most target genes), respectively. All light treatments will be done in parallel to minimize the number of dark controls. All samples will be done in triplicate and only with shoots. Project description:Analysis of flanking genomic sequences of unique small RNAs enabled identification of 419 miRNAs. Expression analysis revealed that miRNAs were differentially expressed in different tissues and development stages. Prediction of the miRNA target genes suggested that they are involved in important processes in soybean growth and development. Most conserved soybean miRNAs guide the cleavage of conserved genes. Our study significantly increased the number of known conserved and non-conserved miRNAs in soybean. Our description of soybean miRNAs can be used for functional characterization. one sample, We sequenced 2,570,250 small RNAs representing 1,157,365 unique sequences from different soybean tissues using sequence-by-synthesis high-throughput sequencing

Project description:We report the results of a genome-wide analysis of AS in Arabidopsis thaliana plants exposed to a 2h light pulse given in the middle of the night, a treatment that simulates the effects of early dawn or late dusk signals. This light affects the plant transcriptome at multiple regulatory layers, and that light regulation of mRNA levels of splicing regulatory factors is likely to mediate light effects on AS contributing to adjust plant physiological processes to the prevailing light environment. Arabidopsis seedlings of the Columbia ecotype were grown under 12 hr light/12 hr dark cycles for 9 days. On the 10th day, half of the plants were exposed to a two-hour pulse of white light given in the middle of the night (ZT18), while the other half were kept in darkness as controls. Both groups of plants were harvested at ZT 20 and light effects on mRNA levels and AS were analyzed through RNA-seq.
