Project description:In this study, we were interested to get deeper insights into the molecular mechanisms that govern the formation and selection of the different colony morphologies in Mycobacterium abscessus strains, including the potential reversibility of the rough (R) phenotype into a smooth (S) phenotype. We used next generation sequencing (NGS) and micro-array / RNAseq approaches to determine the genome sequences and transcriptomic profiles of three isogenic S/R strain couples of M. abscessus. One clinical isolate strain named CF and two collection strains referred as 19977-AT and 19977-IP. To perform the transcriptomic comparison of the rough variant versus the smooth variant for each M. abscessus strain, a customized micro-array has been manufactured by Agilent (8 x 15k format). The design of oligonucleotides covering all protein coding sequences was done using OligoArray version 2.1 on the basis of the 4920 predicted coding sequences composing the entire M. abscessus genome. The experimental data for each of the 3 strains consisted of 6 hybridizations (3 biological replicates with dye-swap).

Project description:Aspirin-exacerbated respiratory disease (AERD) has association with severe asthma and aspirin can cause asthma to worsen, often in the form of a severe and sudden attack. The oral aspirin challenge (OAC) is the gold standard to confirm the diagnosis of AERD but it is time consuming and produces serious complications in some cases. Therefore more efficient and practical method is needed to predict AERD patients. The aim of the present study was to identify AERD-related gene expression in peripheral blood mononuclear cells (PBMCs) and examine the diagnostic potential of these candidate gene(s) for predicting AERD. To do this, RNAs from 24 subjects with AERD and 18 subjects with aspirin-tolerant asthma (ATA) were subjected to microarray analysis of ~34,560 genes. In total, 10 genes were selected as candidate gene markers by applying p ≤ 0.001(t-test) and ≥ 8-fold change and to correct for multiple comparisons, the false discovery rate (FDR) analyses were performed. By applying multiple logistic regression analysis, among possible 1023 models (210–1), a model consisting of CNKSR3, SPTBN2, and IMPACT was selected as candidate set, because this set showed the best AUC (0.98) with 88% sensitivity and 89% specificity. For validation, mRNA levels by real-time PCR on PBMCs from two population sets in a gene-chip study and another replication sample: 20 AERD, 20 ATA, and 8 normal controls, were significantly different between groups with 100% sensitivity and 100% specificity in each of the two population sets. However, IMPACT gene didn’t differentiate between AERD and normal controls. The set of the two genes (CNKSR3 and SPTBN2) showed the best AUC (0.96) with 88% sensitivity and 94% specificity in a gene chip study sample. In addition, this set showed perfect discriminative power with AUC (1.0, 100% sensitivity and 100% specificity) in each of the two population sets: the gene-chip samples and the replication samples. It also showed perfect discrimination for AERD form NC (AUC 1.0) and ATA from NC (AUC 1.0). In conclusion, we developed the two gene markers (CNKSR3 and SPTBN2) of PBMC which differentiate between AERD and ATA with a perfect discriminative power. These gene markers may be an efficient and practical method useful for predicting AERD. Total 24 AERD (Aspirin-exacerbated respiratory disease) and 18 ATA(aspirin-tolerant asthma) samples were used to find bio-markers using 35K op-array.

Project description:Reg1 is a regulatory subunit of Glc7, the type 1 Ser/Thr protein phosphatase in the yeast Saccharomyces cerevisiae. The Reg1/Glc7 complex is responsible for the dephosphorylation and inactivation of the Snf1 protein kinase, thus controlling Snf1 functions (i.e. expression of glucose-repressed genes). Snf1 is also involved in the response to certain stresses, such as alkaline pH. Surprisingly, both snf1 and reg1 mutants are hypersensitive to high pH. We show here that this phenotype in the reg1 strain is unrelated to the role of Reg1 in regulating Snf1, but depends on the ability of Reg1 to interact with Glc7. Transcriptomic profiling of reg1 cells in the absence or the presence of high pH stress and biochemical analyses suggest that lack of Reg1 impedes the normal downregulation of Pma1 in response to high pH stress. Our results highlight a role of Reg1/Glc7 in the regulation of Pma1 function and hence in the overall cellular cation homeostatic mechanisms. We identified the transcription pattern of reg1 cells (2 chips). Project description:The Streptomyces lividans lsp gene encodes a type II signal peptidase (Lsp) that cleaves the type II leader peptides of lipoproteins. Transcriptional profiling of the bacterium depleted of the lsp gene mainly resulted in deactivation of the sigma U regulon, as well as in downregulation of genes involved in the biogenesis and function of ribosomes and genes encoding some major secretory proteins as determined by hybridisation of commercially available S. lividans genome-wide microarrays. Almost 50% of the dowregulated genes have been described as forming part of the stringent response in streptomycetes. The gene encoding the S. lividans extracellular foldase, the lipoprotein FkpA, is equally downregulated. Therefore, the deletion of lsp from the S. livdans genome temporarily triggers a cellular stress where the stringent response is, at least, partially induced. All microarray analyses were performed with RNA samples obtained from three independent cultures grown under identical conditions. The cDNA obtained from each RNA preparation of the Lsp-deficient strain was hybridised with the cDNA obtained from the equivalent RNA preparation of the wild type strain (S. lividans TK21).

Project description:The gene aml encoding alpha-amylase in Streptomyces lividans was cloned in the multicopy plasmid pIJ486, generating plasmid pAMI11. Plasmid pAMI11 and pIJ486 were propagated in S. lividans TK21 to obtain S. lividans TK21(pAMI11) and its isogenic strain S. lividans TK21(pIJ486). Transcriptional profiling of the bacterium that overproduces alpha-amylase mainly resulted in the upregulation of genes involved in the biogenesis and function of ribosomes, together with the upregulation of the genes involved in the redox processes, the ABC transporters, the central carbon, aminoacid and purine /pyrimidine metabolism. Moreover, some genes involved in oxidative stress were upregulated. The number of genes downregulated was much lower than the upregulated ones. Therefore, bacteria respond by favouring alpha-amylase overproduction that apparently does not cause damage to the cell. All microarray analyses were performed with RNA samples obtained from three independent cultures grown under identical conditions. The cDNA obtained from each RNA preparation of the alpha-amylase overproducer strain was hybridised with the cDNA obtained from the equivalent RNA preparation of the isogenic strain (S. lividans TK21 [pIJ486]).

Therefore, the overproduction of agarase may lead to a condition of nutrient depletion that triggers the stringent response. Project description:Presence of taurocholate (TC), a constituent of bile, confers resistance of Candida albicans to antifungals like Caspofungin and Amphotericin B. Transcriptional profiles in presence and absence of TC were compared to determine whether an upregulation of known resistance genes is responsible for this effect. No upregulation was found, and the resistance seemed to be rather based on a direct interaction of TC with the antifungals.
