RNA-seq from ZEB1 Knockdown and Control CD8+cDC1

ABSTRACT: To have a mechanistic insight how the Zeb1 KD CD8+cDC1 perturbs the immune response globally. to identify the genes that are regulated by Zeb1 RNA was isolated and check for quality, then we used NEB RNA library preparation kit to prepare the library and send for sequencing on Illumina Hi-seq 2500 platform

The role of Epithelial to Mesenchymal Transition (EMT) factor Zeb1 is well defined in metastasis and cancer progression but it's importance in dendritic cells (DCs) is unexplored until now. For the first time we report here that Zeb1 controls immunogenic responses of CD8α<sup>+</sup> conventional Type-I (cDC1) DCs. CMTM6 drives cisplatin resistance by regulating AKT mediated Wnt signaling

Project description:The RNA-seq library preparation was performed for H357 CisR Nt Sh and H357 CisR CMTM6 shRNA treated with vehicle control (UT) and cisplatin (10 μM) (CisT) for 24 h. We have included two independent biological replicates to identify the CMTM6 downregulation mediated global transcriptome changes. For RNA-seq library preparation 2 μg of total RNA was used to isolate mRNA through magnetic beads using mRNA isolation kit (PolyA mRNA isolation Module, NEB) followed by RNA-seq library preparation using mRNA library preparation kit (NEB) strictly following the vendor recommended protocol. After library preparation concentration of libraries was estimated using qubit 2.0 (Invitrogen) and the recommended fragmentation sizes were confirmed by Tapestation (Agilent).

RRBP1 rewires Cisplatin resistance in Oral Squamous Cell Carcinoma by regulating YAP-1

Project description:The RNA-seq library preparation was performed on H357 CisS at 0 month,H357 CisR at 4 months, and H357 CisR at 8 months whereas CisR represent Cisplatin drug resistance and CisS denote sensitive to Cisplatin. Additional, we also performed gene specific knockdown on H357CisR 8 months RRPB1 Sh. In experiment, We have added two independent biological replicates of each samples to understand the role of causative factor for cisplatin resistance at transcriptomic level. Total RNA isolated from above mentions experiment and 2 μg of RNA was used to prepared library. SMRT controlled inflammation in cDC1 is orchestrated through mTOR-Succinate axis despite of suppressed glycolysis

Project description:Immunogenic activation of DCs by TLRs involves coordinated metabolic and transcriptional rewiring. The negative regulation of such metabolic rearrangements in DCs remains elusive. We have recently reported that Ncor2 (SMRT) loss of function renders cDC1 DCs to be highly inflammatory in nature by polarizing the naïve CD4+T cells towards the Th1 phenotype. Here, we sought to establish an immunometabolic relationship, underlying its phenomena. We performed high throughput transcriptional and metabolic analysis and identified SMRT ablated DCs to have enhanced OXPHOS but reduced glycolysis, de novo FAS, and β-oxidation upon TLR9-specific activation. Mechanistically, decreased mTOR expression favoured the reduced glycolytic rate and its induction with Mhy1485 lowered the secretory levels of inflammatory cytokines. Additionally, decreased Pdh expression and subdued acetyl-CoA levels gave an insight into the broken TCA cycle. Correspondingly, they were found to rewire the cycle by activating the anaplerotic glutamine catabolism and succinate oxidation to maintain the inflammatory status of the cell. Inhibition of succinate transport with DEBM in sync with mTOR induction drastically hampered the inflammatory response both at RNA and protein levels. To validate the same at the global mRNA level we did bulk RNA-seq to determine the differentially expressed genes in different experimental settings. The results thus obtained showed transcriptional dysregulation of inflammatory pathways in SMRT KD DCs with combined modulator treatment.

Nuclear Receptor Co-repressor NCoR1 governs immune-tolerance in conventional dendritic cells by fine-tuning glycolysis and fatty acid oxidation

Project description:In this study, we focused on demonstrating the metabolic aspect of NCoR1 in the regulation of dendritic cells (DCs) functionality. We report that NCoR1 deficient tolerogenic DCs meet their anabolic requirements through enhanced glycolysis and OxPhos, supported by FAO-driven oxygen consumption. Furthermore, individual and dual inhibition of glycolysis through HIF-1α inhibitor (KC7F2) and fatty acid oxidation through CPT1 inhibitor (etomoxir) significantly impaired the secretion of tolerogenic cytokines. To validate the same at the global mRNA level we did bulk RNA-seq to determine the differentially expressed genes in control and NCoR1 KD 6h CpG activated DCs with and without inhibitor treatment.

Dynamic genome-wide transcriptional response of human monocyte-derived dendritic cells to IL-6 and Il-10

Project description:Single cell timecourse experiments demonstrated that though IL-6 and IL-10 activate STAT3, they generate different temporal patterns of activation, with IL-6 generating a transient activation of STAT3, and IL-10 generating a sustained STAT3 response. We hypothesized that these different STAT3 activation dynamics would dictate the differing cellular responses to the two cytokines. Human monocyte-derived denditic cells from four different donors were treated with IL-6 or IL-10 for either 0min, 45min, 2hr, 4hr, 8hr, or 12hr. Total RNA was isolated from each sample and used for gene expression analysis.

Microarray analysis of WT ESAM+ and ESAM- cDC subsets

Project description:Defense against attaching and effacing (A/E) bacteria requires the sequential generation of IL-23 and IL-22 to induce protective mucosal responses. While the critical source of IL-22 has been identified as CD4+ and Nkp46+ innate lymphoid cells (ILCs), the precise source of IL-23 is unclear. Here, we use genetic techniques to deplete specific classical dendritic cell (cDC) subsets and analyze immunity to the A/E pathogen Citrobacter rodentium. We find that Zbtb46+ cDCs, and specifically Notch2-dependent intestinal CD11b+ cDCs, but not Batf3-dependent CD103+ cDCs, are required for IL-23 production and immunity against C. rodentium. Notch2 controls cDC differentiation at a terminal step mediated by lymphotoxin signaling. Importantly, these results provide the first demonstration of a non-redundant function of CD11b+ cDCs in vivo. Analysis of differentially expressed genes in ESAM+ and ESAM- CD11b+ and DEC205+ splenic classical DC subsets. Splenocytes were harvested from WT C57Bl/6 or WT Cx3cr1-gfp mice and cDC subsets sorted to >95% purity on the FACSAriaII.
