Project description:Glycolytic Glyceraldehyde 3-phosphate dehydrogenase (GAPDH) catalyzes the conversion of glyceraldehyde 3-phospate to 1,3-bisphosphoglycerate by coupling with the reduction of NAD+ to NADH. Both cytosolic and plastidial isoforms of GAPDH has been described but the in vivo functions of the plastidial isoforms is unresolved. We generated mutants of the Arabidopsis plastidial GAPDH isoforms (At1g79530, At1g16300; GAPCp1, GAPCp2) and performed a microarray analysis comparing gapcp double (gapcp1 gapcp2) mutant and wild type seedlings Experiment Overall Design: 15-day old Arabidopsis seedlings (Col 0) and gapcp1gapcp2 double mutants were used for RNA extraction and hybridization on Affymetrix microarrays.

Project description:Miz1deltaPOZ mothers feature a lactation defect. In order to identify genes potentially regulated by Miz1 which could explain the observed phenotype and to assess the relative expression of milk protein genes and JAK-STAT pathway components, a genome-wide cDNA microarray was performed using samples from control and Miz1deltaPOZ animals obtained at day 6 of lactation (n=4 for each genotype).

Project description:affy_duplicature_lyon_rose. The objective is to identify the genes involved in petal doubling in rose. In this study we are using two rosa gallica genotypes: wild-type (simple flower rose) and Cardinal de Richelieu (double flower rose), and two rosa hybrida genotypes : Souvenir de la Malmaison, which has about 110 petal, and its bud sport cultivar, Souvenir de St Anne’s. In this study, we used a microarray approach to compare the transcriptome of double flower rose (CDR) versus simple flower rose (G). The objective is to identify genes whose expression is associated with the double flower phenotype. These genes are putative candidates involved in the control of petal organ number per flower. Floral buds were dissected under a microscope and pooled in eppendorf tubes. Tissue samples were harvested at the same time during 3 weeks in April 2007. Total RNA was extracted from the pools of flowers using the Plant RNA kit (Macherey Nagel), and then used to hybridize Rosa-Affymetrix microarrays. Keywords: genotype comparison 8 arrays - rose. 4 genotypes, 2 replicates each.

Project description:Diverse elements within the 5’ untranslated region of an mRNA can influence the translation efficiency at the main AUG codon. We previously identified a core picornaviral like Y16X11-AUG motif with 16-nt polypyrimidine CU-tract separated by an 11-nt spacer sequence from the 13th AUG codon recognized as the preferred initiation site within the Triticum mosaic virus (TriMV) internal ribosome entry site (IRES) element. The motif is proposed to function as an internal ribosomal landing site at the designated start codon. Here we exposed the cooperative role of multiple CU-rich segments flanking the TriMV YX-AUG motif to drive internal initiation of translation at the preferred start site. We propose that these auxiliary domains may enhance the ribosome capacity at proximity of the correct initiation site. These polypyrimidine tracts can be modulated with a cryptic AUG and in a position-dependent manner to replace the native YX-AUG motif and to reprogram translation to the upstream sites, and thus uncovering a new layer of control of the selection of the initiation site. In line with these observations, mass spec analysis of proteins directly interacting with translationally impaired TriMV IRES mutants that bear these motifs indicated an enrichment in 40S and 60S ribosomal related proteins, revealing a new function of polypyrimidine tracts to regulate IRES-driven translation. Accessibility of these RNA regions for in trans interaction was validated by SHAPE analysis of the entire TriMV leader sequence and supported by the ability of anti-sense oligonucleotides designed to block the CU-tracts accessibility to impair IRES activity. This is the first evidence that defines the core modular domains required for start codon selection in a complex, multi-AUG viral 5’UTR for translation in plants.

Project description:Heat shock proteins (Hsps) are molecular chaperones primarily involved in maintenance of protein homeostasis. Their function has been best characterized in heat stress (HS) response during which Hsps are transcriptionally controlled by heat stress transcription factors (Hsfs). The role of Hsfs and Hsps in HS-response in tomato was initially examined by transcriptome analysis using the Massive Analysis of cDNA Ends (MACE) method. Approximately 9.6% of all genes expressed in leaves are enhanced in response to HS, including a subset of Hsfs and Hsps. The underlying Hsp-Hsf networks with potential functions in stress responses or developmental processes were further explored by meta-analysis of existing microarray datasets. We identified clusters with differential transcript profiles with respect to abiotic stresses, plant organs and developmental stages. The composition of two clusters points toward two major chaperone networks. One cluster consisted of constitutively expressed plastidial chaperones and other genes involved in chloroplast protein homeostasis. The second cluster represents genes strongly induced by heat, drought and salinity stress, including HsfA2 and many stress-inducible chaperones, but also potential targets of HsfA2 not related to protein homeostasis. This observation attributes a central regulatory role to HsfA2 in controlling different aspects of abiotic stress response and tolerance in tomato. 2 samples

Project description:Endocrine disruption (ED) can trigger far-reaching effects on environmental populations, justifying a refusal of market approval for chemicals with ED properties. For the assessment of ED effects on the thyroid system, regulatory decisions mostly rely on amphibian studies. Here we present a rapid and reproducible data dependent proteomics approach for identifying comprehensive molecular signatures of interference with the thyroid system in zebrafish (Danio rerio) embryos as an alternative to animal testing. For this, we have analysed the thyroid peroxidase inhibitor 6-propyl-2-thiouracil (6-PTU) as model substances for anti-thyroidal activity in a modified zebrafish embryo toxicity test (zFET). These fingerprints allow for a definition of solid biomarkers as tools in screening approaches and for integration in chronic toxicity studies for suspect substances, such as the fish early life-stage test (OECD TG 210).

Project description:Arabidopsis MPK11 is activated and plays a role in the flg22 sensing. Mitogen-activated protein kinases (MAPKs) mediate cellular signal transduction during stress responses, as well as diverse growth and developmental steps in eukaryotes. Pathogen infection or treatment with conserved pathogen-associated molecular patterns (PAMPs) such as the bacterial flagellin-derived flg22 peptide are known to activate three Arabidopsis thaliana MAPKs, MPK3, MPK4 and MPK6. Several stresses, including flg22 treatment, are known to increase MPK11 expression but activation of MPK11 has not been shown. Here, we show that MPK11 activity can indeed be increased through flg22 elicitation. Expression profiling using a small-scale microarray for defense-related genes revealed that cinnamyl alcohol dehyrogenase 5 (CAD5) requires MPK11 for full flg22-induced expression. An mpk11 mutant showed increased flg22-mediated growth inhibition but no altered susceptibility to Pseudomonas syringae, Botrytis cinerea or Alternaria brassicicola. A 24 DNA microarray study using toral RNA from an Arabidopsis mutant (mpk11 SALK049352) as well as wild type treated with water or flg22.

Project description:This experiment aims at analyzing crossover distribution in the Arabidopsis recq4ab figl1 compared to wild type. Hybrid lines were obtained through the crossing of Col plants bearing the recq4a, recq4b, and figl1 mutations and Ler plants bearing the recq4a and figl1 mutations. F1 plants either wild type or mutants were selected and F2 seeds were obtained by selfing. Leaf samples from the F2 plants were used for DNA purification and library preparation for Illumina sequencing (HiSeq 3000 2 × 150 bp), performed at the Max Planck-Genome-center (https://mpgc.mpipz.mpg.de/home/).
