Comparative analysis of DDA- and DIA-PASEF methods for proteomics analysis of human valve interstitial cells and osteoblasts during osteogenic differentiation

Project description:Shotgun proteomics is one of the key "omics" methods, the methodology of which is rapidly developing. Mass spectrometers of the TimsToF series (Bruker) with ion mobility are one of the young technological platforms for shotgun proteomics in which both data dependent (DDA) and data independent acquisition (DIA) proteomics methods might be performed. However, only a few comparisons of the effectiveness of DDA and DIA proteomics on TimsToF have been published, carried out mainly on the test samples. From the other hand, peculiarities of osteogenic differentiation of human valve interstitial cells (VICs) are fruitful therapeutic target for calcific aortic valve disease (CAVD) treatment. Still, there is no data whether pathological osteogenic differentiation of VICs similar to normal ossification. Combining this technical and biological tasks we performed comparative proteomics analysis of osteogenic differentiation of human VICs and osteoblasts by DIA- and DDA-PASEF proteomics on TimsToF Pro.

Long non-coding RNA CASC2 regulates osteoblasts matrix mineralization

Project description:Long non-coding RNAs (lncRNAs) are master regulators of gene expression and have recently emerged as potential innovative therapeutic targets. The deregulation of lncRNA expression patterns has been associated with age-related and noncommunicable diseases, including osteoporosis and bone tumors. However, the specific role of lncRNAs in physiological or pathological conditions in the bone tissue still needs to be further clarified, for their exploitation as therapeutic tools. In the present study, we evaluate the potential of the lncRNA CASC2 as a regulator of osteogenic differentiation and mineralization. Results show that CASC2 expression is decreased during osteogenic differentiation of human bone marrow-derived Mesenchymal Stem/Stromal cells (MSCs). CASC2 knockdown using small interfering RNA (siCASC2) increases the expression of the late osteogenic marker Bone Sialoprotein (BSP), but does not impact ALP staining levels, or the expression of early osteogenic transcripts including RUNX2 and OPG. Although siCASC2 does not impact hMSC proliferation nor apoptosis, it promotes the mineralization of hMSC cultured under osteogenic-inducing conditions, as shown by the increase of calcium deposits. Mass spectrometry-based proteomic analysis revealed that 89 proteins are regulated by CASC2 at late osteogenic stages, including proteins associated with bone diseases or anthropometric and musculoskeletal traits. Specifically, the Cartilage Oligomeric Matrix Protein (COMP) is highly enhanced by CASC2 knockdown at late stages of osteogenic differentiation, at either transcriptional and protein level. Inhibition of COMP impairs osteoblasts mineralization as well as the expression of BSP levels. The results indicate that lncRNA CASC2 regulates late osteogenesis and mineralization in hMSC via COMP and BSP. In conclusion, this study suggests lncRNA CASC2 as a potential new therapeutic target in bone mineralization.

RNAseq of effects of high glucose environment on differentiated primary osteoblasts

Project description:The aim of this study was to investigate the global transcriptional changes induced by high glucose environment in primary osteoblasts in vitro. We isolated bone marrow stromal cells from 4-week-old Sprague-Dawley rats, differentiated them into osteoblasts and exposed them to a short- (one or three days, abbr. HG1d and HG3d) or a long-term (ten days, HG10d) high glucose environment, after which global transcriptional changes were studied using mRNA sequencing. Overall, the cells were differentiated for 10 days and high glucose treatments were started on days 9, 7, and 0 of differentiation.

Modeling Familial Cancer with iPSC Approaches

Project description:In vitro modeling of human disease has recently become feasible with the adoption of induced pluripotent stem cell (iPSC) technology. Here, we established patient-derived iPSCs from an Li-Fraumeni Syndrome (LFS) family and investigated the role of mutant p53 in the development of osteosarcoma (OS). Several members of this family carried a heterozygous p53(G245D) mutation and presented with a broad spectrum of tumors including OS. Osteoblasts (OBs) differentiated from iPSC-derived mesenchymal stem cells (MSCs) recapitulated OS features including defective osteoblastic differentiation (OB differentiation) as well as tumorigenic ability. Systematic analyses revealed that the expression of genes enriched in LFS-derived OBs strongly correlated with decreased time to tumor recurrence and poor patient survival. In silico cytogenetic region enrichment analysis (CREA) demonstrated that LFS-derived OBs do not have genomic rearrangements and hence are a particularly valuable tool for elucidating early oncogenic events prior to the accumulation of secondary alterations. LFS OBs exhibited impaired upregulation of the imprinted gene H19 during osteogenesis. Restoration of H19 expression in LFS OBs facilitated osteogenic differentiation and repressed tumorigenic potential. By integrating human imprinted gene network (IGN) and functional genomic analyses, we found that H19-mediates suppression of LFS-associated OS through the IGN component DECORIN (DCN). Downregulation of DCN impairs H19-mediated osteogenic differentiation and tumor suppression. In summary, these findings demonstrate the feasibility of studying inherited human cancer syndromes with iPSCs and also provide molecular insights into the role of the IGN in p53 mutation-mediated tumorigenesis. mRNAseq profiling during mesenchymal stem cell differentiation to osteoblasts.

Proteome dataset of cultured human bone marrow derived stromal (stem) cells, adipocytes and osteoblasts

Project description:Mesenchymal stromal stem cells (MSCs) gain increasing focus in the field of regenerative medicine due to their differentiational abilities into chondrocytes, adipocytes and osteoblastic cells. However, it is apparent that the transformation processes are extremely complex, cause cellular heterogeneity and need further insights into functional annotation. The aim of the study was to characterize differences between MSCs and cells after adipogenic or osteoblastic differentiation at the proteome level. For this, we analysed the proteome of isolated and cultured MSCs and after differentiation into adipogenic and osteoblastic cell lineages using electrospray ionization tandem mass spectrometry in data-independent acquisition mode. Protein inference and quantification was performed using deep neural networks in library free mode. By jointly using strict differential expression analysis and machine learning algorithms, two cell type specific marker protein panels for the osteoblastic and the adipocytic lineage were identified which allow for distinguishment of the three cell types.
