Time-resolved transcript, protein and metabolite profiling of Arabidopsis roots in simulated microgravity

ABSTRACT: Arabidopsis seedlings were grown for 1 week in Aradishes and then subjected to 5 min to 10 h of simulated microgravity using a 2D clinostat. RNA; proteins and metabolites were extracted and analyzed by RNA.seq and label free quantitative MS.

Stress Induced Calcium Signaling Facilitates ABA Mediated Transcriptional Adaptation

Project description:ABA and calcium both function as central signals in developmental programs and environmental responses. Little is known about the way how both messengers functionally interact. Here we report that stress induced calcium signatures are essential and likely sufficient for inducing ABA accumulation in roots. Moreover, we show that calcium activated calcium sensor/kinase complexes directly phosphorylate and activate ABA responsive transcription factors. Our results reveal a molecular mechanism that allows for integrating, fine tuning and termination of hormonal and calcium signaling on the level of gene transcription.

Transcriptome study of Caulobacter RHG1 and Bacillus sp. treated Arabidopsis thaliana roots at 12 and 48 hours after treatment

Project description:Arabidopsis thaliana 4-day-old seedlings were treated with the plant growth promoting rhizobacteria Caulobacter RHG1 or the neutral bacteria Bacillus sp. At 12 and 48 hours after treatment, roots were harvested, RNA was extracted and RNA-Seq data were generated. The goal of this experiment was to detect changes at the transcript level that were specific for the plant growth promoting rhizobacteria RHG1.

Gene expression changes in Sebacina vermifera- Arabidopsis thaliana mycorrhizal roots compared to Sebacina vermifera free-living mycelium

Project description:Illumina HiSeq technology was used to generate mRNA profiles from Sebacina vermifera mycorrhizal roots compared to free-living mycelium . Mycorrhizal roots were harvested after 3, 7 and 14 days, pooled and used for RNA extraction. Reads of 2X100bp were generated and aligned to Sebacina vermifera (http://genome.jgi-psf.org/Sebve1/Sebve1.home.html) using CLC Genomics Workbench 6. mRNA profiles from Sebacina vermifera mycorrhizal roots and free-living mycelium were generated by paired-end (2x100bp) Illumina HiSeq2000 sequencing. Three biological replicates were sequenced for mycorrhizal and mycelium samples.

Transcription profiling of Arabidopsis treated with Trichostatin A (TSA) to inhibit of histone deacetylase in Arabiodopsis thaliana

Project description:Histone acetylation is involved in the regulation of gene expression in plants and eukaryotes. Histone deacetylases (HDACs) are enzymes that catalyze the removal of acetyl groups from histones, which is associated with the repression of gene expression. To study the role of histone acetylation in the regulation of gene expression during seed germination, trichostatin A (TSA), a specific inhibitor of histone deacetylase, was used to treat imbibing Arabidopsis thaliana seeds. GeneChip arrays were used to show that TSA induces up-regulation of 45 genes and down-regulation of 27 genes during seed germination. Eight TSA-up-regulated genes were selected for further analysis - RAB18, RD29B, ATEM1, HSP70 and four late embryogenesis abundant protein genes (LEA). A gene expression time course shows that these eight genes are expressed at high levels in the dry seed and repressed upon seed imbibition at an exponential rate. In the presence of TSA, the onset of repression of the eight genes is not affected but the final level of repressed expression is elevated. Chromatin immunoprecipitation and HDAC assays show that there is a transient histone deacetylation event during seed germination at one day after imbibition, which serves as a key developmental signal that affects the repression of the eight genes. Experiment Overall Design: Two samples (TSA-treated v.s. untreated). Two replicates for each sample.

Quantitative proteome, phosphoproteome and acetylome analysis of Arabidopsis thaliana root responses to persistent osmotic and salinity stress.

Project description:Environmental conditions contributing to abiotic stresses such as drought and salinity result in large annual economic losses around the world. As sessile organisms, plants cannot escape the environmental stresses they encounter, but instead must adapt to survive. Previous studies investigating osmotic and/or salt responses have largely focused on understanding short-term responses (0-1h) at the transcriptomic, proteomic and phosphoproteomic level; however, our understanding of intermediate to longer-term adaptation (24h - days) is relatively limited. In addition to protein abundance and phosphorylation changes, recent evidence suggests reversible protein acetylation may be important for abiotic stress responses. Therefore, to characterize the effects of osmotic and salt stress, we undertook a label-free proteomic and PTMomic analysis of Arabidopsis roots exposed to 300mM Mannitol and 150mM NaCl for 24 h. We quantitatively assessed protein abundance, phosphorylation and acetylation.

Arabidopsis RNA-Seq Differential Gene Expression profiling

Project description:RNA-Seq data from 17 wild-type biological replicates of Arabidopsis thaliana used to explore read count measurements across replicates along with the False Discovery Rate of Differential Gene Expression tools. Although A. thaliana has a relatively small genome, its transcriptome is similar in scale and complexity to that of model mammal species and its genome is extensively annotated and the conclusions presented here provide useful guidance for work in other complex eukaryotes. The findings show that the negative binomial and log-normal distributions are both good choices as models for the cross-replicate variability of RNA-seq read counts. 6 of 9 DGE tools controlled their identification of false positives well even with only 3 replicates. Our results reinforce the conclusions reached by Schurch et. al. (2015 RNA) in yeast.

Project description:This RNA-seq was designed to help gain understanding on the genetic program behind phytochrome developmental time dependent control of leaf 3 (L3) cell proliferation and expansion phases, to ultimately regulate organ growth. Briefly, Arabidopsis thaliana Col-0 plants were grown under a light : dark (LD) 12 h : 12 h photoperiod, at a 100 µmoles/m2/s fluence rate and 21 °C of constant temperature. Plants were then exposed to either daily End of Day (EoD) far-red (FR, 40µmoles/m2/s of FR light (730nm) for 10 minutes) from day 6 and harvested L3 primordia or blade tissue at days 13, 16 and 20, or EoD FR from day 18, sampling at day 20. Plant kept under white light (WL) conditions were used as controls.
